Single-cell RNA-seq of PBMCs from HCC patients pre- and post-curative therapy

ABSTRACT: This dataset contains processed single-cell RNA sequencing (scRNA-seq) data from peripheral blood mononuclear cells (PBMCs) collected from six hepatocellular carcinoma (HCC) patients, before and after curative therapy. Samples were profiled using the 10x Genomics Chromium platform. The dataset includes gene expression matrices and associated metadata for 12 samples (6 pre-therapy, 6 post-therapy). These data support the analysis of peripheral immune cell dynamics in response to tumor removal

Epi-proteomic assessment of backpain therapy

Project description:This study investigates how molecular profiles evolve in response to standardized sport therapy and non-controlled lifestyle choices. We report that the therapy improves agility, attenuates backpain, and also triggers healthier habits. We find that a subset of participants´ histone methylation and acetylation profiles cluster samples according to their therapy status, before or after therapy. Integrating epigenetic reprogramming of both buccal cells and PBMCs reveals that these concomitant changes are concordant with higher levels of self-rated backpain improvement and agility gain. Additionally, epigenetic changes correlate with changes in immune-response plasma factors, reflecting their comparable ability to rate therapy effects at the molecular level. Additionally, we performed an exploratory analysis to confirm the usability of molecular profiles in 1) mapping lifestyle choices, and 2) evaluating the distance of a given participant to an optimal health state.

Interference of B-Cell and T-Cell Receptor Genes in Single-Cell RNA Sequencing Data

Project description:B and T cells play central roles in immune responses and, as such, are integral in many diseases, such as autoimmunity. Characterizing these cells, their subsets, and exploring their transcriptomes to understand the underlying biology, can be achieved using single-cell RNA sequencing (scRNA-seq). While some studies report removing the transcripts encoding the variable regions of the B- and T-cell antigen receptors prior to downstream analyses, a systematic analysis of the effects of retaining versus removing these genes has been lacking. We investigated the effects these transcripts in B and T cells impose on supervised clustering and downstream analyses of scRNA-seq data.

Longitudinal Olink affinity proteomics profiling of cytokine release syndrome in myeloma patients receiving BCMA-directed CAR-T therapy

Project description:This submission contains de-identified Olink NPX affinity proteomics data from longitudinal peripheral blood samples collected from patients with relapsed/refractory multiple myeloma treated with BCMA-directed CAR-T therapy (ide-cel or cilta-cel) in a prospective single-center pilot study. Samples were analyzed using the Olink Target 92 Immuno-Oncology panel to characterize inflammatory protein dynamics associated with cytokine release syndrome (CRS). In the associated study, these proteomic data were integrated with wearable physiologic monitoring to evaluate early CRS detection and to identify candidate biomarkers, including IFN-γ.

Single cell RNA-seq of great ape cerebral organoids

Project description:The human brain has changed dramatically from other primate species, but the genetic and developmental mechanisms behind the differences remains unclear. Here we used single cell RNA sequencing based on 10X technology to explore temporal transcriptomic dynamics and cellular heterogeneity in cerebral organoids derived from human and non-human primates chimpanzee and rhesus macaque stem cells. Using cerebral organoids as a proxy of early brain development, we detect a delayed pace of human brain development relative to the other two primate species. Additional human-specific gene expression patterns resolved to different cell states through progenitors to neurons are also found. Our data provide a transcriptomic cell atlas of primate early brain development, and illustrate features that are unique to humans.

RNA-Seq of primary chronic lymphocytic leukaemia (CLL) tumours treated with anti-IgM antibodies against isotype control treated tumours

Project description:Chronic lymphocytic leukemia (CLL) is a highly heterogenous disease, with vastly diverse phenotypes that cause differing clinical courses ranging from benign disease (requiring no treatment), to a rapidly progressive disease and may require aggressive treatment therapy. Key to the B cell is the B-cell receptor (BCR); CLL utilises the BCR to evade apoptosis and promote proliferation and drug resistance through cross-talk between the TME and through BCR activation. Our experiments engage the BCR to determine downstream impact of BCR stimulation on gene expression in CLL (6 hours after stimulation).
