Time-series RNA-seq on potato root tissue infected by two populations of Globodera pallida

ABSTRACT: In this experiment we follow the infection of potato by Globodera pallida populations AMPOP02 and Rookmaker. The goal of the experiment was twofold: (i) to follow the expression of effectors in the nematode, (ii) to follow the transcriptional response of the potato plant. In this experiment, we inoculated 14 day old potato cuttings of the variety Seresta with AMPOP02, Rookmaker, or a mock-infection. Root tissue was harvested at 1, 3, 6 and 9 days post infection. Also, a subsample of the pre-parasitic juveniles used as the inoculum was kept for each batch. The experiment contains four time-separated batches. RNA extraction was done in Wageningen. Sequencing was performed by BGI Hong Kong.

Project description:We explored the sex determination of Globodera pallida. To do so, we grew cuttings of the potato cultivar Desiree on Gamborg B5 medium supplemented with either 1.5 g/L or 20 g/L sucrose. 14-day-old cuttings were inoculated with 100 G. pallida E400 Rookmaker juveniles. Infected root tissue was harvested at 1, 3, 6, and 9 dpi. Also, a subsample of the ppJ2 was kept for each batch. The experiment contains four time-separated batches. Transcriptome sequencing was performed by BGI Hong Kong. Two samples (B_4.2_1,5; B_4.3_1,5) were not taken along for sequencing because of a failed library prep.

Project description:We performed RNAseq, metabolomics and pathway enrichment analysis on cardiac tissue from naked mole-rats (Heterocephalus glaber) and from seven other members of African mole rat genera, Cape mole-rat (Georychus capensis), Cape dune mole-rat (Bathyergus suillus), Common mole-rat (Cryptomys hottentotus hottentotus), Natal mole-rat (C. h. natalenesis), Mahali mole rat (C. h. mahali), Highveld mole-rat (C. h. pretoriae) and Damaraland mole-rats (Fukomys damarensis) representing differing burrow and soil types, degrees of sociality, lifespan and hypoxia tolerance. In addition, we include the evolutionarily highly divergent hottentot golden mole (Ambysomus hottentotus), an Afrotherian subterranean, solitary mammal, and the C57/BL6 laboratory mouse as a standard mammal control. After RNA sequencing, we removed the reads mapped to rRNAs and get rawdata, then we filtered the low quality reads (More than 20% of the bases qualities are lower than 10), reads with adaptors and reads with unknown bases (N bases more than 5%) to get the clean reads. These are the data uploaded.

RNASeq analysis of brown bear (Ursus arctos) skin tissue during active state and hibernation

Project description:Transcriptomic analysis of the brown bear (Ursus arctos) tissues during both active and inactive phases has unveiled significant differential gene expression, with thousands of genes exhibiting altered activity in all studied tissues (muscle, liver, adipose...). Nevertheless, transcriptional analyses of hibernating animal tissues are limited to organs that are important in metabolism. No information is available about the variations of gene expression in tissues that may have a lower impact on metabolism, like the skin, which is mainly a support tissue and a mechanical barrier against the external environment. That experiment brings information about the gene expression variations in the bear skin during hibernation.

Microarray from roots of Arabidopsis Col-0 and knock-down UPL3, infected and non-infected with Heterodera schachtii

Project description:In this experiment we evaluate the transcriptional response to beet cyst nematode infection in wild-type (Col-0) and a upl3 knocked-down Arabidopsis thaliana. The data indicates that the upl3 knock-down alone does not induce a strong transcriptional regulation in the plant. However, the interaction of the mutation and infection by H. schachtii results in a strong transcriptional differential regulation, likely involving the plant’s immune responses. Samples were taken from whole root systems of 14 day-old seedlings (0 days post-infection) and mock or H. schahtii-infected 21 day-old seedlings (7 days post-infection). Each sample contained at least 18 plants and 4 biological replicates of each sample were collected.
