Project description:We performed a systematic investigation of seven pharmacologic inhibitors (calpeptin, D-pantethine, Y27632, cytochalasin D, GW4869, R5421, and Nexinhib20) on quantitative and qualitative EV properties derived from resting neutrophils. We measured EV numbers, size distribution, total lipid, protein, and RNA content. We also analyzed the EV morphology by cryo-EM and EV cargo qualitatively by mass spectrometry and RNA sequencing (mRNA, miRNA).

Project description:Antigen processing and presentation (APP) is essential for adaptive immunosurveillance. We uncover a mechanism whereby activated T cell-derived extracellular vesicles (AT EVs ) drive a positive feedback loop that enhances antigen presentation and immune responses in normal physiology and cancer. AT EV -induced immunogenicity relies on extracellular vesicular double-stranded DNA (EV DNA ), which is notably abundant and primarily composed of genomic DNA enriched in immune-related genes, including those encoding APP machinery. Mechanistically, granzyme B (Gzmb) packaged by AT EVs disrupts the nuclear envelope of recipient cells, facilitating intranuclear transfer and subsequent transient expression of EV DNA encoding APP genes. DNase treatment removes most AT-EV DNA , abrogating APP upregulation and thus T cell activation and recruitment to tumors. Notably, AT EVs hold promise as an acellular immunotherapy, restoring APP and synergizing with checkpoint blockade in immunotherapy-refractory tumors. Collectively, our findings uncover a mechanism of transient, non-viral gene delivery by AT EVs which boosts APP and anti- tumor immunity while limiting autoimmunity.

Project description:Renal cell carcinoma (RCC) frequently exhibits high expression of the immunomodulatory molecule HLA-G, which promotes immune tolerance and tumor progression. To define the cell-intrinsic transcriptional programs driven specifically by HLA-G1 neo-expression, we generated RCC7/HLA-G1 cells by lentiviral overexpression and compared them with parental RCC7wt cells that lack endogenous HLA-G. Phenotypically, RCC7/HLA-G1 cells display increased proliferation, enhanced migratory capacity, resistance to apoptosis, and accelerated tumor growth in vivo. The purpose of this bulk RNA-sequencing experiment is to characterize the global transcriptional changes induced by HLA-G1 and to identify signaling pathways, gene networks, and regulatory modules that underlie its pro-tumorigenic activity. By comparing RCC7/HLA-G1 tumors with RCC7wt controls, this dataset enables analysis of oncogenic pathways, immune-associated transcriptional suppression (e.g., IFN-γ–responsive chemokines), metabolic reprogramming, extracellular matrix remodeling, and enrichment of stem-cell–associated signatures. Overall, these data define the molecular consequences of HLA-G1 expression in RCC and provide mechanistic insight into how HLA-G contributes to tumor aggressiveness and immune evasion.

Project description:The rising prevalence of opioid use during pregnancy poses serious public health concerns, yet the molecular mechanisms by which opioids such as oxycodone impact fetal development remain poorly understood. This study investigates the effects of chronic perinatal oxycodone exposure on the composition and signaling functions of placenta-derived extracellular vesicles (EVs) using a rat model. EVs were isolated and characterized via nanoparticle tracking analysis, transmission electron microscopy, Western blotting, and label-free quantitative proteomics. Bioinformatic enrichment analyses revealed that oxycodone exposure significantly altered EV biophysical properties and protein cargo, with pronounced downregulation of cardiomyopathy-associated pathways—including hypertrophic and dilated cardiomyopathy. Key EV proteins such as Atp2a2, Lmna, Tgfb3, Agt, and Sgce, crucial for myocardial function, calcium homeostasis, and vascular signaling, were suppressed, suggesting impaired fetal cardiac programming. Additional pathway analyses indicated disruption of metabolic and glycosylation processes and upregulation of vesicle transport and neurodevelopment-related proteins. These findings position placental EVs as sensitive indicators of in utero drug exposure and propose a mechanistic link between maternal opioid use and altered fetal cardiovascular development. This work establishes a novel systems-level foundation for developing EV-based diagnostics and interventions targeting opioid-induced developmental risk.

