Bulk RNA sequencing analysis of a patient with an immunodeficiency caused by a novel homozygous missense variant in HYOU1

Project description:In this study, we report a patient with a novel homozygous variant in HYOU1 (NM_001130991.3:c.1331C>A, p.Pro444His), who was born to related parents and presented with combined immunodeficiency, failure to thrive, and hypoglycemia. We undertook a multiomics analysis combining transcriptomics, proteomics, and single cell RNA sequencing analyses, demonstrating a drastic reduction in B cell count and hypogranulation of neutrophils in conformity with the findings of immunophenotyping. Additionally, we showed that despite the HYOU1 transcript being expressed and stable, the patient has HYOU1 deficiency at the protein level. Moreover, single cell RNA sequencing of bone marrow revealed that the B cell differentiation process is prematurely arrested at pre-pro B cell stage. The present dataset corresponds to the bulk RNAseq performed on bone marrow, human dermal fibroblasts (HDF) and PBMCs of the patient and healthy controls.

A de novo mutation in ITPR3 causes severe combined immunodeficiency

Project description:This study reports two unrelated patients with a combined immunodeficiency. Whole-exome sequencing of both patients, their healthy parents and siblings identified a single de novo missense variant in ITPR3 (NM_002224.3:c.7570C>T, p.Arg2524Cys) in both index cases. While the mRNA level in patients remained the same as in healthy siblings and controls, the level of protein expression was diminished. It was also shown that the ITPR3 heterozygous p.Arg2524Cys mutation impairs calcium flux function in dermal fibroblast of one patient and in a knock-in Jurkat T cell line. Two additional patients with related phenotypes and the same mutation were further identified and described in the study. The present dataset corresponds to the RNAseq performed on PBMC of patient 2 of the study and healthy controls.

Biomarkers of favorable immune capacity in growth hormone receptor knockout pig model

Project description:Laron Syndrome (LS) is a rare hereditary disease in humans caused by a mutation in the growth hormone receptor gene which leads to high levels of circulating GH [1]. The disease is characterized by short statue, obesity, transient hypoglycemia during youth and low incidences of cancer and diabetes [2]. Thus making it interesting to study the underlying mechanisms. Recently a porcine model to mimic human LS was developed [3]. Growth hormone receptors are expressed on various cells of the immune system yet the extent to which dysregulation of GH might affect immune function in LS is poorly understood [4]. Therefore we decided to characterize the influence of growth hormone receptor knockout on the immune function of these animals by analyzing the proteome of their CD4+ and CD4- peripheral blood mononuclear cells (PBMC). 1. RNA-Seq of fibroblasts influenced by exosomes derived from melanoma cell line G-361

Project description:In this in-vitro study, we demonstrate the different effects of exosomes produced by melanoma cells on the functional properties of normal dermal fibroblasts and fibroblasts prepared from skin metastasis of CMM. Both normal and cancer-associated fibroblast were prepared by a)DMEM with 10% EDS (control); b) DMEM with 10% Exosome-depleted serum (EDS) + 10 microg/ml G-361 exosomes (EXO_G361); c) DMEM with 10% EDS + 10 microg/ml exosomes from FBS (EXO_FBS). The cells were cultured for 72 hours. Transcriptome analysis was performed 72 hours after exosome application. Total RNA was isolated using RNeasy Micro Kit (Qiagen).
