Project description:We correlated comprehensive T cell phenotyping data from peripheral blood to the corresponding genotype of different disease-associated and T cell related SNPs. This revealed significantly increased frequencies of naive CD4+ T cells (CD4+ TN) and T helper 17 (TH17) cells in carriers of intergenic SNP rs56258221 (BACH2/MIR4464) as compared to non-carriers. Clonally expanded EOMES+ Tr1-like cells in primary and metastatic tumors associate with disease progression

Project description:We performed single-cell transcriptome analysis with the 10X Genomic Chromium platform of CD4+ T cells infiltrating human primary and metastatic colorectal cancer (CRC) and non-small-cell lung cancer (NSCLC). Datasets derive from fresh samples collected and immediately processed by cell sorting and single-cell isolation 10X protocol. A total number of 10000 cells per sample was analyzed by scRNA-seq.

scRNAseq of immune cells of patients with chronic graft-versus-host disease

Project description:In this study, we investigated somatic mutations in T cells in patients with various hematological disorders. To analyze immune cell phenotypes with somatic mutations, we performed scRNA+TCRab sequencing from 9 patients with chronic GVHD and clonal expansions of CD4+ or CD8+ T cells based on T cell receptor sequencing. CD45+ PBMCs (lymphocytes and monocytes) were sorted with BD Influx cell sorter and subjected to sequencing with Chromium VDJ and Gene Expression platform (v1.1, 10X Genomics). Sequencing was performed with Novaseq 6000 (Illumina). The immune cell phenotypes were compared to healthy controls processed in the same laboratory (accession number E-MTAB-11170). Due to data privacy concerns, the raw sequencing data is in the European Genome-Phenome Archive (EGA) under accession code [xxxx] and can be requested through the EGA Data Access Committee.

scRNA-seq data for Distinct Stem Cell Identities Converge into Shared Erythroid Stress in ERCC6L2 Disease and Shwachman-Diamond Syndrome

Project description:This study includes single-cell RNA sequencing of human samples across ERCC6L2 disease (ED), Shwachman-Diamond syndrome (SDS), acute myeloid leukemia (AML), and healthy controls. ED, SDS, and AML samples were processed for single-cell capture, followed by library preparation and sequencing. Sequencing reads were processed through standard pipelines, including quality control, alignment, and quantification, to generate expression matrices. The dataset contains processed single-cell gene expression data, and curated metadata describing sample identity, cell populations, and disease classification. Related raw sequencing files will be available at FEGA.

Single-cell RNA sequencing and single-cell CRISPR screens of interacting natural killer and blood cancer cells

Project description:To profile the cell states of interacting natural killer (NK) cells and blood cancer cells, we cultured 26 different cell lines representing diverse hematologic neoplasms either alone or with NK cells derived from three healthy human donors. After 24 h co-culture, we labeled the cells from each monoculture or co-culture condition with oligonucleotide-conjugated antibodies against ubiquitously expressed surface proteins (with different oligonucleotide for each mono- or co-culture), enabling multiplexing in the scRNA-seq using the cell hashing method. We additionally performed pooled CRISPR screens with a single-cell transcriptome readout using the CROP-seq platform in blood cancer cells cultured either alone or in the presence of NK cells to study the effects of perturbing genes that influenced sensitivity to NK cell killing in genome-scale CRISPR screens.

Project description:We used the scRNA-seq to characterize disease-related heterogeneity within cell populations of macrophages/monocytes in the bronchoalveolar lavage fluid from West Highland white terriers either healthy or affected with canine idioapthic pulmonary fibrosis. The disease is still not well understood, occurs in old West Highland white terriers and results from deposition of fibrotic tissue in the lung parenchyma causing respiratory failure.

scRNA-seq of PBMCs from stable ITP patients before TPO-RA discontinuation. STOPAGO study.

Project description:The STOPAGO study enrolled adults with persistent or chronic primary immune thrombocytopenia (ITP) and complete response to thrombopoietin receptor agonist (TPO-RA). TPO-RA discontinuation was planned in the study and patients with sustained complete response off-treatment (SCROT, platelet count > 100 G/L and no bleeding) and non sustained response (NSR, platelet count < 30 G/L or bleeding) were identified at week 24. RNAseq of peripheral blood mononuclear cells was performed at baseline, before TPO-RA discontinuation. Samples originated from 8 patients (4 with SCROT and 4 with NSR). The objectif was to identify putative markers that would predict relapses after TPO-RA discontinuation by comparing SCROT and NSR patients.

Single-cell RNA sequencing of murine lung in steady state, after IL-33 treatment or HDM treatment

Project description:Single cell RNA sequencing of the lung in steady state, after 1 or 3 doses of IL-33 or after HDM treatment Exp1: steady state lung cells (both CD45- as CD45+) from 4 untreated mice. Cells from distinct replicates are labeled with unique HTO barcodes. Exp2: lung cells (both CD45- as CD45+) from 2 mice (PBS intratracheal treatment), 4 mice (1xIL33 intratracheal treatment) and 4 mice (3 x IL33 intratracheal treatment). Cells from distinct replicates are labeled with unique HTO barcodes. Exp3: lung, bone marrow and blood cells (CD45+ CD3- CD19-) from 3 mice (House dust mite intratracheal (HDM) treatment and 14 days later PBS intranasal treatment on 4 consecutive days) and 3 mice (HDM treatment and 14 days later HDM intranasal treatment on 4 consecutive days). Mice were pooled and different organs were labeled with unique HTO barcodes. In all cases, collection of the samples was performed 24 hours after the last treatment.
