RNA-seq of mouse distal colon treated with prednisolone, rapamycin or both in dextran sodium sulphate (DSS)-induced colitis

ABSTRACT: Glucocorticoids are antiinflammatory and immunosuppresive drugs employed in the treatment of inflammatory bowel disease and many other conditions. However, their clinical efficacy is limited due to deleterious effects on the intestinal barrier function. In this experiment, we evaluate rapamycin as a potential candidate to mitigate these deleterious effects on the intestinal barrier while maintaining the antiinflammatory effect of prednisolone, the glucocorticoid used in this experiment.

Interactive effects of arsenic and a high-fat diet on hepatic gene expression

Project description:Chronic exposure to inorganic arsenic (iAs) or a high-fat diet (HFD) can produce liver injury. However, the interactive molecular biological effects and mechanism of iAs and HFD are as of yet unclear. We used microarrays to detail the interactive effects of arsenic and a high-fat diet on hepatic gene expression. The C57BL/6 Mice fed low-fat diet (LFD) or HFD were exposed to 3 mg/L iAs or deionized water for 10 weeks. Then, hepatic RNA were extraction and hybridization on Affymetrix microarrays. Differentially expressed genes in LFD+As, HFD, and HFD+As groups compared to LFD group were identified, and interactive molecular biological effects and mechanism of iAs and HFD were discussed.

Project description:To identify the B cell subset(s) involved in T-independent (TI) responses in humans, we vaccinated healthy individuals with Pneumovax, a model TI vaccine composed of 23 capsular polysaccharides (capPS). High-throughput repertoire sequencing of day 7-plasma cells (PC-d7) and of different B cell subpopulations before and after vaccination was done to search for clonal filiations between anti-capPS PC-d7 clones and the isolated B cell subsets. Ig-Rep seq was done for PC-d7 of 6 vaccinee, and for different subsets sampled at day 0, 7, 14, 28 and 56 from 3 vacinees.

Proteomic analysis of the trypanosomatid Novymonas esmeraldas

Project description:An endosymbiotic event where an archaeon acquired and intracellular protobacteria underpinned the evolution of mitochondria, a key event for the evolution of eukaryotes. Despite is biological importance, the molecular mechanisms driving the early stages of the host-endosymbiont interactions that lead to the evolution of endosymbiont-derived organelles remains poorly understood. Novymonas esmeraldas is a trypanosomatid that recently acquired a -proteobacterial endosymbiont which is compartmentalized into vacuole-like structures called symbiosomes. The life cycle of the host is not synchronized with that of its endosymbiont resulting in heterogeneous numbers of endosymbionts per cell among the population. In order to elucidate the molecular mechanisms mediating this early stage of the host-endosymbiont interactions we isolated the endosymbionts from Novymonas esmeraldas and analyzed the proteome of isolated endosymbionts, holosymbionts (cells containing endosymbionts) and aposymbionts (cells where endosymbionts where removed by treatment with antibiotics). We show that at least one host-encoded protein localizes to the symbiosome and knockout of the corresponding gene leads to an increase of over 2-fold of endosymbionts per cell. This result suggests that controlling the endosymbiont proliferation by the host is an early step for the establishment and posterior evolution of an endosymbiotic event.

Antibody mRNA-seq repertoire sequencing to study relapses after B-cell depletion therapy

Project description:Rituximab (RTX) is widely used as a first-line therapeutic strategy for patients affected by immune thrombocytopenia (ITP). However, a large proportion of patients relapse after successful treatment. The present NGS assay was done to help find the cause for this relapse on the immune repertoire level. Therefore, we performed antibody repertoire sequencing for three RTX relapse patients with subsequent mutation and clonal analysis, as well as for two patients with ongoing ITP and two healthy donors (HD) with subsequent mutation analysis.

Targeting the MAtrix REgulating MOtif, MAREMO, abolishes hallmarks of cancer

Project description:Tumor targeted therapies have been largely inefficient due to lack of concomitant effects on the tumor microenvironment (TME). We investigated the MAtrix REgulating MOtif (MAREMO) mimicking peptide MP5, that inhibits the pro-tumorigenic extracellular matrix (ECM) molecule tenascin-C, using immunocompetent autologous breast cancer bearing mice. MP5 treatment led to tumor regression and reduced tumor cell dissemination. Several cancer hallmarks were abolished such as tumor cell promoting growth suppression and inhibition of plasticity enhancing responsiveness to death inducers. MP5 acts on other TME players leading to blood vessel normalization and depletion of fibroblasts diminishing the ECM as an orchestrator of immune suppression, causing immune cell infiltration and reactivation of anti-tumor immunity involving IFNgamma. Thus, targeting the tumor matrix using MAREMO in tenascin-C represents a powerful novel anti-cancer strategy.

Post-transcriptional manipulation of TERC reverses molecular hallmarks of telomere disease

Project description:The telomerase RNA component (TERC) is a critical determinant of cellular self renewal. Poly(A)-specific ribonuclease (PARN) is required for post-transcriptional maturation of TERC. PARN mutations lead to incomplete 3â² end processing and increased destruction of nascent TERC RNA transcripts, resulting in telomerase deficiency and telomere diseases. Here, we determined that overexpression of TERC increased telomere length in PARN-deficient cells and hypothesized that decreasing post-transcriptional 3â² oligo-adenylation of TERC would counteract the deleterious effects of PARN mutations. Inhibition of the noncanonical poly(A) polymerase PAP-associated domainâcontaining 5 (PAPD5) increased TERC levels in PARN-mutant patient cells. PAPD5 inhibition was also associated with increases in TERC stability, telomerase activity, and telomere elongation. Our results demonstrate that manipulating post-transcriptional regulatory pathways may be a potential strategy to reverse the molecular hallmarks of telomere disease. mRNA sequencing of induced pluripotent stem cells and 293 cell line.