Project description:Urinary extracellular vesicles (uEVs) denote minuscule membranous entities generated by cells lining the urinary tract and adjoining tissues(1). The examination of uEVs as an exploratory instrument has garnered substantial focus owing to their prospective utility as non-invasive biomarkers for diagnosing and monitoring kidney disorders, like hypertension, diabetes, immune-related ailments, and malignancies(2). The protein payload of uEVs reflects both the protein composition of tissues(3) as well as physiologic changes within the kidney(4). As a result of technological advancements in mass spectrometry, such as the innovation of the Orbitrap ion trap mass analyzer, the identification of proteins has become more meticulous, expeditious, and capable of detecting subtle variations in protein quantities(5). Thus far urinary EV proteomic and phosphoproteomic analyses have identified more than 4000 unique proteins(6). High speed ultracentrifugation is the most widely used method for the isolation of EVs. Differential ultracentrifugation is commonly used to capture the whole population of vesicles at the size range 40nm–200nm(7). Recently, investigations into the low-speed pellet resulting from centrifugation have shown its potential as a valuable source of EVs as well(8–10). Ultracentrifugation can remove the vast majority of contaminant protein, Tamm-Horsfall protein (THP; also known as uromodulin), which tends to co sediment with EV’s(11–13). THP polymerization gives rise to multiple isoforms, including high molecular weight networks(14,15) that precipitate at low speeds, forming urinary casts, along with short oligomers that co-segregate with EVs, acting as impurities(16,17) . This situation can complicate downstream analysis by either masking low-abundance proteins during mass spectrometry(18) or interfering with glycan analysis due to THP's extensive glycosylation(17). To overcome residual contamination, THP depolymerization by DTT (dithiothreitol) treatment(12) or uEV isolation by sucrose gradient centrifugation(19) have been routinely used, but both approaches have disadvantages(20). The use of DTT doesn't entirely eliminate THP from uEVs (21), potentially affecting the folding and biological functionality of specific proteins in uEV preparations(21) . Incorporating chemical agents like iodixanol to counter viscous contaminants complicates proteomic analysis due to mass spectrometry sensitivity. On the other hand, separation via sucrose gradients or cushions (20,22) is time-intensive, rendering uEV preparations derived from these methods less suitable for functional investigations(23). The utilization of filters to remove THP has been extensively explored for uEV isolation. However, combining filtration with other techniques like differential ultracentrifugation as an enrichment step to enhance EV yield is labor-intensive and impractical for large-scale studies(24–26). Density gradient could enhance EV fraction purity by eliminating contaminants such as THP, but this method leads to EV loss and isn't feasible in clinical settings(27). The absence of standardized protocols for EV isolation techniques has prompted the development of innovative methods to optimize EV extraction from diverse biological fluids(28). Currently, the optimal method for EV isolation is chosen based on factors like the type and quantity of bodily fluid being analyzed, availability of specialized equipment, intended therapeutic application, administration route, and desired vesicle fraction. As a result, the literature abounds with numerous protocols for EV isolation and strategies to counter THP interference(29). Previously, we demonstrated consistent retrieval of uEVs through centrifugation at 20,000g(8) following unfolding of THP filaments by reducing agent (TCEP). In this study we explore simplified methods for high throughput EV preparation for large scale analysis and refine conditions to unravel THP filaments without the need for reducing agents or filters, all in pursuit of identifying biomarkers. We report a comparative mass spectrometry analysis of high centrifugation vs. low centrifugation uEV pellets following THP removal and compare the results to the combination of both high and low centrifugation uEV pellets. This easy high throughput uEVs enrichment method covers the majority of the uEVs proteome and requires only small microcentrifuge rather than ultracentrifugation .

Project description:Studies have shown that the majority of Parkinson's disease patients have at least one putative damaging variant in a lysosomal storage disorder gene (60%) and in about 10% of sporadic PD subjects, the disease is associated with mutations in GBA1, a gene coding for glucocerebrosidase, a lysosomal hydrolase. However, the precise cellular and lysosome-specific alterations upon loss of glucocerebrosidase are not established. The aim of this study is to characterize the proteome-wide changes at the cellular and lysosomal level in H4 cells upon loss of the GBA gene. Moreover, we tested if reinstating glucocerebrosidase activity by treating cells with our in-house GCase-BS (glucocerebrosidase-brain shuttle) can revert these changes, both at the cellular and lysosomal level.

Project description:Purpose: AURKA plays an important role in breast cancer development. Exploring the gene expression profiles regulated by AURKA will facilitate to understand the mechanism which is responsible for AURKA induced breast cancer development. Results: We found that 350 genes were significantly up-regulated during AURKA overexpression in MCF-10A cells, 346 genes were significantly down-regulated during AURKA overexpression in MCF-10A cells. Conclusions: Our study indicated that 696 differentially expressed genes might contribute to AURKA induced breast cancer development. MCF-10A cells overexpressed AURKA or the empty vector were subjected to RNA extraction. The resulted RNA samples were performed RNA-sequencing analyses of gene expression profiles.

Project description:Sepsis accounts for nearly 20% of global mortality, with antibiotic resistance worsening clinical outcomes. Rapid antibiotic administration and accurate pathogen identification remain crucial. It is well now known that extracellular vesicles (EVs) from human cells and bacterial membrane vesicles (bMVs) play a central role in the interaction between host and pathogen and represent promising biomarkers for early infections. This study investigated how antibiotic exposure alters EV responses in Staphylococcus aureus (SA) spiked blood and compared these findings with EV proteome profiles from bacteremia patients.In an in vitro model, whole blood from healthy donors was spiked with SA at a multiplicity of infection (MOI) of 0.001, treated with clinically relevant concentrations of piperacillin–tazobactam, vancomycin, or moxifloxacin, and plasma was subsequently isolated for EV analysis. EVs were isolated using the Miltenyi Pan EV Kit and analyzed by bead-based flow cytometry and high-resolution LC–MS/MS. In parallel, serum EVs from healthy controls (n = 6) and bacteremia patients (n = 12; 6 blood culture–positive and 6 culture-negative) were analyzed using the same workflow.Flow cytometry revealed increased levels of CMO⁺ CD45⁺ PanEV⁺ SA⁺ vesicles in SA-spiked samples, particularly following low-dose piperacillin–tazobactam and high-dose vancomycin treatment, despite minimal changes in vesicle size and total particle counts. Proteomic analysis of plasma EVs showed significant alterations in protein composition, including increased abundance of the SA-derived ribosomal protein rplU and host defense–associated proteins. Functional enrichment highlighted pathways related to neutrophil degranulation, vesicle-mediated transport, and antibacterial responses. In patient samples, serum EVs were enriched in acute-phase and immune-related proteins, including SERPINA1, SERPINA3, CRP, and SAA2, along with canonical EV markers such as CD81 and syntenin-1, irrespective of blood culture status.Antibiotic exposure and SA infection are associated with measurable changes in the human EV proteome, characterized by enrichment of immune and host defense–related proteins despite stable vesicle numbers. Similar EV-associated protein patterns were observed in both blood culture–positive and –negative patient samples, reflecting shared features of the systemic host response to infection and highlighting the potential of EV profiling to capture infection-associated biological signals.
