Project description:Estrogen receptor alpha (ERα) and hypoxia-inducible factors (HIFs) are key regulators of transcriptional programmes in breast cancer. To investigate their interplay, we performed RNA sequencing on ERα-positive breast cancer cell lines (MCF-7 and T-47D) following treatment with the selective estrogen receptor degrader fulvestrant and/or exposure to hypoxic conditions (1% O₂). Cells were cultured for 96 hours in the presence or absence of 100 nM fulvestrant, with the final 48 hours spent under normoxia or hypoxia. RNA was extracted from biological triplicates and sequenced using Illumina short-read technology (≥20 million reads/sample). Differential gene expression analysis revealed distinct transcriptional programmes regulated by ERα and hypoxia, as well as a large set of overlapping genes modulated by both conditions. Fulvestrant-induced ERα degradation suppressed canonical estrogen-responsive genes (e.g. GREB1, TFF1) and upregulated EPAS1 (HIF-2α). Hypoxia induced well-characterised HIF targets (e.g. CA9, VEGFA).

Project description:Molecular profiling of human primary cell types is essential for a comprehensive understanding of human biology. Here, we describe the transcriptome and proteome map of 28 primary human cell types. Three major clusters of epithelial, endothelial, and mesenchymal cell types were observed at both the transcriptome and proteome levels along with the discovery of cell type specific molecules including GRAP and C1orf116. Among them, we further validated the expression of a novel epithelial cell specific protein C1orf116 using immunohistochemistry across a range of human tissues. An exhaustive protein database search considering 39 different post-translational modifications (PTMs) provided new insights into the PTM landscape of primary cells. This approach enabled the identification of previously understudied PTMs such as serine O-acetylation and histidine methylation, while also providing comprehensive characterization of proteins with diverse PTM types. Interestingly, the unexpectedly higher frequency of dioxidation on tryptophan compared to methionine led us to characterize oxidative mitochondria complex subunit proteins modified through oxidative phosphorylation in mitochondria. Further, a unique protein database search strategy that considered alternative translational start sites, splice junctions and translational readthrough provided an opportunity to refine genome annotation using proteomic evidence. As an example, several peptides derived from translational readthrough were detected including extended sequence of LDHB and MDH1, which is the first report with peptide level evidence for these proteins. We believe that our data with an extensive catalog of the transcriptome and proteome of normal human primary cells will provide unique insights into cell biology revealing cellular heterogeneity and cell type-specific molecular cues. These insights could have a broad impact of pathophysiology of disease mechanisms that were missed by tissue proteomics.

Project description:Mitochondrial DNA mutations in components of the electron transport chain disrupt mitochondrial activity and can alter how cells take up and utilize nutrients. To investigate how mtND6 (Complex I) mutations reshape the transcriptional profile of human pluripotent stem cells, we performed bulk RNA sequencing on hESCs carrying levels of mtND6 mutations: wild-type, 5%, 56%, and 77% heteroplasmy. All four lines were profiled in mTeSR+, and wild-type and 77% mutant hESCs were additionally profiled in Essential 8 (E8) medium to identify transcriptional changes robust to differences in culture nutrient composition. Each sample was sequenced in biological triplicate (n = 18). Total RNA was poly(A)-selected, and libraries were sequenced on an Illumina NovaSeq platform, paired-end read, 20 million reads per sample.

Project description:Populations of small eukaryotic RNAs, in addition to relatively well recognized molecules (such as miRNAs or siRNAs), also contain fragments derived from all classes of constitutively expressed non-coding RNAs. It has been recently demonstrated that the formation and accumulation of RNA fragments (RFs) is cell-/tissue-specific and depends on internal and external stimuli. Unfortunately, the mechanisms underlying RF biogenesis and function remain unclear. To better understand them, we employed RNA pull-down and mass spectrometry methods to characterize the interaction networks of seven RFs originating from tRNA, snoRNA and snRNA. In addition, we performed an in silico screen of the selected RFs against publicly available cross-linking and immunoprecipitation datasets. We determined that the RF interactome comprises a large number of proteins, which were generally different from those that interact with their parental full length RNAs. Proteins that were differentially bound by the RFs were involved in mRNA splicing, tRNA processing, DNA recombination/replication, protein biosynthesis and carbocyclic acid metabolism. Our data suggest that RFs can be endogenous aptamer-like molecules and potential players in emerging RNA-protein regulatory networks.

