RNA-Seq of human ex-vivo skin samples with variable skin color types

ABSTRACT: Global gene expression profile from skin of variable pigmentation to identify new biological pathways which could be involved in the pigmentation phenotype. We performed a next generation NGS RNA sequencing study on ex vivo epidermis with different levels of pigmentation. We used the ITA to define skin pigmentation.

Microarray of reconstructed epidermis from skin models made with cells from African and Caucasian Skin type

Project description:The aim of this study was to analyze the in vitro biological epidermal processes occurring in reconstructed skins using cells from breast skin of African and Caucasian skin type color. A exploration of mRNA expression levels in the epidermis of reconstructed skin was undertaken to elucidate the differential in vitro functions of keratinocytes. The reconstruction of skin models was made with keratinocytes and fibroblasts from four different donors per skin type and experiments were conducted in triplicate for each donor. At the end of culture, the epidermis from reconstructed skin was manually separated from the dermal equivalent part in order to analyse gene expression in keratinocytes only. RNA samples were labelled with biotin and hybridation was performed on Affymetrix Human Genome U133 + PM Array Plates.

RNA sequencing of unmanipulated and saline-injected skin in healthy old adults before and after oral vitamin D3 supplementation

Project description:Vitamin D insufficiency may exacerbate non-specific inflammation observed in older adults. Here, we tested the hypothesis that an inflammatory gene signature present in old skin following saline injection (as model for non-specific needle injury) normalizes after oral vitamin D3 supplementation. To define the saline-induced signature, we compared gene expression in skin biopsies taken six hours after saline injection in old adults (≥65 years) to biopsies from unmanipulated skin. We then assessed signature expression in saline-injected skin of old and young adults (<40 years), and in paired samples of old adults before and after oral vitamin D3 supplementation (6400 IU/day for 14 weeks), where median serum 25-hydroxyvitamin D increased from 43 nmol/L (interquartile range 36-53 nmol/L) to 131 nmol/L (interquartile range 115-147 nmol/L). This submission comprises 112 samples from 57 individuals.

Ablation of casein kinase 1 in keratinocytes induces p53-dependent hyperpigmentation of the skin

Project description:To characterize the role of CK1 (encoded by Csnk1a1) in skin physiology, we crossed mice with floxed Csnk1a1 with mice expressing K14CreERT2 to generate mice in which tamoxifen induces the deletion of Csnk1a1 exclusively in keratinocytes (SKO). In addition, we established K14CreERT2 CK1/p53 double-knockout (DKO) to analyze the effect of coablation of both genes. 4-hydroxy-Tamoxifen was applied for 14 days to induce the deletion of CK1 and/or p53 in the epidermis of the mice. In addition, wild type mice where exposed to UVB irradiation to compare the effect of CK1a ablation with the effects of normal UV exposure. In comparison, we analyzed also wild type mice as reference. RNA was obtained from cells derived from mouse ear dorsal-epidermis and tail skin. Subsequently, we performed RNA sequencing and transcriptome analysis.

Bulk RNA sequencing of day 2 and day 7 biopsies from the tuberculin skin test in people with latent tuberculosis

Project description:We used the tuberculin skin test (TST) as human challenge model to study the temporal evolution of the immune response to Mycobacterium tuberculosis (Mtb) antigens in vivo. Study participants comprised healthy HIV seronegative adults, 18-60 years of age. Latent tuberculosis (TB) infection was defined as immune memory for Mtb-specific antigens identified by positive peripheral blood IFNg release assays, but no clinical or radiological evidence of active TB. Two units tuberculin each were injected intradermally into the contralateral forearms of participants. After 2 days (n=216) or 7 days (n=158), 3 mm skin punch biopsies were taken from the injection sites and processed for whole genome transcriptional profiling by bulk RNA sequencing. The time points reflect maximum clinical inflammation (day 2) and maximum T cell infiltration (day 7) of the TST. TST samples were compared to skin biopsies taken two days after control injection of saline in a separate group of individuals (n=33), comprising healthy volunteers as well as patients with active or latent TB, ranging from 18-75 years of age. This submission includes 407 samples from 256 individuals (n=33 saline, n=223 with Day 2 and/or Day 7 TST).

Skin transcriptome profiles associated with skin color in chickens

Project description:This work was to study the transcriptome profiles in the skin of chickens with black versus white skin using high-throughput RNA deep-sequencing technology, to investigate the different expression profiles of the genes involved in skin pigmentation, then look for the main differences between black and white skin colors in Lueyang chickens. 16-week-old white and black female Lueyang chickens (5 birds per color) were selected for the sample collection. A piece of skin (8 mm in diameter) from the left back was collected . Total RNA was extracted from the sample using Trizol reagent . Three RNA samples from either the black or white skin samples were pooled following mRNA isolation. The sequencing of the library was performed using an Illumina HiSeq 2000 (LianChuan Sciences, Hangzhou, China). According the result of sequencing, some colored gene expressions were validated using Real time quantitative polymerase chain reaction (qPCR).
