Project description:Haematopoietic and endothelial cells derive from a subset of Flk-1 expressing cells. In vitro differentiation of mouse embryonic stem cells (mESCs) to embryoid bodies (EBs) recapitulate several aspects of early embryonic development. We previously identified three candidate uncharacterized Riken genes (I830077J02Rik, C130074G19Rik and A530016L24Rik) potentially important for the cell lineage commitment toward haematopoietic precursors. Here, we investigate the transcriptomic profiles of cells depleted for these genes at day 7 of embryoid body differentiation, by scRNA-seq.

10X genomics libraries for scRNA-seq of zebrafish embryos (2dpf) treated with uncoated and oligolysine-PEG copolymer coated DNA origami wireframe nanosheets

Project description:To study the biodistribution of DNA origami in zebrafish and to determine differences in biodistribution based on the coating of the nanostructure using oligolysine-PEG copolymers, zebrafish embryos (2dpf) were injected with coated or uncoated DNA origami (wireframe nanosheets) without any targeting molecule, but containing a detection fluorophores. After treatment, the embryos were disassociated into a single-cell suspension and sorted through FACS for embryos containing nanostructures (fluorophores). 10X sc-libraries were generated from the sorted embryos and sequenced to establish cell type predictions for cells with coated and uncoated structures respectively.

Single cell RNAseq analysis of fibroblastic reticular cells from murine brachial lymph nodes during inflamed and resting states

Project description:The lymph node is home to resident macrophage populations that are essential for healthy immune function and homeostasis. They are involved in multiple processes including the initiation of the local response to pathogens, halting viral and bacterial spread, and clearance of apoptotic cells, but the macrophage niche and factors that create it are largely undefined. Here we analyse fibroblastic reticular cells (FRCs) as an essential component of the lymph node macrophage niche using single-cell RNA-sequencing. Our analysis revealed that most reticular cell subsets within lymph nodes expressed master macrophage regulator CSF1. We further show that signalling through CSF1R was sufficient to support macrophage development, while in the presence of LPS, FRCs underwent a mechanistic switch and maintained support through CSF1R-independent mechanisms. Our data reveal a critically important role for FRCs in the creation of the parenchymal macrophage niche within LNs.

Single nuclei chromatin profiles of midbrain from genetically distinct mouse strains reveal cell identity transcription factors and cell type-specific gene regulatory variation

Project description:Here we report 20 658 single nuclei chromatin accessibility profiles of ventral midbrain cell types from two genetically diverse and commonly used mouse strains, C57BL6/J and A/J. In total we identify over 260 000 unique accessible sites. The distinct chromatin profiles are consistent with gene expression levels from single cell RNA-seq data and can distinguish ten midbrain cell types. Transcription factor (TF) binding motifs enriched at accessible regions controlling cell identity genes highlight the key TFs of each major cell type. The gene regulatory differences between the mouse strains manifest more on transcriptome than chromatin level.

Single-cell transcriptomic profiling of 16 synovial sarcoma tumors

Project description:This study investigates the cellular heterogeneity of Synovial Sarcoma (SyS), an aggressive cancer defined by the SS18-SSX fusion oncogene and exhibiting diverse clinical behavior. We used single-cell RNA sequencing (scRNA-seq) on tumor samples from 16 patients to deconstruct this diversity at high resolution, aiming to characterize molecular subtypes and elucidate how their unique transcriptional programs influence key oncogenic processes like immune evasion and chemoresistance. The experimental workflow involved processing surgically resected tumors into fixed single-cell suspensions, followed by library construction using the 10x Genomics Chromium Fixed RNA Profiling platform and sequencing with the Genolab M platform.
