RNA-Seq: Effect of Aeroplysinin-1 on gene expression in Murine RAW264.7 macrophages in basal and LPS stimulated conditions (2hours)

ABSTRACT: To determine the effect of Aeroplysinin-1 (Ap) on gene expression, we treated murine RAW264.7 macrophages (ATCC TIB-71) with DMSO control or Aeroplysinin-1 (1uM) for 2 hours. Unstimulated and LPS stimulated (0.1ug/mL) conditions were investigated. Three biological replicates were used per group for RNASeq analysis. RNA-Seq: Aeroplysinin-1 on gene expression in primary human lung endothelial cells with and without influenza A

Project description:Uninfected and influenza (H1N1, x31) conditions were investigated. Three biological replicates were used per group for RNASeq analysis. A non functional derivative of Aeroplysinin-1 was also tested (Ap1) at the same concentration and time point. Samples had an Agilent Bioanalyzer RNA integrity number above 7 and an OD260/230 ratio of 2.0-2.2. Library prep was performed using the NEB Ultra II Directional mRNA kit. Sequencing was performed with the Illumina Hiseq2500 platform with high throughput flowcell PE2x125bp (paired end 2x125 base pair configuration), with 25-30 million reads per sample.

Expression data from third instar Drosophila eye discs

Project description:Third instar larval eye discs provide an in vivo model for cell cycle exit studies. Posterior to the Second Mitotic Wave proliferation is absent in a wild type eye disc. Inactivating mutations in tumor suppressor-like genes can lead to genome wide changes in gene expression that allow for inappropriate bypass of cell cycle exit signals posterior to the Second Mitotic Wave. In a mosaic tissue comprised of two wild type (Canton) populations (distinguished by presence or absence of GFP) there is roughly a 50/50 distribution of both populations in the tissue. Using the same method but comparing Warts (wts) to wild type you see that Warts mutant tissue is ~70-80% of the eye disc and the rest is wild type tissue. In the comparison of rbf1120a v rbf1120a+wts using the same method for mosaic creation we were able to see a similar ~80-85% of the eye disc as rbf1120a+wts. rbf1120a cells have relatively little advantage over wild type cells, but we were able to use entirely homozygous mutant discs for RNA extraction. We used microarrays to detail the global program of gene expression underlying cell cycle exit and identified distinct classes of up-regulated and down-regulated genes during this process. Drosophila third instar larvea were selected and the eye discs from these animals were prepared for RNA extraction and hybridization on Affymetrix microarrays. We used mosaic larval discs but the majority of the tissue was comprised of the mutant allelic combination we desired due to the proliferative advantage of these mutant cells over wild type cells.

Project description:Aim of the experiment was to compare the genes enriched in the heavy polysome fraction of myeloid progenitors originating from control Elp3fl/fl mice, and in myeloid progenitors originating from mice that underwent hematopoietic cell-restricted deletion of the catalytic subunit Elp3 of the Elongator complex (Elp3HscKO mice). The Elp3fl/fl strain was generated in house and first described in (DOI: 10.1084/jem.20142288). Littermates of 8-12 weeks old were used in all experiments.

Generation of progesterone-responsive endometrial fibroblasts from human induced pluripotent stem cells: role of the WNT/CTNNB1 pathway

Project description:Defective endometrial stromal fibroblasts (EMSF) contribute to uterine factor infertility, endometriosis and endometrial cancer. Induced pluripotent stem cells (iPSC) derived from skin or bone marrow biopsies provide a patient-specific source that can be differentiated to various cells types. Replacement of abnormal EMSF is a potential novel therapeutic approach for endometrial disease; however, the methodology or mechanism for differentiating iPSC to EMSF is unknown. The uterus differentiates from the intermediate mesoderm (IM) to form coelomic epithelium (CE) followed by the Müllerian duct (MD). Here, we successfully directed the differentiation of human iPSC (hiPSC) through IM, CE and MD to EMSF under molecularly defined embryoid body culture conditions using specific hormonal treatments. Activation of CTNNB1 was essential for expression of progesterone receptor that mediated the final differentiation step of EMSF before implantation. These hiPSC-derived tissues illustrated the potential for iPSC-based endometrial regeneration for future cell-based treatments.

Spatial intratumor heterogeneity of epigenetic alterations in esophageal squamous cell carcinoma

Project description:Esophageal squamous cell carcinoma (ESCC) is among the most common malignancies, but little is known about the spatial intratumor heterogeneity (ITH) and the temporal clonal evolutionary processes in this cancer. Interestingly, the epigenetic profiling also showed strong evidence of spatial ITH, and the phyloepigenetic trees were extremely similar with the phylogenetic ones, indicating the interplay and co-dependency of genetic and epigenetic alterations in ESCC. We found that several genes were both mutated and hypermethylated at their promoters, such as ASXL1 and EPHA7. Our integrated investigations of the spatial ITH and the temporal clonal evolution might provide insights into developing biomarkers for early diagnosis of ESCC, as well as personalized therapeutic targets for treating this malignancy. DNA methylation profiles of 12 tumor regions and 2 matched normal esophageal epithelial tissues from three M-WES-examined ESCC cases (ESCC01, ESCC03 and ESCC05) were performed using Illumina Infinium HumanMethylation450K platform (Illumina, San Diego, CA) at the Epigenome Center of University of Southern California.
