Development of a Flex-Seq SNP panel for raspbrry (Rubus idaeus L.)

ABSTRACT: High-throughput and reproducible genotyping platforms are critical for advancing genetic research and breeding in horticultural crops. Here, the development and validation of a custom single nucleotide polymorphism (SNP) panel using the Flex-Seq genotyping platform for red raspberry (Rubus idaeus L.) is described.

Combining QTL mapping and gene expression analysis to elucidate the genetic control of ‘crumbly’ fruit in red raspberry

Project description:‘Crumbly’ fruit is a developmental disorder in red raspberry (Rubus idaeus) that results in malformed fruit with poor adherence of drupelets to one another. In terms of quality and yield, crumbly fruit has become a serious problem in the raspberry industry resulting in unsaleable fruit and waste. A microarray experiment, using pools of progeny from a segregating mapping population (Glen Moy x Latham) with either 'normal' or 'crumbly' fruit at three different fruit developmental stages ('closed'; 'open'; 'green'), identified several genes that were differentially expressed between the crumbly and non-crumbly phenotypes within three quantitative trait loci (QTL) identified. Analysis of gene function highlighted the importance of processes that compromise ovule fertilization as triggers of the crumbly fruit phenotype.

Transcription profiling of human oral lesions treated with bioadhesive black rasberry gel to determine the effect on gene expression and proinflammatory proteins

Project description:This portion of the study evaluated the effects of topical 10% black raspberry gel application on gene expression profiles of premalignant oral lesions. Topical application of the bioadhesive black rasberry gel was observed to modulate gene expression and reduce proinflammatory proteins in human premalignant oral lesions. Experiment Overall Design: Each patient served as their own internal control. A pretreatment specimen of the premalignant lesion was obtained for baseline parameters. Following six weeks of treatment, the treated lesional tissue was removed. All tissue samples were immediately placed in RNA later and placed in a -80 degree freezer until sample preparation.

Transcriptomic profiling of fruits of four raspberry cultivars with different pigmentation

Project description:The developing fruit harvested at three developmental stages, ‘unripe’, ‘turning’ and ‘mature’ from the four raspberry cultivars investigated, ‘Anitra’, Glen Ample’ and ‘Veten’ and ‘Varnes’ were used for gene expression analysis. The fruit of ‘Varnes’ shows a clear lack of red pigmentation at the ‘turning’ and ‘mature’ stages, with fruit displaying a yellow colour in the ‘unripe’ and ‘turning’ stages, turning apricot in colour when fully mature, in contrast to the red colouration of the other three cultivars. A total of 36 RNA libraries (four cultivars × three fruit developmental stages × three biological replicates) were paired-end sequenced.

Proteomic responses to drought vary widely among eight diverse genotypes of rice (Oryza sativa)

Project description:Rice is a critically important food source but yields worldwide are vulnerable to periods of drought. We exposed eight genotypes of upland and lowland rice (Oryza sativa L. ssp. japonica and indica) to drought stress at the late vegetative stage and harvested leaves for protein extraction and subsequent label-free shotgun proteomics. Gene ontology analysis revealed some differentially expressed proteins were induced by drought in all eight genotypes; we speculate that these play a universal role in drought tolerance. However, some highly genotype-specific patterns of response to drought suggest that some mechanisms of metabolic reprogramming are not universal. Such proteins had largely uncharacterized functions, making them biomarker candidates for drought tolerance screens.
