Single cell RNA sequencing of 120h after aggregation mouse gastruloids cultured with different doses of retinol

ABSTRACT: We quantified the effects of retinol on the cell type composition of gastruloids with different concentrations of retinol (9, 300, 600 and 1200 nM), at 120 hours after aggregation. These gastruloids were generated from the Rarb2.LacZ reporter cell line and cultured according to the standard protocol. For each retinol condition, , 40-45 gastruloids from each experimental group were collected and dissociated into single cells. Live single cells were sorted using FACS (CytoFlex SRT Beckman Coulter). DAPI-negative and singlet populations were gated and collected (Methods). Single-cell RNA sequencing was done with 10X chromium genomics 3' chemistry.

Project description:Single cell transcriptomic study (using 10x Genomics v3 kits) of gastruloids, aggregates of mESCs, at different developmental timepoints (24h, 48h and 72h post-aggregation). mESCs, corresponding to the 0h timepoint, were also sequenced. The aim of this study was to delineate the cell state transition dynamics underlying anteroposterior symmetry breaking and germ layer formation in gastruloids. Gastruloids used in this study were generated from Bra::GFP reporter mESCs (Fehling et al., 2003).

Non-cell-autonomous control of gastruloid development by the lncRNA T-UCstem1 2 through DKK1-dependent modulation of WNT signalling

Project description:Here we use mouse gastruloids to investigate the role of an ultraconserved lncRNA, T-UCstem1, in the formation of the mammalian body plan using single cells transcriptomics, we provide unprecedented evidence that T-UCstem1 is a key regulator of gastruloid development and is required for the correct specification of the anterior-posterior axis. Specifically, knock down of T-UCstem1 results in aberrant gastruloid development, which is characterized by altered spatiotemporal expression of the differentiation markers and persistence of pluripotency genes. Single cell analysis reveals higher cellular heterogeneity in T-UCstem1 KD gastruloids. Notably, the presence of cell populations characterized by the co-expression of pluripotency and differentiation markers points to a key role of T-UCstem1 in establishment and maintenance of proper cellular identity.

Bulk RNAseq of mouse gastruloids developed with homemade N2B27 and commercial NDiff227

Project description:Procedure: three independent experiments were done to generate three 96-well plates of E14-Tg2A gastruloids made with either homemade or commercial N2B27. 48 gastruloids per sample were used for RNA extraction using the Qiagen RNeasy Micro Kit. Library preparation and sequencing were done by the CRG Genomics Facility (Spain). Sequencing was done in a NextSeq 2000 and generated around 30M paired-end reads per sample.

Comparative single cell RNA seq of gastruloids from mESCs grown in 3 distinct media conditions facilitating distinct pluripotent states at 3 different developmental time points

Project description:Comparative single cell transcriptomic study (using 10x Genomics v3.1 kits) of gastruloids, aggregates of mESCs, at different developmental timepoints. mESCs, corresponding to the 0h timepoint, were also sequenced. The source mESCs were grown in 2 distinct media conditions: DMEM-based Serum-LIF (SL), SL + 0.3uM PD03 (SL + 1i) and SL + 1.5uM CGP77 + 3uM CHIR99 (SL + a2i). The following sets of timepoints were compared: 0hpa (hours post-aggregation) SL, 0hpa SL + 1i, 0hpa SL + a2i (corresponding to the mESC timepoint; 48hpa SL, 48hpa SL + 1i, 72hpa SL + a2i (corresponding to the pre-CHIR99 timepoint); 72hpa SL, 72hpa SL + 1i, 96hpa SL + a2i (corresponding to the post-CHIR99 timepoint); 120hpa SL, 120hpa SL + 1i, 144hpa SL + a2i (corresponding to the maximum elongation timepoint). The aim of this study was to delineate whether mESC pluripotent state influences cell and tissue fate acquisition dynamics. Gastruloids used in this study were generated from a transgenic G4 mESC line (George et al., PNAS 2007) modified via CRISPR-Cas9 mediated heterozygous knock-in of a Bra/T reporter allele (p2a-H2B-eGFP) as well as a ubiquitous nuclear marker allele (CAG::H2B-mKO2).

Aim of the study was to determine short-term effects of glycolysis inhibition on transcription, especially components of signalling pathways, and long-term effects on cell type proportions.

Single-cell and spatial transcriptomics reveal somitogenesis in gastruloids

Project description:Gastruloids are three-dimensional aggregates of embryonic stem cells (ESCs) that display key features of mammalian post-implantation development, including germ layer specification and axial organization. Gastruloids have mostly been characterized with microscopy-based approaches, limiting the number of genes that can be explored. It is therefore unclear to what extent gene expression in gastruloids reflects in vivo embryonic expression. Using both single-cell RNA-seq (scRNA-seq) and spatial transcriptomics we systematically compared cell types and spatial expression patterns between mouse gastruloids and mouse embryos.

