ABSTRACT: Single-cell RNA-seq of microdissected regions of pubertal mouse mammary gland, all cell types. The microdissected regions contained either terminal end buds with their surrounding stroma (\"TEB\" sample), or mature ducts with their surrounding stroma (\"duct\" sample). The animals were 5 weeks old females and each sample was pooled from 8 animals.

Project description:This study includes single-cell RNA sequencing of human samples across ERCC6L2 disease (ED), Shwachman-Diamond syndrome (SDS), acute myeloid leukemia (AML), and healthy controls. ED, SDS, and AML samples were processed for single-cell capture, followed by library preparation and sequencing. Sequencing reads were processed through standard pipelines, including quality control, alignment, and quantification, to generate expression matrices. The dataset contains processed single-cell gene expression data, and curated metadata describing sample identity, cell populations, and disease classification. Related raw sequencing files will be available at FEGA.

Single-cell RNA sequencing analysis of left atrial appendage tissue following magnetogel-based occlusion in a porcine model

Project description:This study aims to evaluate the long-term biocompatibility and tissue integration of a novel magnetogel-based left atrial appendage (LAA) occluder. To assess the host tissue response, single-cell RNA sequencing (scRNA-seq) was performed on LAA tissue samples obtained from a preclinical porcine model after 10 months of magnetogel implantation. Tissue samples were collected from regions in direct contact with the magnetogel (contact zone) and adjacent non-contact areas. scRNA-seq analysis revealed the cellular composition, which included myofibroblasts, fibroblasts, neutrophil cells, macrophages, T cells, mast cells, smooth muscle cells, and Schwann cells. Critically, no significant differences in the ratios of immune cells (e.g., neutrophils, macrophages, T cells) or mast cells (indicative of allergic reactions) were observed between the contact and non-contact zones.

Mesenchymal stroma cells (MSCs), shared by all organs and tissues, represent a key element in maintaining tissue architecture integrity and repair processes. They display high phenotypic plasticity and represent a heterogeneous population. We hypothesize that in the very early steps of tissue repair, regenerative and non-regenerative processes are associated with distinct qualitative change in MSCs heterogeneity that determine the repair final outcomes.

Single-cell RNA-sequencing of the small-spotted catshark (Scyliorhinus canicula) embryonic head

Project description:Single-cell RNA-sequencing (scRNA-seq) of the developing small-spotted catshark (Scyliorhinus canicula) head was perform to better understand the evolution of neural crest cells in jawed vertebrates (gnathostomes). As most studies have focused on bony vertebrates (Osteichthyes), the small-spotted catshark provides insights into neural crest cells biology in cartilaginous fishes (Chondrichthyes), the only sister group of Osteichthyes. The 10x Genomics Chromium platform for single-cell transcriptomics was used to profile five key developmental stages: St.16-20, which include specified non-delaminating, delaminating, migratory, and early differentiating neural crest cells.Due to the limited availability of small-spotted catshark embryos, these five developmental stages were pooled together.

Single-cell RNA-sequencing of cells from spinal cord central canal region of young adult and aged mice

Project description:The spinal cord neural stem cell potential is contained within the ependymal cells lining the central canal. This neural stem cell potential is known to decline with age in the mouse. Here, we microdissected and dissociated into single cells the central canal region from the spinal cord of 4 young adult (3-to-4-month old) and 4 aged (18-to-19-month old) C57BL/6J mice to profile the transcriptomes of cells in and around the central canal using 10x Genomics technology.

Dysregulation of estrogen signaling and HSD17B7 in the prostate stroma of African American men

Project description:African American men experience a higher incidence and severity of prostate cancer relative to European American men, and there is a range of risk factors that may contribute to this disparity. Prostate adenocarcinoma originates from the epithelium, which is significantly influenced by signaling from the surrounding fibromuscular stroma. To identify ancestry-associated differences in the stroma, gene expression profiling was compared between laser-capture microdissected prostate cancer stroma from patients of African descent and those of European descent. Estrogen receptor signaling was the top differential pathway between the groups, with the steroid hormone dehydrogenase HSD17B7 identified as the most differentially expressed gene. In a separate cohort of patients, protein expression of HSD17B7 was higher in African American patients relative to European American patients in a radical prostatectomy tissue microarray, validating the transcriptional findings. African American patients also exhibited significantly increased levels of HSD17B7 protein in the stroma surrounding benign areas compared to the stroma near tumors. These studies provide important evidence of ancestry-associated differences in stromal estrogen signaling.
