Non-structural protein 1 (NS1) of dengue virus (DENV) harbours two conserved N-glycosylation sites at positions 130 and 207, whose biological roles have remained elusive. Using a clinically relevant mouse model of severe dengue, we showed that DENV that lacked N207 glycans on NS1 was significantly attenuated, and this phenotype was dominant over wild-type virulent DENV. Iron accumulation drives fibrosis, senescence, and the senescence-associated secretory phenotype

Project description:We found histological evidence for increased abundance of iron accumulating cells in association with fibrotic lung, kidney, and heart diseases in mice and humans. We showed that inducing iron accumulation by intratracheal iron delivery in mice is a potent inducer of inflammation, cellular senescence, and fibrosis. The aim of this study has been to understand the single cell dynamics of iron accumulation and the mechanics that link it to in vivo senescence and to fibrogenesis. To get deeper insight into how different cell types respond to iron accumulation, we performed single nuclei RNA sequencing (snRNA-seq) of lungs from mice which received a single intratracheal dose of iron 2 or 6 days prior to analysis, or PBS 6days prior to analysis (control).

Single-cell transcriptomic profiling of 16 synovial sarcoma tumors

Project description:This study investigates the cellular heterogeneity of Synovial Sarcoma (SyS), an aggressive cancer defined by the SS18-SSX fusion oncogene and exhibiting diverse clinical behavior. We used single-cell RNA sequencing (scRNA-seq) on tumor samples from 16 patients to deconstruct this diversity at high resolution, aiming to characterize molecular subtypes and elucidate how their unique transcriptional programs influence key oncogenic processes like immune evasion and chemoresistance. The experimental workflow involved processing surgically resected tumors into fixed single-cell suspensions, followed by library construction using the 10x Genomics Chromium Fixed RNA Profiling platform and sequencing with the Genolab M platform.

Analysis of intestinal crypt, villus, and polyp cells from WT and Vil1-Grem1 with or without anti-Grem1 antibody treatment by scRNA-seq

Project description:We aimed to examine changes in cellular composition of intestinal crypts, villi, and polyps from wild-type, Grem1-overexpressing (Vil1-Grem1) and anti-Grem1 antibody-treated (30 mg/kg subcutaneously weekly from the age of 6-weeks old for 10 weeks) Vil1-Grem1 mice by scRNA-seq. The proximal small bowel was dissected out the muscle layer was scraped off mechanically with a coverslip and discarded. The villus compartment and crypt compartment were separated mechanically and digested into a single cell suspension and processed using a 10X Genomics Chromium Single Cell 3' v3 kit and Chromium Instrument.

Single-cell transcriptional profiling of healthy brain, primary and post-irradiation recurrent murine glioblastomas using 10x Genomics Flex chemistry

Project description:This study characterizes the single-cell transcriptional landscape of murine glioblastoma generated using the RCAS/Nestin-Tv-a system, in which hPDGFB and shTP53 transgenes drive tumor initiation. We profiled primary and post-irradiation recurrent tumors, along with healthy brain controls, using the 10x Genomics Flex (GEM-X) gene expression platform and custom probe addon sets targeting the RCAS transcripts. A total of 16 samples were included after QC filtering (primary tumors, recurrent tumors, and control brains). The data set provides genome-wide single-cell RNA-seq measurements at probe-level resolution.

Single-cell transcriptomic study of human paediatric tonsillar immune cells and sorted memory B cells using 10X Genomics: scVDJ-seq

Project description:In response to antigen challenge, human B cells clonally expand, undergo selection and differentiate within secondary lymphoid tissues to produce mature B cell subsets and high affinity antibodies necessary for an effective immune response. However, the interplay between affinity, antibody class and different B cell fates has proved challenging to decipher in primary human tissue. We have applied an integrated analysis of bulk and single-cell antibody repertoires paired with single-cell transcriptomics of human B cells from a model secondary lymphoid tissue. Specifically, here we have used single-cell sequencing of antibody repertoires using the 10X Genomics platform to profile unsorted immune cells and sorted memory B cells from paediatric tonsil tissue. Matched gene expression and bulk B cell repertoires are also available for the same patient donors.

10X genomics libraries for scRNA-seq of zebrafish embryos (2dpf) treated with uncoated and oligolysine-PEG copolymer coated DNA origami wireframe nanosheets

Project description:To study the biodistribution of DNA origami in zebrafish and to determine differences in biodistribution based on the coating of the nanostructure using oligolysine-PEG copolymers, zebrafish embryos (2dpf) were injected with coated or uncoated DNA origami (wireframe nanosheets) without any targeting molecule, but containing a detection fluorophores. After treatment, the embryos were disassociated into a single-cell suspension and sorted through FACS for embryos containing nanostructures (fluorophores). 10X sc-libraries were generated from the sorted embryos and sequenced to establish cell type predictions for cells with coated and uncoated structures respectively.
