RNA sequencing of Non-kinase Orchestrated VEGFR2–ERK Hyperactivation as a Dependency and Pharmacological Target in Tumor Angiogenesis

ABSTRACT: To identify differentially expressed genes between apatinib-sensitive and apatinib-resistant HUVECs, one apatinib-sensitive and one -resistant primary human umbilical vein endothelial cells (HUVECs) were treated with apatinib for 48 hours. After treatment, cells were harvested and total RNA was extracted. The quantity and integrity of the RNA were evaluated and sequencing libraries were constructed.

Project description:To identify genes driver resistance of apatinib on human umbilical vein endothelial cells (HUVECs). The CRISPR-Pool SAM human library, containing 70290 sgRNAs targeting 23430 genes were constructed in MS2-P65-HSF1. After the cells were treated with apatinib for another week and their genomic DNA was extracted. The sgRNA fragments were amplified by PCR. After passing quality control, 20–50 ng of DNA fragments are used to construct a high-throughput sequencing library for the Illumina platform through steps such as End Repair, 5' Phosphorylation and dA-Tailing, Adapter Ligation, Clean Up, and PCR Enrichment and Clean Up.

Transcriptomic analysis of fungus Penicillium oxalicum and its laeA deletion strains in 24h and 60h

Project description:The goals of this study are to compare differential gene expressions for Penicillium oxalicum wild type strain (WT), and laeA knockout strain (ΔlaeA) in different development phase. The deletion of laeA downregulated genes involved in oxidation- reduction process, alkaloid metabolic process, and transmembrane transport. We find the expression levels of seven secondary metabolism gene clusters (totally 28 clusters) were silenced inΔlaeA. This study provides the information that laeA function are required in conidiation and hydrolase activity of P. oxalicum. Examination of differential gene expressions by digital gene expression tag profiling in Penicillium oxalicum wild type strain and laeA knockout mutant strains in 24h and 60h in modified Czapek culture medium with 2% glucose as carbon resource. qRT–PCR validation was performed using SYBR Green assays.

RNA-seq of primary human fetal RPE cells (hfRPE) treated with IL1α, with and without prior high-dose zinc supplementation, compared to untreated controls

Project description:A RPE cell model mimicking a mature RPE was used to investigate the potential anti-inflammatory effects of high-dose zinc supplementation in the context of AMD research. RPE cultures were exposed to inflammatory conditions induced by interleukin 1α (IL-1α) after a 14-day treatment with high doses of zinc. RNA sequencing was employed to examine the relationship between zinc homeostasis and transcriptional changes driven by supplementation and inflammation. By analyzing the effects of different zinc concentrations prior to IL-1α exposure, we explored the role of the Zn-metallothioneins complex in regulating inflammatory responses and cellular function. This study aims to provide valuable insights into potential therapeutic strategies for AMD that target zinc homeostasis.

RNA-seq analyses of primary human fetal RPE cells (hfRPE) spanning six months in culture

Project description:In this study, we used an in vitro RPE model mimicking extracellular deposit formation and atrophy to study age-related changes occurring during early-AMD pathogenesis. Analysis of gene expression profiles at 4, 12, 17, and 25 weeks of culture revealed significant alterations in the RPE transcriptome related to age. The results of this analysis, together with those obtained through other omics such as metabolomics, are relevant to improve knowledge about RPE aging and the pathophysiology of AMD.

EMpire: Deep isoform level integration of the transcriptome, translatome, and proteome

Project description:In this study, we make used of mRNA-seq and its ability to reliably quantify isoforms, integrating this data with ribosome profiling and LC-MS/MS, to assign ribosome footprints and peptides at the isoform level. We leverage the principle that most cell types, and even tissues, predominantly express a single principal isoform to set isoform-level mRNA-seq quantifications as priors to guide and improve allocation of footprints or peptides to isoforms. Through tightly integrated mRNAseq, ribosome footprinting and/or LC-MS/MS proteomics we demonstrate that a principal isoform can be identified in over 80% of gene products in homogenous HEK293 cell culture and over 70% of proteins detected in complex human brain tissue. Defining isoforms in experiments with matched RNA-seq and translatomic/proteomic data increases the functional relevance of such datasets and will further broaden our understanding of multi-level control of gene expression. In this PRIDE submission you will find the raw files for the HEK293 cell proteomics. Files for the human brain proteomics can be found at PXD005445. We have also uploaded a zip file that contains the input files for our HEK293 cell analysis, and the isoform level output files – there is a separate folder within the zip files for these. Integration of metabolomics and transcriptomics to reveal metabolic characteristics and key targets associated with cisplatin resistance in non-small cell lung cancer

Project description:Continuous exposure to cisplatin can induce drug resistance to limit efficacy, however, the underlying mechanisms correlated to cisplatin resistance are still unclear. Drug-sensitive A549 cells and cisplatin-resistant A549/DDP cells were used to explore the potential metabolic pathways and key targets associated with cisplatin resistance by integrating untargeted metabolomics with transcriptomics. The results of comprehensive analyses showed that 19 metabolites were significantly changed in A549/DDP vs A549 cells, and some pathways had a close relationship with cisplatin resistance, such as the biosynthesis of aminoacyl-tRNA, glycerophospholipid metabolism, and glutathione metabolism. Moreover, transcriptomics analysis showed glutathione metabolism was also obviously affected in A549/DDP, which indicated that glutathione metabolism played an import role in the process of drug resistance. Meanwhile, transcriptomics analysis suggested the four enzymes related to glutathione metabolism - CD13, GPX4, RRM2B, and OPLAH - as potential targets of cisplatin resistance in NSCLC. Further studies identified the over-expressions of these four enzymes in A549/DDP. The elucidation of mechanism and discovery of new potential targets may help us have a better understanding of cisplatin resistance.
