ABSTRACT: 10x Genomics Visium v2 spatial transcriptomic analysis of seven hepatocellular carcinoma (HCC) cases. The patients’ underlying liver diseases were metabolic-associated steatohepatitis (MASH, n = 2), hepatitis C (n = 2), hepatitis B (n = 1), and alcoholic liver disease (n = 1).

Spatial transcriptomics and proteomics of post-transplant HCC recurrence using 10x Visium CytAssist

Project description:Post-transplant hepatocellular carcinoma (HCC) recurrence is a devastating disease with an abysmal prognosis and no established treatment or prevention options. We performed spatial analysis to profile the tumor immune microenvironment in primary HCC at liver transplantation and in recurrent HCC at re-hepatectomy and elucidate the molecular mechanisms that drive recurrence under immunosuppression. This analysis offers potential for developing new therapeutic strategies against post-transplant HCC recurrence. Paired FFPE samples from primary and recurrent sites were collected from patients who underwent re-hepatectomy for HCC recurrence after liver transplantation due to HCC. The Visium CytAssist Spatial Gene and Protein Expression for FFPE, 11 mm (10x Genomics) was utilized to perform Visium experiments on FFPE tissue from the primary tumor and the recurrent tumor (comprising tumor and non-tumor regions).

Spatially resolved transcriptomic profiling: an experimental comparison of GeoMx Digital Spatial Profiling and Visium CytAssist spatial transcriptomics in three cancer types (Chromium and Visium)

Project description:We performed Visium CytAssist (10X), GeoMx DSP (Nanostring) and Chromium Flex (10X Genomics) full transcriptome profiling on Breast Cancer (BC), Lung Cancer (LC) and diffuse large B cell lymphoma (DLBCL) samples from archival FFPE blocks. We explore the data quality across blocks with different storage times and DV200 values for all the three methods. We compared the cell type signature purity between ST methods Visium and GeoMx by utilising pathology annotations and scRNAseq. For the Visium and Chromium methods with a large number of data points we explored the heterogeneity between tissues. Finally, we demonstrate the discovery of patient-specific tumor-TME interactions across all three methods.

Spatially resolved multiomics of human cardiac niches - Visium

Project description:Using Multiome and previously published sc/snRNA-seq data, we studied eight anatomical regions of the human heart including left and right ventricular free walls (LV and RV), left and right atria (LA and RA), left ventricular apex (AX), interventricular septum (SP), sino-atrial node (SAN) and atrioventricular node (AVN). For the first time, we profile the cells of the human cardiac conduction system, revealing their distinctive repertoire of ion channels, G-protein coupled receptors and cell-cell interactions. We map the identified cells to spatial transcriptomic data to discover cellular niches within the eight regions of the heart.

Spatial transcriptomics from clinically non inflammed human lymph nodes

Project description:Because of their central role in inflammatory processes pathological alterations in lymph nodes can affect innate and adaptive immunity. However, interpretation of lymph node pathology in humans is hampered by the lack of a reference under homeostatic conditions and a limited understanding of the molecular processes that occur during inflammatory activation. Using a combination of confocal microscopy, flow cytometry, and single cell and spatial transcriptome analysis, our study provides an in-depth characterization of the immunoanatomy of clinically inflammed and non-inflamed human lymph nodes.

Basal-like breast cancer stimulates MUC1 to support an epithelial/mesenchymal hybrid state and survive radiotherapy

Project description:We employed high-throughput sequencing with spatial resolution in the WAP-T mouse model of basal-like breast cancer (BLBC) to investigate the transcriptomic response to radiation therapy (RT). Our analysis revealed a distinct spatial pattern of gene expression (10X visium platform), with irradiated BLBC tumors exhibiting a strong enrichment of epithelial genes and a hybrid epithelial/mesenchymal (E/M) state. Notably, MUC1 expression was upregulated in response to RT, suggesting its role as a key driver of cell survival. These findings provide new insights into the spatial transcriptomic landscape of BLBC under RT and highlight the potential of MUC1 as a therapeutic target or prognostic marker for optimizing patient response to RT.
