Amplicon sequencing of splicing reporter mini-genes in a massively parallel reporter assay

ABSTRACT: A library of cassette exon splicing reporter mini-genes was cloned under the control of five different promoters and tested, alongside pharmacological treatments affecting transcription, by transfection into HEK293 cells, isolation of the mRNA and targeted high-throughput sequencing of the reporter constructs to determine the effect of promoter identity and pharmacological treatment on splicing behavior.

Genome-wide study of nuclear poly(A) binding protein Nab2p depletion

Project description:Polyadenylation of mRNA is a key step in eu- karyotic gene expression. However, despite the ma- jor impact of poly(A) tails on mRNA metabolism, the precise roles of poly(A)-binding proteins (PABPs) in nuclear mRNA biogenesis remain elusive. Here, we demonstrate that rapid nuclear depletion of the S. cerevisiae PABP Nab2p leads to a global loss of cellular mRNA, but not of RNA lacking poly(A) tails. Disappearance of mRNA is a nuclear event, but not due to decreased transcription. Instead, the absence of Nab2p results in robust nuclear mRNA decay by the ribonucleolytic RNA exosome in a polyadenylation-dependent process. We con- clude that Nab2p is required to protect early mRNA and therefore constitutes a crucial nuclear mRNA biogenesis factor. For RNAseq experiments, 2 independent biological replicates of Nab2-AA cells (Y3284) without rapamycin, or treated for 15’ or 30’, as well as control cells (Y2615) treated with rapamycin for 30’ were used. S. Pombe spike-in were used to normalize across samples.

Base resolution maps of mutations, 5-methylcytosine and 5-hydroxymethylcytosine, and transcriptome of blood, tumour and margin samples from a glioblastoma multiforme patient

Project description:Glioblastoma multiforme is the most common and aggressive type of brain cancer. Little is known about the complex relationship between genomic and epigenomic as tumour progresses. We present the following base resolution whole genome maps of matched tumour/margin and blood samples from a glioblastoma multiforme patient: * Single nucleotide variations (SNVs), copy number variations (CNVs) and structural variations (SVs) as revealed by DNA sequencing. * 5-methylcytosine and 5-hydroxymethylcytosine levels obtained using (oxidative)bisulfite sequencing. * Transcript levels produced using RNA sequencing. Single-cell bisulfite sequencing of fat-tailed dunnart (Sminthopsis crassicaudata) E9 pooled embryos

Project description:DNA methylation (5mC) is an epigenetic mark that plays a critical role in defining cell fate. Following fertilisation, DNA methylation inherited from gametes must be reprogrammed to establish totipotency and enable the parental-to-zygotic transition. To accomplish this, non-mammalian vertebrates such as zebrafish and medaka subtly reprogram maternal 5mC profiles while maintaining high methylation levels throughout embryogenesis. In contrast, eutherian mammals such as mouse and human undergo global 5mC erasure in both embryonic and extraembryonic lineages. However, while embryonic 5mC is rapidly re-established to high levels upon implantation, the trophectoderm, which gives rise to the placenta, displays sustained and conserved DNA hypomethylation, suggesting that this drastic 5mC erasure may be functionally linked to complex placentation in mammals. To clarify whether extensive post-fertilisation 5mC erasure co-evolved with placentation, we explored embryonic methylome dynamics in another lineage of placental mammals, the marsupials. To address this, we produced single-cell DNA methylation maps of the bilaminar blastocyst for an Australian marsupial, the fat-tailed dunnart (Sminthopsis crassicaudata).

