Single-cell RNA-sequencing of colorectal cancer PDOX tumors treated with vehicle or the TROP2-targeting antibody-drug conjugate Sacituzumab Govitecan

ABSTRACT: Patient-derived colorectal cancer organoids were injected into mice to grow into subcutaneous tumors. Starting at 100 mm3, tumors were treated with Trodelvy (Sacituzumab Govitecan (SG)) or vehicle twice per week for 28 days before samples were harvested and subjected to single-cell RNA-sequencing of the tumor cells.

Single cell RNA-seq of pancreatic mouse tumors upon treatment

Project description:KRAS-mutant pancreatic ductal adenocarcinoma (PDAC) is highly immunosuppressive and resistant to targeted therapies, immune checkpoint blockade and engineered T cells. In this study, we performed a systematic high throughput combinatorial drug screen and identified a synergistic interaction between the MEK inhibitor trametinib and the multi- kinase inhibitor nintedanib. Using single cell RNA sequencing and immunophenotyping, we show that the combination therapy reprograms the immunosuppressive microenvironment and primes cytotoxic and memory T cells to infiltrate the tumors, thereby sensitizing mesenchymal PDAC to PD-L1 inhibition.

RNA seq of rectal tumour tissue and paired healthy tissue, with EpCAM purification

Project description:Tumour tissue was immediately obtained post-surgery along with paired healthy tissue near (<2cm from tumour margin) and far (>10cm) from the tumour site. Each tissue was dissociated and stained with flow cytometry antibodies and sorted by FACS into Live/Dead-negative EpCAM-positive CD3-negative populations. An additional sample was passed through the FACS however no sorting was applied (control for the effect of sorting). Total RNA was purified and tissues compared for gene expression to identify potential hits that were assessed for protein expression and immunogenicity in later experiments.
