RNA-seq of mouse sorted alveolar macrophages

ABSTRACT: Sequencing of sorted alveolar macrophages (AMs) from WT mice, or from SPAM deleter (SPecific AM deleter; Siglecf-fl-DTR-fl x Epx-Cre) mice with adoptively transferred donor AMs, treated with PBS or 3 x interleukin-33 (IL33). Experiment 1 compares AMs from PBS treated and IL-33 treated WT mice and AMs from CD45.1 WT or IRF4 -/- adoptively transferred donor AMs into IL33 treated SPAM deleter animals. Experiment 2 compares WT or Batf3 -/- adoptively transferred AMs into IL33 treated SPAM deleter animals. Experiment 3 compares AMs from house dust mite (HDM) sensitized WT mice in a timecourse during HDM challenge. Experiment 4 compares AMs from Schistosoma Mansoni (SM) sensitized WT mice in a timecourse after SM challenge. Experiment 5 compares WT or Il4ra -/- adoptively transferred AMs into IL33 treated SPAM deleter animals.

Berry e-cigarette vapour impairs alveolar macrophage mobility and infection clearance

Project description:In our lower respiratory tract, the alveolar spaces are divided from the bloodstream and the external environment by only a few microns of interstitial tissue. Alveolar macrophages (AMs) defend this delicate mucosal surface from invading infections by regularly patrolling the site. AMs have three behaviour modalities to achieve this goal: extending cell protrusions to sample surrounding areas, squeezing the whole cell body between alveoli, and patrolling by moving the cell body around each alveolus. In this study we found Rho GTPase, cell division control protein 42 (CDC42) expression significantly decreased after berry-flavoured e-cigarette (e-cig) exposure. This resulted in a shift in AM behaviour from squeezing to probing. Changes in AM behaviour led to a reduction in the clearance of inhaled bacteria, Pseudomonas aeruginosa. These findings shed light on pathways involved in AM migration and highlight the harmful impact of e-cigarette vaping on alveolar macrophage function.

scRNA-seq of T cell Independent B cell responses

Project description:To fine map the continuum of molecular changes that occur as B cells differentiate to antibody secreting plasma cells in response to the T cell independent antigens LPS and NP-Ficoll we performed scRNA-seq. WT or IRF4-deficient B cells were CTV labeled and adoptively transferred into congenically disparate uMT hosts. One day later, the mice were innoculated with LPS and all transferred cells isolated at 72 hours and profiled on the 10x Genomimcs 5' Library Kit. In addition, we adoptively transferred WT B cells into congenically disparate WT hosts and innoculated the animals with either LPS or NP-Ficoll, and 72 hours later performed scRNA-seq on all responding B cells.

Transcription repressor Bach2 is required for pulmonary surfactant homeostasis and alveolar macrophage function.

Project description:Pulmonary alveolar proteinosis (PAP) results from a dysfunction of alveolar macrophages (AMs), chiefly due to disruptions in the signaling of granulocyte macrophage colony-stimulating factor (GM-CSF). We found that mice deficient for the B lymphoid transcription repressor BTB and CNC homology 2 (Bach2) developed PAP-like accumulation of surfactant proteins in the lungs. Bach2 was expressed in AMs, and Bach2-deficient AMs showed alterations in lipid handling in comparison with wild-type (WT) cells. Although Bach2-deficient AMs showed a normal expression of the genes involved in the GM-CSF signaling, they showed an altered expression of the genes involved in chemotaxis, lipid metabolism, and alternative M2 macrophage activation with increased expression of Ym1 and arginase-1, and the M2 regulator Irf4. Peritoneal Bach2-deficient macrophages showed increased Ym1 expression when stimulated with interleukin-4. More eosinophils were present in the lung and peritoneal cavity of Bach2-deficient mice compared with WT mice. The PAP-like lesions in Bach2-deficient mice were relieved by WT bone marrow transplantation even after their development, confirming the hematopoietic origin of the lesions. These results indicate that Bach2 is required for the functional maturation of AMs and pulmonary homeostasis, independently of the GM-CSF signaling. Antigen availability determines CD8+ T cell-dendritic cell interaction kinetics and T cell fate decisions.

Project description:This experiment compares the transciptional changes in antigen specific murine CD8 T cells (P14 T cells) after exposure in vivo to dendritic cells (DC) pulsed with low dose cognate peptide (1uM KAVYNFATC), high dose cognate peptide (100uM KAVYNFATC) or no antigen. Splenic dendritic cells were freshly isolated, peptide pulsed, washed and then adoptively transferred s.c. to the right footpad of C57BL/6 hosts. After 18h, freshly isolated P14 CD8 T cells were labelled with CMFDA and adoptively transferred iv. Two hours after T cell transfer, anti-L selectin antibody was given iv. At 12 and 24 hours, recipients were sacrificed and The right popliteal LN was harvested at 12 or 24h post T cell transfer and a single cell suspension was created and stained with PE CD4, B220 and CD19 (dump channel). Cells were then sorted on a FacsARIA for being non-doublets, CMFDA positive and dump channel negative.

Multifaceted dysfunction of infant airway macrophages in response to Mycobacterium tuberculosis

Project description:Infants are vulnerable to disseminated forms of tuberculosis and suffer disproportionately high morbidity and mortality, but the reasons for this are unknown. We hypothesized that since alveolar macrophages (AMs) are critical in the uptake and containment of Mycobacterium tuberculosis (Mtb) in the lung, their function may be impaired in early life. We developed a method of obtaining AMs during rigid bronchoscopy of healthy infants with suspected airway abnormality. RNAseq analysis of Mtb-stimulated AMs from 4 infants and 4 adults was performed.

Single-cell sequecing of LCMV-specific WT and HIF-1a-deficient CD8 T cells isolated from LCMV-Clone13 infected host mice

Project description:To determine the role of hypoxia-inducible factor 1 alpha (HIF-1a) in exhausted T cells, we crossed Hif1a-fl/fl Cd4-Cre mice to tdTomato+ P14 animals and adoptively co-transferred equal numbers of WT and HIF-1a-deficient P14 CD8+ T cells into chronically infected WT host mice. 21 days post infection, we retrieved GFP+ (WT) and tdTomato+ (HIF-1a-deficient) donor P14 T cells by FACS sorting and subjected CITE-seq antibody-barcoded WT and HIF-1a-deficient CD8+ P14 T cells to multiplexed scRNA sequencing analysis.