Single-cell RNA-seq of mouse cardiac interstitial cells 3 & 7 days after sham or myocardial infarction injury and PDGF-AB or PBS delivery

Project description:The aims of the experiment were to profile the cardiac interstitial (non-myocyte) cell types in the adult mouse from injured and uninjured hearts and how they respond to modulation of platelet-derived growth factor receptor alpha (PDGFRa) signaling. Adult, male, C57BL/BJ mice were subject to either a myocardial infarction or sham injury, and given either PDGF-AB or PBS treatment via mini-pump, with single-cell RNA-seq profiles obtained from interstitial cells isolated from cardiac ventricles 3 or 7 days following surgery.

Deciphering lineage specification during early embryogenesis using multi-layered proteomics

Project description:Gastrulation is a critical stage of embryonic development during which the three germ layers are established. Deciphering the molecular mechanisms underlying this proces from a protein perspective remains a significant challenge. To address this, we employed a multilayered mass spectrometry-based proteomics approach to investigate the global dynamics of (phospho)protein expression during differentiation of ESCs towards gastruloids – an in vitro model of gastrulation-stage embryogenesis. Our findings revealed that many proteins exhibited temporal expression with unique expression profiles corresponding to the three germ layers. Additionally, we profiled enhancer interaction landscapes in ESCs and gastruloids using p300 proximity labeling, which revealed numerous gastruloid-specific transcription factors and chromatin remodelers. Subsequent degron based perturbations combined with scRNA-seq revealed a critical role for Zeb2 in regulating mouse and human somitogenesis. Overall, this study provides a rich resource for developmental and synthetic biology communities endeavoring to understand mammalian embryogenesis.

Retinoic acid induces human gastruloids with posterior embryo-like structures

Project description:Gastruloids are a powerful in vitro model of early human development. However, although elongated and composed of all three germ layers, human gastruloids do not morphologically resemble post-implantation human embryos. Here we show that an early pulse of retinoic acid (RA), together with later Matrigel, robustly induces human gastruloids with posterior embryo-like morphological structures, including a neural tube flanked by segmented somites, and diverse cell types including neural crest, neural progenitors, renal progenitors, and myocytes. Through in silico staging based on single-cell RNA-seq (scRNA-seq), we find that human RA-gastruloids progress further than other human or mouse embryo models, aligning to E9.5 mouse and CS11 cynomolgus monkey embryos. We leverage chemical and genetic perturbations of RA-gastruloids to confirm that WNT and BMP signalling regulate somite formation and neural tube length in the human context, while transcription factors TBX6 and PAX3 underpin presomitic mesoderm and neural crest, respectively. Looking forward, RA-gastruloids are a robust, scalable model for decoding early human embryogenesis.

Lineage recording in monoclonal gastruloids reveals heritable modes of early development

Project description:Mammalian stem cells possess a remarkable capacity for self-organization, a property that underlies increasingly sophisticated in vitro models of early development. However, even under carefully controlled conditions, stem cell-derived models exhibit substantial “inter-individual” heterogeneity. Focusing on gastruloids, a powerful model of the early posterior embryo, we sought to investigate the origins of this heterogeneity. To this end, we developed a scalable protocol for generating gastruloids that are monoclonal, i.e. derived from a single mouse embryonic stem cell (mESC). Single cell transcriptional profiling of monoclonal gastruloids revealed extensive inter-individual heterogeneity, with some hardly progressing, others resembling conventional gastruloids but biased towards mesodermal or neural lineages, and yet others bearing cell types rare or absent from conventional polyclonal gastruloids. To investigate this further, we leveraged DNA Typewriter to record the cell lineage relationships among the mESCs from which monoclonal gastruloids originate. Early in the expansion of “founder” mESCsーi.e. prior to induction of the resulting aggregates to form gastruloidsーwe observe clear examples of fate bias or fate restriction, e.g. sister clades that exhibit markedly different cell type compositions. In a separate experiment with DNA Typewriter, we find that founder mESCs that are more closely related are more likely to give rise to monoclonal gastruloids with similar cell type compositions. Our results suggest that fluctuations in the intrinsic states of mESCs are heritable, and shape their descendants’ fates across many cell divisions. Our study also showcases how DNA Typewriter can be used to reconstruct high-resolution, monophyletic cell lineage trees in stem cell models of early development.
