Single cell RNA-seq of Panc02-H7-Fluc model with vehicle tobemstomig, nivolumab and relatlimab-like treatment

ABSTRACT: We used transgenic mice challenged subcutaneously with Panc02-H7-Fluc tumors to compare the efficacy of tobemstomig with nivolumab and relatlimab-like monotherapies, as well as their combination, and further investigated their mechanism of action. We used a murinized version of tobemstomig, nivolumab and relatlimab-like anti-LAG-3 to prevent the formation of anti-drug antibodies and to prolong the treatment to 3 weeks. We performed single cell RNA sequencing on the tumor samples collected at day 28. We found both qualitative and quantitative differences between vehicle, mu-tobemstomig, mu-nivolumab monotherapy and in combination with mu-relatlimab-like anti-LAG-3.

scRNA-seq of human neural brain organoids patterning reproducibility screening

Project description:In order to systematically investigate, to which extent cell lines and experimental batches affect the consistency of organoid patterning, we conducted a multiplexed morphogen patterning experiment to study the reproducibility of the effects induced by retinoic acid, FGF-8, SHH and CHIR. We have tested influence of 2 neural induction methods, 2 experimental batches and 4 cell lines: H1 (XY), H9 (XX), WTC (XY) and WIBJ (XX) on cell type composition consistency after morphogen patterning using single-cell transcriptomic readout (Parse Bioscience) and pooling 3 organoids for each condition.

Single-cell sequencing samples for chemically defined, serum-free, and xeno-free differentiation of alveolar type 2 cells

Project description:HiPSCs were differentiated into alveolar type 2 cells (AT2s) following a stepwise differentiation protocol, mimicking lung development, using a chemically defined, serum-free, and xeno-free differentiation protocol. Single cell RNA-seq of immune cells isolated from lymphoid organs of Aire-deficient and wild-type control mice

Project description:Autoimmune regulator (Aire) orchestrates the display of peripheral self-antigens to T cells developing in the thymus, thereby playing a crucial function in the induction of immune tolerance. Mice lacking Aire develop multiorgan autoimmunity, but how that reflects on immune cells in the major lymphoid organs is not well understood. Here we used single cell RNA-seq to characterize immune cells isolated from the thymus, bone marrow (BM) and lymph node (LN) of four Aire-deficient (B6.AireC313X-/-) and four wild-type (WT) mice with two male and two female mice per genotype. B6.AireC313X-/- mice were generated and kindly provided by Yael Goldfarb and Jakub Abramson (previously described in Goldfarb et.al 2021, DOI: 10.1084/jem.20201076). The mice were 6-9 weeks old at the time of sacrifice. A total of nine sample types per individual mouse were generated in this study; immune cells isolated from three tissues; thymus, lymph node and bone marrow, where each tissue was used for GEX, TCR and BCR-seq. single cell RNAseq of peripheral CD4+ T cells in the context SARS-CoV-2 infection

Project description:CD4+ T cells play a fundamental role in host defenses against viruses by orchestrating B cell development and/or by directly targeting pathogens. This dataset aimed at understanding the molecular profile of CD4+ T cells in the context of an acute and severe SARS-CoV-2 infection. The analyzed patient was recruited at Henri Mondor University Hospital (AP-HP, Paris France) in March 2020, and required oxygen as treatment. Peripheral (CD14-CD56-CD123-CD19-CD3+CD4+CD45RA-PD-1high) T cells were FACS-sorted using a Sony MA900 in PBS/0.08% FCS. 1.105 cells were obtained and 20000 were loaded in the 10x Chromium Controller to generate single-cell gel-beads in emulsion. The scRNA-seq libraries were generated using the Chromium Next GEM Single Cell V(D)J Reagent Kit v.1.1 with Feature Barcoding (10x Genomics) according to the manufacturer’s protocol. PBMCs were initially isolated from venous blood samples via standard density gradient centrifugation and used after cryopreservation at -150°C. Cells were thawed using RPMI-1640 (Gibco) 10% FBS, washed twice and incubated with fluorochrome-conjugated antibody cocktail and viable cells were identified using a LIVE/DEAD Fixable Aqua Dead Cell Stain Kit (Thermo Fisher Scientific) incubated with conjugated antibodies used for cell sorting (CD3/CD4/CD14/CD19/CD45/CD56/CD123/PD-1) as well as a panel of barcoded TotalSeqC® antibodies (CD11c/CD21/CD27/CD38/CD49d/CD69/CD71/CD73/CD95/CD103/CD138/CD305/CD307d/CD307e/CXCR3/CXCR4/CXCR5/HLA-DR/ICOS/ITB7/LAG-3/NKG2D/TIM3). A single sort was performed for this patient and 5’-transcriptomic, VDJ and ADT libraries were sequenced .

Stromal evolution of cancer-associated fibroblasts in PDAC GEMMs

Project description:With the advent of cancer immunotherapy, intense investigation has been focused on tumor-infiltrating immune cells. With only a fraction of patients responding to these new therapies, a better understanding of all elements of the tumor microenvironment (TME) that may influence therapeutic outcome is needed. Stromal elements of the TME, chiefly fibroblasts, have emerged as potential contributors to tumor progression and most recently resistance to immunotherapy, but their precise composition and clinical relevance remain incompletely understood. Here we use single-cell transcriptomics to chart the fibroblastic landscape during pancreatic ductal adenocarcinoma (PDAC) progression in animal models, identifying two healthy tissue fibroblast subsets that co-evolve along individual trajectories into four subsets of carcinoma-associated fibroblasts (CAFs).

Single-cell RNAseq of HA-specific CD8 T cells isolated from the hypothalamus and the spleen of mice expressing the model antigen HA in orexinergic neurons

Project description:We previously generated the Orex-HA mouse model in which orexin-producing neurons residing in the hypothalamus selectively expressed a model self-antigen, namely hemagglutinin (HA) from the H1N1 influenza virus. In this model the adoptive transfer of in vitro activated HA-specific CD8 T cells leads to the specific loss of orexinergic neurons located in the hypothalamus. To assess the phenotype and investigate the pathogenic mechanisms and the potential tissue-resident properties of autoreactive (HA-specific) CD8 T cells infiltrating the hypothalamus of Orex-HA mice , we performed a single-cell transcriptomic analysis (scRNA-seq) of HA-specific CD8+ T cells isolated from the hypothalamus and the spleen at day 30 after T cell transfer in Orex-HA mice.

Project description:We investigate the single-cell landscape of the inflammatory mouse tumor model MC38, a C57BL/6 tumor cell line derived from colon adenocarcinoma. MC38 (diluted in HBSS and matrigel) was inoculated in the right unilateral flank (in the border of positions B2 and B3) of C57BL/6 mice (ref Study 16-3384 AV). Draining lymph nodes were taken one day after group-out (average 150-250 mm3 tumor size at day 0), approximately 14-19 days. Draining lymph nodes were dissociated and flow sorted accordingly to obtain the cells for 10x Chromium 5' Gene Expression Profiling and TCR sequencing.

Tissues were dissociated and flow sorted accordingly to obtain the following groups for 10x Chromium 5' Gene Expression Profiling. Our results indicate that the degree of clonal expansion is correlated with expression of T cell exhaustion markers, and that T cells with strong exhaustion phenotype also express high levels of activation markers, such as interferon gamma.