Project description:High-throughput sequencing of RNA isolated by crosslinking immunoprecipitation (HITS-CLIP) allows for high resolution, genome-wide mapping of RNA-binding proteins. We found that substantial mispriming during reverse transcription results in the overrepresentation of sequences complementary to the primer used for reverse transcription. Up to 45% of peaks in publicly available HITS-CLIP libraries are attributable to this artifact, and the majority of libraries have detectable levels of mispriming. We also found that standard techniques for validating miRNA-target interactions fail to differentiate between artifactual peaks and physiologically relevant peaks. Here, we present a modification to the HITS-CLIP protocol that effectively eliminates this artifact. Argonaute HITS-CLIP on the MCF-7 breast cancer cell line treated with 17β-estradiol for 0, 6 or 24 hours using a nested reverse transcriptions pimer and protected or unprotected reverse PCR primers for library amplification.

Project description:Coronaviruses (CoVs) hijack host RNA-binding proteins (RBPs) to facilitate their replication, but the viral proteins and host RBDs that participate in the synthesis of viral RNA and protein are unclear. In this study, we revealed that DEAD-box helicase (DDX5) and staphylococcal nuclease domain-containing protein (SND1) facilitate viral RNA synthesis, and that RNA guanine-7 methyltransferase (RNMT) enhances viral protein translation to promote viral replication via coronaviral subgenomic RNA-protein interactomes. DDX5 and SND1 positively regulate PEDV replication by promoting viral RNA synthesis via the binding of DDX5 to positive-sense viral RNA, whereas SND1 specifically detects negative-sense viral RNA. The interaction of DDX5/SND1 and N/nsp9/nsp12 promotes the formation of replication-transcription complexes for viral RNA synthesis to facilitate viral replication. We found that RNMT captures the host protein translation system to cyclize viral mRNA to assist in viral protein translation to promote viral replication. We also found that DDX5 broadly interacts with the N protein of CoVs and promotes the RNA synthesis of bovine coronavirus and porcine delta-coronavirus to promote viral replication. These results indicate that CoVs use host proteins to assist in the synthesis of viral RNA and protein to facilitate viral replication.

Project description:Severe acute respiratory virus-2 (SARS-CoV2) has spread globally leading to a devastating loss of life. Large registry studies have begun to shed light on the epidemiological and clinical vulnerabilities of cancer patients who succumb to or endure poor outcomes of SARS-CoV-2. Specific treatment for COVID-19 infections in cancer patients is lacking while the demand for treatment is increasing. Therefore, we explored the effect of Rintatolimod (Ampligen), a Toll-like receptor 3 (TLR3) agonist, to treat uninfected human pancreatic cancer cells (HPACs). The direct effect of Rintatolimod was measured by targeted gene expression profiling and by proteomics measurements. Our results showed that Rintatolimod induces an antiviral effect in HPACs by inducing RNase L- dependent and independent pathways of the innate immune system. Treatment with Rintatolimod activated the interferon signaling pathway, leading to the overexpression of several cytokines and chemokines in epithelial cells. Furthermore, Rintatolimod treatment increased the expression of angiogenesis-related genes without promoting fibrosis, which is the main cause of death in COVID-19 infected patients. We conclude that Rintatolimod could be considered an early additional treatment option for cancer patients who are infected with SARS-CoV-2 to prevent the complicated severity of the disease.
