Transcriptomic analysis of PAX7+ cells isolated from injured Tibialis Anterior muscles of mice exposed to hypoxic versus normoxic atmosphere

ABSTRACT: Acute muscle injury was induced by cardiotoxin intramuscular injection in the tibialis anterior (TA) of 8-week-old Tg:Pax7nGFP mice. Mice were then housed in standard normoxic atmosphere (21%O2) or in a normobaric hypoxic chamber (10%O2), from 0 to 7 days post-injury (dpi). FACS-sorted PAX7+ (GFP+) cells were isolated from CTX-injured TAs at 7 dpi to perform a bulk RNAseq analysis.

Pantothenate kinase 4 controls skeletal muscle substrate metabolism

Project description:Metabolic flexibility in skeletal muscle is essential for maintaining healthy glucose and lipid metabolism, and its dysfunction is closely linked to metabolic diseases. Exercise enhances metabolic flexibility, making it an important tool for discovering mechanisms that promote efficient energy metabolism. We herein discover pantothenate kinase 4 (PanK4) as a conserved exercise target with high abundance in muscle. Germline deletion of Pank4 reduces circulating IGF-1 and stunts growth in mice. Muscle-specific deletion of Pank4 leads to a reduction in carnitzed and in impaired fatty acid oxidation in oxidative muscle which is related to higher acetyl-CoA and malonyl levels. Acetyl-CoA levels were persistently elevated in SkM lacking PanK4, independent of prandial state. In addition to perturbations of fatty acid oxidation, high SkM acetyl-CoA levels were associated with whole-body glucose intolerance, impaired insulin-stimulated glucose uptake into glycolytic SkM and impaired SkM glucose uptake during exercise. Conversely, we show that an increase in PanK4 lowers acetyl-CoA and increases glucose uptake in glycolytic SkM. Our findings identify PanK4 as a conserved exercise target that regulates SkM acetyl-CoA levels and plays a key role in lipid and glucose metabolism.

Transcription profiling of Populus trichocarpa x Populus deltoides habituated to thaxtomin A

Project description:TA inhibits cellulose synthesis but its actual mode of action is unknown. Addition of TA to hybrid poplar (Populus trichocarpa x Populus deltoides) cell suspensions can activate a cellular program leading to cell death. In contrast, it is possible to habituate hybrid poplar cell cultures to grow in the presence of TA levels that would normally induce cell death. This habituation was performed by adding increasing levels of TA to cell cultures at the time of subculture over a period of 12 months. TA-habituated cells were then cultured in the absence of TA for more than 18 months. These cells displayed a reduced size and growth compared to control cells and had fragmented vacuoles filled with electron-dense material. Habituation to TA was associated with changes in the cell wall composition, with a reduction in cellulose and an increase in pectin levels. Remarkably, high level of resistance to TA was maintained in TA-habituated cells even after being cultured in the absence of TA. Moreover, these cells exhibited enhanced resistance to two other inhibitors of cellulose biosynthesis, dichlobenil and isoxaben. Analysis of gene expression in TA-habituated cells using Affymetrix GeneChip Poplar Genome Array revealed that durable resistance to TA is associated with a major and complex reprogramming of gene expression implicating processes such as cell wall synthesis and modification, lignin and flavonoid synthesis, as well as DNA and chromatin modifications. Experiment Overall Design: Each sample was taken from an individual flask of control cells or TA-habituated resistant cells grown without the toxin for 18 months (TA(-)hab cells) that had grown for 5 d after subculture. Six arrays were hybridized, representing 3 arrays per cell type.

RNA-seq analysis of E. coli BW25113 during exponential growth on M9 minimal medium supplemented with either glucose, xylose or glucose+xylose (glucose exponential phase)

Project description:Escherichia coli strain BW25113 carying the plasmid [pBR322 PihfB-mTagBFP PxylA-mRFP1] was grown on minimal M9 medium with either glucose (15 mM), xylose (18 mM), or a mix of glucose (6 mM) and xylose (11 mM). The scope here was to observe transcriptomic differences on glucose versus xylose and to pinpoint putative effects of xylose in the medium during the growth on glucose. M9 medium contains 33.7 mM Na2HPO4, 22 mM KH2PO4, 8.55 mM NaCl, 9.35 mM NH4Cl, 1 mM MgSO4, 0.3 mM CaCl2, 13.4 mM EDTA, 3;1 mM FeCl3-6H2O, 0.62 mM ZnCl2, 76 μM CuCl2-2H2O, 42 μM CoCl2-2H2O, 162 μM H3BO3, 8.1 μM MnCl2-4H2O, 1 μg.L-1 thiamine and carbon sources as described above. M9 medium was supplemented with 20 mg.L-1 chloramphenicol to maintain the plasmid pBR322 PihfB-mTagBFP PxylA-mRFP1. This plasmid was used to slow down and monitor the glucose-xylose transition, hence it has no obvious effect on the proposed datasets since they concern exponential phases. Growths were performed in 1L bioreactors (pH 7, 37°C, pO2>20%). Inoculations were done at 0.03 OD 600 nm and sampling was performed between OD 0.5 and 1. Three independent repetitions led to three biological replicates per conditions. Cell samples were processed to extract RNA using trizol/phenol treatment. ERCCs were added as a control for normalization, before ribodepletion in order to eliminate ribosomal RNAs. RNAseq analysis was carried out in IonTorrent (Ion S5, Thermofischer) on the GETbiopuce platform. The data were normalized using the R package following the TMM_exact methodology developed in the team.

