RNAseq of scWAT obtained from normoxic (21% oxygen) and hypoxic (10% oxygen) mice

Project description:Subcutaneous adipose tissue (scWAT) was collected from mice exposed to either 10% O2 or maintained under normoxic atmospheric conditions. 129Ev/Sv mice were housed in conventional cages from birth in a temperature- (23°C) and humidity-controlled environment with a 12 h photoperiod and given ad libitum access to standard rodent chow (RM1(E), Special Diet Services, UK) and water. At 7 weeks of age, mice were randomly assigned to remain under normoxic conditions, or transferred to a normobaric hypoxia chamber (10% O2; PFI systems, Milton Keynes, UK). Mice were maintained in hypoxia or normoxia for 28 days, after which they were killed by cervical dislocation. The scWAT was removed from the inguinal region, snap frozen and stored at -80°C until further analysis. The inguinal lymph node was removed from scWAT depots prior to RNA-seq analysis.

Drosophila midgut regional gene expression

Project description:We found that the midgut shows striking regional differentiation along its anterior-posterior axis. Ten distinct subregions differ in cell morphology, gene expression and aspects of Notch signaling. RNA from isolated regions that was analyzed by RNAseq revealed spatially regulated expression of hundreds of enzymes and other genes with likely tissue functions. 10 midgut segments comprising from 1-3 subregions x 3 replicates from each segment = 30 samples

Sex-biased expression in heads of three Drosophila species

Project description:Investigation of sex-biased expression across species have relied on measurements from whole flies which sample the extensive expression differences found in the germline and gonads of females and males. We wanted to examine genes with sex-biased expression in a somatic tissue to analyze patterns of genes with sex-biased expression in the context of a tissue more phenotypically similar between females and males. We used a Nimblegen microarray designed for Drosophila melanogaster and two custom micoarrays designed for D. pseudoobscura and D. mojavensis to survey gene expression differences in heads of females and males. PolyA+ mRNA was isolated in quadruplicate from dissected heads of 8 day old adult females and males. Female and male mRNA were labeled with Cy3 or Cy5 dyes separately and co-hybridized to species-specific microarrays. We analyzed a total of 24 channels of data.

Transcription profiling of host response to root-knot nematode infection in Arabidopsis

Project description:During a compatible interaction, root-knot nematodes (Meloidogyne spp.) induce the redifferentiation of root cells into multinucleate nematode feeding cells giant cells. These hypertrophied cells result from repeated nuclear divisions without cytokinesis, are metabolically active and present features typical of transfer cells. Hyperplasia of the surrounding cells leads to formation of the typical root gall. We investigate here the plant response to root-knot nematodes.
