IPS2-10X-seq experiment on specific clones targeting with an shRNA either SMAD2 or B2M

ABSTRACT: We transfected hiPSCs WTC11 with specific shRNAs targeting SMAD2 or B2M. hiPSCs transfected were selected, cultured, and clones were picked and expanded for follow-up validations. Among these validations, we obtained this scRNAseq dataset. We cultured hiPSCs and differentiated them into cardiac organoids for 7.5 days with and without Tetracycline treatment. This experiment allowed to identify the role of SMAD2 during cardiac differentiation.

Project description:We transfected hiPSCs WTC11 with specific shRNAs targeting SMAD2 or B2M. hiPSCs transfected were selected, cultured, and four clones were selected per targeting and expanded for follow-up validations. We cultured hiPSC and differentiated them into cardiac organoids for 7.5 days. This experiment allowed to show how the arrayed format of iPS2-seq can work and demonstrated that the clones behave in a similar way. Additionally, the CITE-seq on B2M demonstrated that CITE-seq can work in combination with iPS2-seq and potentially can help in assessing the level of KD, since mRNA expression is not always reliable, especially when expression is low.

Culture condition comparisons of WTC11 hiPSC by single-cell RNAseq and featuring differences between cE8, hE8 and B8+ media

Project description:This single-cell RNA-sequencing experiment was performed for the study “Refined and benchmarked homemade media for cost-effective, weekend-free human pluripotent stem cell culture.” Human induced pluripotent stem cells (hiPSCs) from the WTC-11 line were adapted to three defined media: cE8, hE8, and B8+. Two adaptation rounds for each medium were analyzed. The goal of this experiment is to assess the heterogeneity of hiPSCs cultured in three media and whether the weekend-free culture schedule affects this heterogeneity.

Single-cell RNA sequencing of hiPSC-derived cardiac organoids patterned toward chamber-specific fates (left ventricle, right ventricle, atrium)

Project description:Summary Single-cell RNA sequencing was performed on cardiac organoids differentiated from WTC11 hiPSCs (TTN-mEGFP) to investigate chamber-specific lineage commitment. Organoids were collected at day 7.5 of differentiation, using protocols designed to direct progenitors toward left ventricle, right ventricle, or atrium fates. This dataset enables the characterization of transcriptional programs and cellular heterogeneity underlying the early specification of the cardiac chamber. Dataset: This dataset contains single-cell RNA sequencing (scRNA-seq) data generated to compare the development of cardiac organoids differentiated from WTC11 hiPSCs (TTN-mEGFP reporter line). Organoids were harvested at day 7.5 of differentiation, a stage at which chamber-specific programs begin to emerge. Each sample corresponds to a distinct differentiation protocol designed to direct the commitment of progenitors toward a specific cardiac chamber identity: the left ventricle, the right ventricle, or the atrium. The experimental rationale, illustrated in Supplementary Figure 4 (Figure S4) of Becca et al. (2025), highlights the use of scRNA-seq to resolve the cellular heterogeneity of these chamber-directed organoids and to define transcriptional signatures associated with early cardiac chamber specification.

Proof of principle for iPS2-10X-seq: cardioids experiment during 3D cardiac differentiation

Project description:Proof of principle and optimization experiment on cardioid with10X-based-iPS2-seq was performed on two batches of hPSC-derived cardioids at day 7.5 and pooled together after sample multiplexing. hPSC were primed and treated with Tetracycline 5 days prior cardiac differentiation. CG000388 Rev B (when multiplexing) User Guide was followed with sample multiplexing, provided information of the multiplexing for the cellranger aggr is provided. Sequencing has been performed on a Nextseq 1000 on a P2 Illumina kit 100 cycles. Sequencing run: Read1, 28 cycles; Index1, 10 cycles; Index2, 10 cycles, Read2, 90 cycles.

iPS2-10X-seq Neural organoid differentiation

Project description:iPS2-10X-seq on Neural organoid differentiation after 35days of differentiation. This experiment is a proof of principle that iPS2seq can be applied to different differentiation strategies without risk of silencing. This experiment also showed how neuro-iPSC clones differentiate preferentially towards specific neuronal lineages, which are essential to detect and exclude from the analysis to avoid misleading results.