Single-cell RNA-sequencing of spinal cord ependymal cells from FOXJ1-EGFP mice

Project description:The spinal cord neural stem cell potential is contained within the ependymal cells lining the central canal. Ependymal cells are, however, heterogeneous and we know little about what this reflects. To gain new insights into ependymal cell heterogeneity, we microdissected the ependymal cell layer from the thoracic spinal cord of 4 FOXJ1-EGFP transgenic mice (2.5-to-3-month old). After after dissociating the tissue into a cell suspension, we sorted single GFP-positive ependymal cells into lysis plates. cDNA synthesis was performed using Smart-seq2 technology.

The Impact of Cycling Hypoxia on the Phenotype of HPV-Positive Cervical Cancer Cells

Project description:Tumor hypoxia affects the aggressiveness and therapy response in solid tumors, including HPV-positive cancers. Cycling hypoxia, characterized by recurrent fluctuations in oxygen supply, is a prevalent, but much less investigated form of tumor hypoxia, and has been associated with a particularly therapy-resistant cancer cell subpopulation. Using mass spectrometry-based quantitative proteome analyses, we compare SiHa cells cultivated under normoxia (21% O2), physoxia (5.5% O2), chronic hypoxia (1% O2) and cycH (repeated cycles of 1 h at 1% O2 and 1 h at 5.5% O2) and assess distinct effects of cycH on the phenotype of HPV-positive cervical cancer cells.

Identification of the MuRF1 skeletal muscle ubiquitylome through quantitative proteomics

Project description:MuRF1 is a muscle-specific E3 ubiquitin ligase and component of the ubiquitin proteasome system. MuRF1 is transcriptionally upregulated under conditions that cause muscle loss, in both rodents and humans, and is a recognized marker of muscle atrophy. In this study, we used in vivo electroporation to determine if MuRF1 overexpression alone can cause muscle atrophy and, in combination with ubiquitin proteomics, identify the endogenous MuRF1 substrates in skeletal muscle. Tibialis anterior (TA) muscles were transfected with an untagged MuRF1 plasmid or control plasmid for 14 days. A total of 963 ubiquitination sites, corresponding to 250 proteins, were quantified from the TA muscle. Statistical analysis revealed that the overexpression of MuRF1 resulted in significant upregulation of 153 ubiquitination sites on 45 proteins and significant downregulation of 16 sites on 11 proteins. Substrates of MuRF1 include contractile and metabolic proteins, deubiquitinases, p62, and VCP. Moreover, MuRF1-mediated ubiquitination leads to destabilization and breakdown of the sarcomere and reveals a role for MuRF1 in the regulation of additional proteolytic pathways in skeletal muscle.

RNA-sequencing of preoptic area leptin receptor-expressing neurons from heat acclimated LepRCreHTB mice

Project description:This experiment intended to look for the transcriptome changes that happen in neuronal cells from the preoptic area of the hypothalamus expressing leptin receptors during heat acclimation conditions. 3 groups of animals were used; long-term heat-acclimated animals constantly exposed to 36˚C for 28-35 days, short-term heat-acclimated animals constantly exposed to 36˚C for 5 days, and non-habituated (non-acclimated) animals which were not exposed to heat. The animal line used was LepRCreHTB.

Project description:Worldwide increases in obese and elderly populations synergistically enhance the incidence of sarcopenia. Accumulation of intermuscular adipose tissue (IMAT) is considered to be a major problem whereby obesity leads to sarcopenic obesity and thus is a promising target for treating this emerging pathological condition. However, while sarcopenic obesity-associated IMAT is suggested to be originated from PDGFRα+ mesenchymal progenitors, processes of their adipogenesis remain largely unexplored. Here we investigated intracellular changes associated with these processes using scRNA-Seq analysis.