RNA Affinity Purification followed by sequencing (RAP-seq) allows identification of transcriptome-wide RBP binding sites using recombinant RBPs and purified total cellular RNA

Project description:RAPseq is a new in vitro method used to study RNA-protein interactions at scale. In RAPseq, a recombinant RBP is produced as fusion with a HaloTag which is used to recover and purify the RBP of interest. The RBP-Halo fusion is then incubated with fragmented native total RNA that retains endogenous sequence and modification features. Total RNA is derived from any given sample of interest. The bound RNA fragments are subsequently eluted and cloned using a small RNA library preparation protocol for sequencing the pool of bound molecules on an Illumina NGS platform. In this study, RAPseq was used to identify RNA interactomes of 26 novel RBPs (non-canonical RBPs) discovered through proteome-wide screens. RAPseq was applied to profile six vertebrate HUR orthologs, revealing both conserved and divergent binding preferences. Additionally, RAPseq was used to compare wild type and cancer-associated variants of IGF2BP1, IGF2BP2 and IGF2BP3 to uncover transcriptome-wide alterations in their RNA binding patterns. Furthermore, co-RAPseq enabled a transcriptome-wide assessment of cooperative RNA binding between HUR and PTBP1, providing insight into their combinatorial regulatory mechanisms. Lastly, we developed mod-RAPseq, using T7 RNA polymerase to in vitro transcribe RNA from cDNA without endogenous RNA modifications. By comparing binding to this modification-depleted RNA versus native RNA, we identified m6A- and m5C-dependent binding or YTHDF1 and YBX1, respectively.

Massively Parallel Reporter Assay (MPRA) of 175 bp human genomic fragments containing variants in high LD with lead variants from asthma GWAS.

Project description:We performed a massively parallel reporter assay (MPRA) of 2,034 genomic regions containing single nucleotide polymorphisms (4,587 regions tested with 96,328 barcodes) that are in high linkage disequilibrium with lead variants from an asthma GWAS (PMID: 31036433). Test sequences were transfected into 16HBE14o- Human Bronchial Epithelial Cells, and assessed for enhancer activity by comparing RNA counts to DNA input counts. The processed files contain the MPRA barcodes, read counts and activities.

Genome wide analysis of genes involved in efflux function and regulation within Escherichia coli and Salmonella enterica serovar Typhimurium

Project description:Expression of efflux pumps is a key feature of most cells which are resistant to multiple antibiotics. This study used TraDIS-Xpress, a genome wide transposon mutagenesis technology to identify genes in Escherichia coli and Salmonella Typhimurium involved in drug efflux and its regulation. We exposed mutant libraries to the canonical efflux substrate acriflavine in the presence and absence of the efflux inhibitor phenylalanine-arginine β-naphthylamide. Comparisons between conditions identified efflux specific and drug specific responses. Known efflux associated genes were easily identified including: AcrAB-TolC, MarA, RamA and SoxS confirming specificity of the response. Further genes encoding cell envelope maintenance enzymes and products involved with stringent response activation, DNA housekeeping, respiration and glutathione biosynthesis were also identified as affecting efflux activity in both species. We identified a conserved set of pathways crucial for efflux activity in these experimental conditions which expands the list of genes known to impact efflux efficacy.

Endogenous dsRNA Co-IP in SHG cells

Project description:Double-stranded RNA (dsRNA) is an established trigger of innate immunity, activating intrinsic and extrinsic cellular response mechanisms. While this response is typically associated with viral infection, it has also been shown that accumulation of self-derived dsRNAs known as endoge-nous dsRNA, also have the capacity to activate similar innate pathways. However, the extent to which endogenous dsRNA is dynamically regulated during normal cellular non-immune homeo-stasis, as opposed to pathological states, remains poorly understood. This raises important ques-tions about the physiological roles of dsRNA and the mechanisms that restrain its immunostimu-latory potential. Here, we aim to characterize the presence of endogenous dsRNA within the skin at steady state and understand its accumulation during differentiation, wound healing and within hair follicle stem cell niches. We find that dsRNA is predominantly localized to basal progenitor epidermal keratinocytes under homeostatic conditions and is upregulated in wound healing areas that later harbor neogenic hair follicle morphogenesis. Notably, we also observed upregulation of dsRNA during a transient state of hair follicle stem cell activation, suggesting a role in maintain-ing progenitor multipotency and directing early differentiation. Given the essential role of dsRNA and its capacity to induce regeneration, uncovering the mechanisms that govern its accumulation will reveal the regulatory machinery that influences cell fate and holds therapeutic potential.
