RNAseq of follicular lymphoma patient samples treated with anti-IgM, DC-SIGN or an isotype control

Project description:Here we investigate the relevance of the microenvironment in follicular lymphoma by studying the effect of the lectin DC-SIGN, expressed by macrophages on B-cell receptor activation. We compare the effect of DC-SIGN and anti-IgM stimulation on FL by treating 3 FL samples with 20 μg/ml of goat F(ab’)2 anti-IgM, 20 μg/ml of DC-SIGN-Fc or left untreated for 4 hours at 37°C. Total RNA was extracted using an RNeasy mini kit (Qiagen) and polyA libraries were 75bp PE sequenced on a HiSeq4000 (Ilumina). After gene expression profiling analysis we found that, although DC-SIGN-Fc appears to elicit a weaker transcriptional response than anti-IgM, the responses are closely related and encompass a wide range of canonical BCR response pathways.

Proteomic data of A. thaliana WT vs. rpn8a, sp1 and ppi2 vs.sp1xppi2, rpn8axppi2

Project description:A mutation in the proteasomal lid subunit Rpn8a alters proteasome composition and exerts a beneficial effect on photosynthesis. The effect is particularly visible in a double mutant between rpn8a and the plastid protein import receptor Toc159 (ppi2xrpn8a) but also in an rpn8a single mutant that shows higher PSII efficiency and lower non-photochemical quenching. The double mutant shows elevated accumulation of pigments, higher levels of thylakoid membrane proteins and higher PSII quantum yield compared to the ppi2 single mutant. While proplastid-like pro-thylakoid structures are characteristic for ppi2, stacked thylakoids are frequently observed in the double mutant. The rpn8a mutation is accompanied by higher 20S and lower 26S proteasome abundance and increased expression levels of proteolytic stress markers. Unlike known retrograde signaling chains, there is no effect on the transcription of selected photosynthesis associated nuclear encoded gens (PhanGs). Since plastid precursor protein abundance is elevated in the double mutant it is conceivable that the changes in proteasome composition affect precursor stability. We propose a model in which mild proteasome impairment shifts the equilibrium between precursor import and degradation towards import, which is especially effective in plastid protein import mutants but also detectable in the wildtype background, albeit to a much weaker extent.

Large-scale epigenetic reprogramming is punctuated late during the evolution of pancreatic cancer progression [RNA-Seq]

Project description:During pancreatic cancer progression, heterogeneous subclonal populations evolve in the primary tumor that possess differing capacities to metastasize and cause patient death. However, the genetics of metastasis reflects that of the primary tumor, and PDAC driver mutations arise early. This raises the possibility than an epigenetic process could be operative late. Using an exceptional resource of paired patient samples, we found that different metastatic subclones from the same patient possessed remarkably divergent malignant properties and global epigenetic programs. Global reprogramming was targeted to thousands of large chromatin domains across the genome that collectively specified malignant divergence. This was maintained by a metabolic shift within the pentose phosphate pathway, independent of KRAS driver mutations. Analysis of paired primary and metastatic tumors from multiple patients uncovered substantial epigenetic heterogeneity in primary tumors, which resolved into a terminally reprogrammed state in metastatic lesions. This supports a model whereby driver mutations accumulate early to initiate pancreatic tumorigenesis, followed by a period of subclonal evolution that generates sufficient intra-tumor heterogeneity for selection of epigenetic programs that may increase fitness during malignant progression and metastatic spread. To map the epigenomic landscape of pancreatic cancer progression as it evolves within patients. RNA-Seq of 2 patients (A13 and A38). Patient A38 included local peritoneal metastasis and 2 distant metastsis (liver and lung mets), and 6AN treated and DMSO control samples. Patient A13 included 2 primary tumors and 1 distant lung metastasis. Each sample has been done with replicates.