Single-cell RNA-seq of differentiating inducible knockdown (with CTCF and GATA4 shRNA) Left Ventricle cardioids

Project description:This dataset comprises droplet-based single-cell RNA-seq (10x Genomics) from first heart field–derived left ventricle (LV) cardioids generated from WTC11 hiPSCs (TTN-mEGFP) carrying tetracycline-inducible shRNAs targeting GATA4 or CTCF, as well as a scrambled (SCR) control. Cardioids were profiled at day 4.5 and day 7.5 to capture early and later stages of LV differentiation under ± tetracycline (isogenic) conditions, with two biological replicates per time point. The dataset enables comparison of cellular composition, cardiomyocyte maturation trajectories (pseudotime), and knockdown-specific shifts in LV development. In brief, GATA4 KD expands immature/mesodermal populations and yields less-mature CM clusters, whereas CTCF KD produces more-mature CM states at day 4.5 and alters CM abundance by day 7.5 (as readouts; see figure panels for details). Each cell is annotated with the following information: line/perturbation (GATA4, CTCF, SCR), treatment (±Tet), time point (d4.5, d7.5), and replicate. Method details for scRNA-seq preparation (pooling 16 cardioids/condition, CMO multiplexing, FACS, library prep, and sequencing) are provided in the paper’s Methods and Supplementary Methods.

GADD45A loss enhances leukemia-initiating cell self-renewal and ferroptosis resistance in AML

Project description:Loss of GADD45A expression is implicated in poor patient outcomes in acute myeloid leukemia (AML) but its role in leukemia stem cells (LSCs) and disease pathogenesis remains largely unknown. Here we report that GADD45A loss is a critical determinant of high self-renewal potential and knockout of GADD45A supports long-term self-renewal and promotes LSC quiescence, accompanied by the acquisition of an increasingly aggressive phenotype upon serial transplantation in mice. The enhanced LSC characteristics are associated with GADD45A deletion-induced increase in key WNT/self-renewal-related genes. GADD45A knockout promotes engraftment of patient-derived xenograft (PDX) of relapsed AML in mice. Single cell RNA-seq on primary LSCs of AML PDXs and subsequent functional studies show that low expression of GADD45A, an important sensor of oxidative stress, confers ferroptosis resistance through upregulation of genes involved in detoxification of excess iron and reactive oxygen species (ROS), revealing a mechanism of drug resistance in primary AML with unfavorable cytogenetics.

Charting the age-altered thymic epithelial cell differentiation by lineage tracing from a beta 5-t expressing TEC progenitor

Project description:TEC progenitors that express beta 5-t contribute to both the cortical and medullary TEC compartments. Our initial experiments across ageing thymi identified a population of potential progenitor TECs which expanded with age, and appears to be a progenitor population for mTEC. These lineage tracing experiments are designed to chart the altered differentiation and senescence of mTEC progenitors with age.

Proof of principle for iPS2-10X-seq: timecourse experiment during 2D cardiac differentiation

Project description:Proof of principle and optimization experiment on 10X-based-iPS2-seq was performed in two experiments: The first explorative experiment (H001AS5) was performed on two batches of hPSC and hPSC-derived cardiomyocytes at day 23 and pooled together. hPSC were not treated with Tetracycline or primed for this experiment. Tetracycline has been administered throughout the differentiation. All batches were filtered and counted by a hemocytometer with trypan blue to assess vitality (all over 95% vital); then, they were pooled in the same tube before loading the 10X chip. hPSC and hPSC-derived cells were loaded on different days on separate 10X chips G as 16000 cells aiming as target cell recovery of 10000. The second exploratory experiment (H001AS7) is a time course from Day 0 to Day 12. Day 0 hPSC were primed and treated with Tetracycline 5 days prior library preparation. Then Day 2, Day 6 and Day 12 were treated with Tetracycline throughout and 5 day prior cardiac differentation. Sequencing has been performed for H001AS5 on a Illumina NextSeq 500 using two High Output Kits v2.5 (150 Cycles), for H001AS8 on a NextSeq 2000 on P3 Illumina kit 100 cycles. Sequencing run: Read1, 28 cycles; Index1, 10 cycles; Index2, 10 cycles, Read2, 90 cycles.

scRNAseq of AKP Mex3a KO mouse colorectal organoids in FOLFIRI treatment

Project description:Mex3a is an RNA binding protein of unknown function. To elucidate the contribution of Mex3a to tumoral heterogeneity, Mex3a KO organoids engineered by CRISPR were sequenced in three different conditions. Live organoids (DAPI negative) were sorted in Control, after 2 days of FOLFIRI and after 5 days of treatment. Two WT organoids (parental and a derived clone) and two KO (KO1 and KO2, two independent clones) were used for this experiment.
