RNAseq of Escherichia coli EC958 with pCTgfp and Klebsiella pneumoniae Ecl8 with pKpQILgfp treated with azidothymidine against a DMSO control
Ontology highlight
ABSTRACT: RNAseq was conducted to investigate how azidothymidine inhibits plasmid transfer in Escherichia coli and Klebsiella pneumoniae. Four biological replicates of E. coli EC958 with pCTgfp and K. pneumoniae Ecl8 with pKpQILgfp were grown in LB broth supplemented with 0.008 µg/mL azidothymidine or an equal volume of DMSO as a vehicle control until reaching the exponential phase, with aeration at 37 °C. Total RNA was extracted, rRNA was removed, libraries were prepared, and sequencing was performed on an Illumina NovaSeq 6000 (2×150 PE). Raw reads were processed with bcl2fastq, trimmed with Trimmomatic, aligned to reference genomes using Bowtie2, and counted with featureCounts. Differential gene expression analysis was carried out with DESeq2; genes with adjusted p ≤ 0.05 and |log₂FC| > 0.5 were
