RNA-seq of PHACTR1 knockdown and overexpression in HT1080 stable cell lines

ABSTRACT: The PHACTR1 gene to a range of vascular and neurological diseases, underscoring its pivotal role in biology. As part of a larger multi-omics study, we performed bulk RNA-seq on stable HT1080 cell lines with overexpression or knockdown of PHACTR1, comparing them to scrambled control cells, to understand how PHACTR1 expression affects the transcriptome. Cell lines were generated by lentiviral transfection with viral particles produced in Lenti-X 293T cells. Stable cell lines were selected with puromycin and maintained in media containing the selection agent. RNA was extracted from cells (n=6 per condition) and RNA libraries were prepared using RNA with RIN score >9.8 using the KAPA Total RNA Library Preparation kit (Roche). Barcoded libraries were subsequently analyzed using an Illumina NovaSeq 6000 using NovaSeq 6000 S1 Reagent Kit v1.5 (300 cycles, Illumina) with paired-end lengths of 150 base pairs with a depth of >40 million reads. Fastq files were mapped onto the human GENECODE 29 version using STAR 2.7.5. The average reads/sample was 57M. No samples were excluded from analysis after quality control.

Project description:Human nontransformed retinal pigment epithelia RPE-PPM1D-T2 cells carrying a truncating mutation in exon 6 of the PPM1D were exposed to ionising radiation (3 Gy) and subsequently were grown in semisolid media for 8 weeks. Six spheroid clones (RPE-PPM1D-T2-SA clones 1-6) were recovered and then were cultivated in adherent conditions. RNA was isolated from asynchronically growing parental RPE-PPM1D-T2 and transformed RPE-PPM1D-T2-SA-1 to 6 cells and was subjected to whole exome sequencing. RNA sequencing libraries were prepared using KAPA RNA HyperPrep Kit (Roche) and were sequenced on the NovaSeq 6000 system using NovaSeq S1 Reagent Kit v1.5, 200 cycles (Illumina) with mean coverage >120 for RNA samples, respectively. RNA fastq files were mapped to the hg19 reference using Novoalign (novoalign_2.08.03). PCR duplicates were removed from the BAM files using Picard Tools (picard-tools 1.129), and variant calling was performed using GATK HaplotypeCaller (3.8). RNA fastq files were mapped to the hg19 reference using STAR (STAR-2.5.2b). The PCR duplicates were removed using Picard Tools (picard-tools 1.129). All parts of RNAseq data analysis were conducted in R, version 4.3.2. and RNAseq read counts were normalized using R package DESeq2. Fold change (FC) and log2FC were calculated from normalized reads, nontransformed RPE-PPM1D-T1 cells were considered a reference. Significance of differential expression for each gene was evaluated by Fisher's t-test with simulated p-values and Holm's p-value correction for multiple comparisons.

Methylation status of CD4+ and CD11b+ cells from Dnmt3a+/+ or Dnmt3aR878/+ mice

Project description:Splenic CD11b+ and CD4+ cells were isolated from Dnmt3a+/+ or Dnmt3aR878/+ mice using LS columns on the magnetic field of QuadroMACS Separator according to the manufacturer’s instructions (Miltenyi Biotec), and the High-Molecular-Weight (HMW) DNA of cells were isolated using MagAttract HMW DNA Kit according to the manufacturer’s instructions (Qiagen). WGBS was performed using the Zymo-Seq WGBS Library Kit (Zymo research) according to the manufacturer’s recommendations at the High Throughput Sequencing Core of Children’s Hospital of Philadelphia, PA, USA. The sequence was generated on Illumina NovaSeq 6000 using NovaSeq 6000 S4 Reagent Kit v1.5 (200 cycles) at 40X coverage

RNA-seq of Arabidopsis thaliana siliques from WT and MYB73 overexpression lines

Project description:This experiment seeks to elucidate the functional role of MYB73 in Arabidopsis thaliana siliques via differential gene expression (DGE) analysis. Total RNA were extracted from pooled Arabidopsis siliques at 12 days after flowering (DAF) for 3 biological replicates from WT and MYB73-OE lines. RNA-seq libraries were generated using NEBNext Ultra II Directional RNA Library Prep Kit (New England Biolabs) for Illumina according to the manufacturer’s instruction and sequenced with Novaseq-6000 (Illumina) using paired-end sequencing with read lengths of 150 base pairs at sequencing depths of ~ 2 million reads per sample.

