RNA-seq of human and murine ALCL cell lines to compare interspecies similarity and genetic dependencies on CDK6 or STAT5B

ABSTRACT: To explore transcriptional similarities between human and murine Anaplastic Large Cell Lymphoma (ALCL) cell lines, RNA sequencing was performed across both species. The human cell lines included SU-DHL-1, DEL, SUP-M2, Karpas-299, SR-786, Mac1 and Mac2a. Additionally, murine cell lines derived from tumors with distinct genetic backgrounds (NPM-ALK(Tg/+), NPM-ALK(Tg/+)Cdk6-/- and NPM-ALK(Tg/+)Stat5b-/-) were analyzed to identify gene expression differences associated with tumor development in the absence of CDK6 or STAT5B.

We performed ChIP targeting STAT5B in five human ALCL cell lines (SU-DHL-1, DEL, SUP-M2, Karpas-299, SR-786) and ChIP targeting CDK6 in one murine ALCL cell line derived from a NPM-ALK(Tg/+) mouse.

The aim was to understand how genetic alterations in the NPM-ALK(Tg/+) and NPM-ALK(Tg/+)Cdk6-/-Stat5b-/- backgrounds influence early T cell development and oncogenic transformation at the transcriptional level.

Gene expression changes associated with kinase-inactivated Cdk6 or a complete Cdk6 KO in mouse HSC/MPP1 cells after two rounds of transplantation

Project description:A kinase-inactivated variant of Cdk6 (Cdk6_K43M) was associated with prolonged repopulation potential of mouse lineage-negative, Sca1-positive, cKit-positive, CD150-positive, CD48-negative (HSC/MPP1) cells. In order to understand differences between Cdk6_K43M HSC/MPP1 cells, and HSC/MPP1 cells carrying wild-type Cdk6 (Cdk6_WT) or a complete Cdk6 knock-out (Cdk6_KO) in the context of repopulation the following experiment was performed. Pools of freshly isolated CD45.2-positive HSC/MPP1 cells from mice carrying Cdk6_WT, Cdk6_K43M or Cdk6_KO (all homozygous) were serially transplanted into three CD45.1-positive recipients, per genotype. After two rounds of transplantation, CD45.2-positive HSC/MPP1 cells were isolated using flow cytometry based cell sorting and subjected to library prep for RNA sequencing.

ALK–transformed mature T lymphocytes restores early thymus progenitor features

Project description:Anaplastic large cell lymphoma (ALCL) is a mature T cell neoplasm that often expresses the CD4+ T cell surface marker. (It usually harbors the t(2;5) (p23;q35) translocation, leading to the ectopic expression of NPM-ALK, a chimeric tyrosine kinase. We demonstrated that in vitro transduction of normal human CD4+ T lymphocytes with NPM-ALK results in their immortalization and malignant transformation. The tumor cells displayed morphological and immunophenotypical characteristics of primary patient–derived anaplastic large cell lymphomas. Cell growth, proliferation, and survival were strictly dependent on NPM-ALK activity and include activation of the key factors STAT3 and DNMT1 and expression of CD30 (the hallmark of anaplastic large-cell lymphoma). Implantation of NPM-ALK–transformed CD4+ T lymphocytes into immunodeficient mice resulted in the formation of tumors indistinguishable from patients’ anaplastic large cell lymphomas. Integration of “Omic” data revealed that NPM-ALK–transformed CD4+ T lymphocytes and primary NPM-ALK+ ALCL biopsies share similarities with early T cell precursors. Of note, these NPM-ALK+ lymphoma cells overexpress stem cell regulators (OCT4, SOX2, and NANOG) and HIF2A, which is known to affect hematopoietic precursor differentiation and NPM-ALK+ cell growth. Altogether, for the first time our findings suggest that NPM-ALK could restore progenitor-like features in mature CD30+ peripheral CD4+ T cells, in keeping with a thymic progenitor-like pattern.

Project description:The aim of this study was to conduct a comparative analysis between the AT-macrophages derived from 3D cultures and in vivo sc-AT macrophage populations. To this end, bulk RNA Seq analysis was performed between these two populations, and compared to BM- cultured macrophages. scAT macrophages were sorted based on CD45+, F4/80+ and CD11b+. AT-macrophages derived from 3D cultures and BM- cultured macrophages were harvested after 13 days in culture.

Effect of ALK kinase inhibitor, ceritinib, on the gene expression profile of SUDHL-1 cell line

Project description:Tyrosine kinase receptor anaplastic lymphoma kinase (ALK) is physiologically expressed during embryogenesis. However, chromosomal rearrangements, especially translocations, cause expression of pathogenic ALK fusion proteins that drive tumor formation and maintenance. For instance, the translocation between chromosomes 2 and 5 (t(2;5)) fuses the nucleophosmin 1 (NPM1) gene with ALK, leading to anaplastic large cell lymphoma (ALCL). The constitutive active NPM1::ALK tyrosine kinase drives tumor transformation and tumor cells inevitably depend on ALK kinase activity for survival. For this reason, ALK kinase inhibitors showed great success in treating ALK-positive ALCL. Here, we explored gene expression changes induced by ceritinib, second generation ALK inhibitor, on a representative cell line, SUDHL-1.

RNA Seq of mouse leukemic cell lines harboring a homozygous Cyclin C knock-out and wild type controls

Project description:This experiment was perfomed to understand the role of Cyclin C in BCR-ABL1 driven leukemia. Bone marrow from mice harbouring a homozygous Cyclin C knock-out as well as from wild type control mice was transduced with a BCR-ABL1 expressing retrovirus to generate stable cell lines. Cells were harvested for RNA seq from in-vitro cultures of these cell lines (\\"in-vitro\\" samples). 500000 cells of the same cultures were injected into the tail vains of NSG mice. After 10 days the cells were isolated from the bone marrow of the recipient mice and collected for RNA sequencing (\\"ex-vivo\\" samples). Library prep and sequencing was perfomed for in-vitro and ex-vivo samples together.
