RNA-seq of cortical synaptoneurosomes from MNK1 and MNK2 KO mice.

ABSTRACT: The experiment was designed to study which genes are differentially expressed on mRNA level in MNK1 or MNK2 KO mice, focusing on synaptic compartment, and further correlate these genes with mis-expressed proteins in the same genotype mice. This would reveal whether MNK1 or MNK2 KOs mostly affect transcriptional or post-transcriptional programs in the neurons.

Distinct roles for MNK1 and MNK2 in social and cognitive behavior through kinase-specific regulation of the synaptic proteome and phosphoproteome

Project description:Local mRNA translation is required for adaptive changes in the synaptic proteome. The mitogen-activated protein kinase (MAPK) interacting protein kinases 1 and 2 (MNK1 and MNK2) have emerged as key regulators of neuronal translation, primarily through phosphorylation of the eukaryotic initiation factor 4E (eIF4E). The therapeutic benefits of targeting the MNKs are being investigated for nervous system conditions and disorders that affect translation, including autism, pain, and cancer. However, it is still unclear if MNK1 and MNK2 regulate distinct aspects of neuronal translation and how the activity of each kinase is associated with the synaptic and behavioral features linked to MNK signaling. To examine the individual neurobiological functions of each kinase, we use knockout mice lacking either MNK1 or MNK2. We find that the knockout of MNK1 and MNK2 leads to different social and cognitive behavioral profiles and distinct alterations of the cortical synaptic proteome, transcriptome, and phosphoproteome. Loss of MNK1 is associated with an increase in ribosomal protein expression, whereas deletion of MNK2 decreases the expression of synaptic proteins. Phosphoproteome analysis suggests that MNK1 and MNK2 regulate largely distinct phosphorylation sites at the synapse, consistent with their differential effects on the synaptic proteome. Together, our findings provide evidence for a high degree of functional specialization of the MNKs in synaptic compartments and suggest that pharmacological inhibition of individual MNK may provide more specific targets for neurological disorders.

Pumilio2 and Staufen2 selectively balance the synaptic proteome

Project description:Cells, in particular neurons, have the capacity to adapt to environmental stimuli, a phenomenon termed cellular plasticity. The underlying processes are controlled by a network of RNA-binding proteins (RBPs). Their impact on cellular plasticity, however, is largely unknown. To address this important question, we chose Pumilio2 (Pum2) and Staufen2 (Stau2) that both regulate synaptic transmission. Importantly, even though both RBPs dynamically interact with each other in neurons, their respective impact on the transcriptome and proteome is highly selective. While Pum2 deficiency leads to reduced translation and protein expression, Stau2 depletion preferentially impacts RNA levels and increases protein abundance. Furthermore, Pum2 activates expression of key GABAergic synaptic components, e.g. the GABAA receptor scaffold protein Gephyrin. Consequently, Pum2 depletion selectively reduced the amplitude of miniature inhibitory postsynaptic currents. Together, our data demonstrate that RBPs are needed to maintain proteostasis in order to control distinct signaling pathways which critically balance synaptic transmission.

Bioengineering of a human innervated cardiac muscle model

Project description:Cardiac autonomic neurons control cardiac contractility. Dysregulation of the autonomic nervous system can lead to sympathetic overdrive resulting in heart failure and an increased incidence of fatal arrhythmias. Here, we introduce innervated engineered human myocardium (iEHM), a novel model of neuro-cardiac junctions, constructed by fusion of a bioengineered neural organoid patterned to autonomic nervous system (SNO) and engineered human myocardium (EHM). Projections of sympathetic neurons into EHM formed presynaptic terminals in close proximity to cardiomyocytes and the extensive vascular network co-developing in the tissues. Contractile responses to optogenetic stimulation of the accordingly engineered neuronal component demonstrated functionality of the engineered neuro-cardiac junctions. Modeling long-QT 2 related to KCNH2 mutations in iEHM revealed early afterdepolarizations and autonomic neuron hyperactivity, suggesting a contribution of the autonomic nervous system to hERG-channel dysfunction-related arrhythmias. Collectively, our data demonstrate the utility of iEHM in the delineation of neuron-cardiomyocyte crosstalk at the tissue level and may serve as an important step towards the engineering a human brain-to-heart axis in a dish.

Ablation of Lgr5-positive cells in intestinal polyps from ApcMin;Lgr5DTR mice

Project description:We performed RNAseq on intestinal polyps from diptheria toxin-treated ApcMin;Lgr5DTR mice to investigate the effect of an acute selective pressure on stem cell populations in intestinal lesions. Lgr5+ cells in the ApcMin;Lgr5DTR mice were ablated with a single intraperitoneal dose of diphtheria toxin in saline (50 μg/kg), and samples were collected after 24 hours and after 5 days. Untreated ApcMin mice were used as control. Intestinal polyps were excised and collected for RNA sequencing.

RNAseq of LSEC from WT and Bmp9-KO mice in 129/Ola genetic background

Project description:LSEC fom WT and Bmp9-KO 25-weeks female mice were isolated using collagenase and treated for bulk RNAsequencing. The objective was to determine the biological processes that are altered in Bmp9-KO compared to WT, as BMP9 is know to be a vascular quiescence factor produced by hepatic stellate cells. RNAseq reads were trimmed to remove possible adapter sequences and nucleotides with poor quality using Trimmomatic v.0.36 16. The trimmed reads were mapped to the Mus Musculus MM10 reference genome available on ENSEMBL using the STAR aligner v.2.5.2b 17. Unique gene hit counts were calculated by using ‘featureCounts’ from the Subread package v.1.5.2 WT samples are F126, F121, F120, F119, F135 KO samples are F131, F132, F124 and F133

Peripheral positioning of lysosomes supports melanoma aggressiveness

Project description:Emerging evidences suggest that both function and position of organelles are pivotal for tumor cell dissemination. Among them, lysosomes stand out as they integrate metabolic sensing with gene regulation and secretion of proteases. Yet, how lysosomes function is linked to their position and thereby control metastatic progression remains elusive. Here, we analyzed lysosome subcellular distribution in micropatterned patient-derived melanoma cells and found that lysosome spreading scales with their aggressiveness. Peripheral lysosomes promote invadopodia-based matrix degradation and invasion of melanoma cells which is directly linked to their lysosomal and cell transcriptional programs. When controlling lysosomal positioning using chemo-genetical heterodimerization in melanoma cells, we demonstrated that perinuclear clustering impairs lysosomal secretion, matrix degradation and invasion. Impairing lysosomal spreading in a zebrafish metastasis model significantly reduces invasive outgrowth. Our study provides a mechanistic demonstration that lysosomal positioning controls cell invasion, illustrating the importance of organelle adaptation in carcinogenesis.

Bulk RNA sequencing of cardiac organoids differentiated from hiPSC-derived cell lines with knockdown of factors involved in early cardiac specification

Project description:This dataset was generated to investigate the role of two DNA-binding factors, CTCF and GATA4, in early cardiac specification. Three WTC11-derived hiPSC lines were employed, each carrying a stably integrated shRNA construct. Two of the constructs specifically target CTCF and GATA4, while the third expresses a scrambled, non-targeting shRNA that serves as a control. All shRNA systems are driven by a tetracycline-inducible promoter, enabling conditional knockdown. Each of the three cell lines was differentiated into 3D cardiac organoids patterned toward right ventricle and atrium fates. Differentiations were carried out for 7.5 days, both in the presence and absence of tetracycline, thereby providing an isogenic control for each knockdown condition. For every condition, two independent differentiations were performed, ensuring biological replication.