Bromodomain-containing protein BRPF1 as a therapeutic target for metastatic ovarian cancer

Project description:Total RNA was extracted using TRIzol from PEO4 and OVCAR-3 cells treated for 72 hours with 10uM GSK6853 or DMSO as a control. In case of BRPF1 silencing experiment, RNA extraction was performed from cells transfected with BRPF-targeting siRNA or nontarget (scramble) siRNA 96 hours post-transfection using TRIzol and Zymo RNA Clean & Concentrator-5 columns. Indexed libraries were prepared starting from 1000 ng of total RNA according to Illumina Stranded Total RNA prep Ligation with Ribo-Zero Plus kit. Final libraries were sequenced at a concentration of 0,6 pM/lane on the Illumina Novaseq 6000 using S4 flowcell and v1.5 reagents. The current study was focused on the investigation of molecular mechanisms underlying the antiproliferative effect of BRPF1 inhibition or silencing in ovarian cancer. To this end, transcriptome changes induced by GSK6853 treatment in chemotherapy-resistant PEO4 and OVCAR-3 cells and BRPF1 silencing in OVCAR-3 cells were analysed.

Deep phenotyping of peripheral mononuclear blood cells in health and disease

Project description:Peripheral blood mononuclear cells (PBMCs) were isolated from healthy controls and patients with various diseases.. Cells were stained with CD45 and sample tags for identification purposes. CD45+ live cells were enriched through flow sorting and samples were pooled. Samples were then stained with 30 AbSeq antibodies and loaded onto 4 cartridges to account for interplate differences. Pooled sequencing libraries were then sequenced on NovaSeq 6000 (Illumina) using a S2 Reagent Kit v1.5 (200 cycles).

Processed RNA-seq of 95 lung adenocarcinoma samples

Project description:The AllPrep DNA/RNA mini kit (Qiagen) was used for RNA extraction following manufacturer’s instructions. Libraries were prepared using the Illumina TruSeq stranded mRNA protocol and sequenced on the NovaSeq 6000 system at the Center for Translational Genomics (www.ctg.lu.se) in Lund, Sweden. Demultiplexing was performed using the bcl2fastq2 software v2.18.0.12 (Illumina) with default settings and the quality was checked with FastQC v0.11.3. Reads were mapped to the GRCh38 reference genome using the HISAT2 software v2.1.0 and annotation files from release 103. Finally, RNA-sequencing (RNA-seq) expression data in FPKM were calculated with StringTie v1.3.4d.

Genome-wide survey of adjacent gene rearrangements in breast cancer identifies triple-negative specific BCL2L14-ETV6 fusions

Project description:Purpose: We investigated the function of overexpressed BCL2L14-ETV6 fusion variants in triple-negative breast cancer using high-throughput mRNA sequencing (RNA-Seq) analysis in BT20 human basal-like breast cancer cell line. Methods: The BCL2L14-ETV6 fusion variants or wildtype ETV6 cDNA containing the full-length ORFs were subcloned into the lentiviral pLenti7.3 vector, and later transduced into the BT20 cell line. BT20 cells were cultured in EMEM (ATCC) with 10 % fetal bovine serum (Hyclone). Total RNA was extracted from cells in individual confluent 10 cm dish, using the standard procedure of Qiagen RNeasy kit. The NovaSeq 6000 library for DNA sequencing was prepared using TruSeq Stranded mRNA Library Prep Kit (Illumina) following the protocol provided by the manufacturer. The final libraries were normalized by quantification with LightCycler 480 II (Roche Applied Science, Indianapolis, IN, USA) and qualification with Bioanalyzer (Agilent, Palo Alto, CA, USA). The final loading concentration was adjusted to 10 pM following the NovaSeq 6000 loading protocol. The NovaSeq 6000 S2 Reagent Kit (Illumina) was used for paired-end reads (2×150 bp) sequencing reactions. Sequencing data was given as raw data with a Phred Q30 score of 80 or better. Results: Confirming the overexpression of BCL2L14-ETV6 fusion variants, the reads that match to partial of BCL2L14 and ETV6 mRNA transcripts were 32~256 fold higher in the stable BT20 cell lines expressing BCL2L14-ETV6 fusion, compared to the cells the express the vector control. We found some key genes in cell migration and invasion are up-regulated in these stable BT20 cells compared with the cells the express the vector control and the wildtype ETV6. Conclusions: BCL2L14-ETV6 fusions endow enhanced cell migration and invasion in breast cancer.

Transcriptome sequencing analysis of FFPE prostate tissue

Samples were run in duplicate and 20 million, 100 base pair (bp) single end reads were generated for each. Data were accessed for transcript level expression and differential expression between two EZH2 rs78589034 variant carriers and two non-variant carriers.
