Project description:The goal of this experiment was to explore how human platelets affect the transcriptional responses of primary human CD14+ blood monocytes to lipopolysaccharide (LPS), and NLRP3 activation with Nigericin. For this purpose, we analyzed the mRNA expression of 770 myeloid-specific transcripts using the nCounter® Nanostring Human Myeloid Innate Immunity Panel v2. We isolated classical monocytes (CD14+CD16−) from the peripheral blood of healthy volunteers. Monocytes were derived from PBMCs using negative selection with the EasySep™ Human Monocyte Isolation Kit from STEMCELLTM Technologies. We modified this process by either including or excluding a platelet-depleting cocktail, creating two groups: \\"Standard Monocytes (StdMo)\\" and \\"Platelet-depleted Monocytes (PdMo).\\" To examine the impact of platelets further, we supplemented PdMos with fresh autologous platelets at a ratio of 50 platelets per monocyte, resulting in a third group, \\"PdMo + Plts.\\" StdMos were prepared according to the standard protocol provided by the EasySep™ Kit. For the PdMos, a Platelet Removal Component (50 µl ml−1) from the kit was used during isolation. We also reconstituted platelet-depleted monocytes with platelets and analyzed platelets alone to determine their specific mRNA contributions. The groups—StdMo, PdMo, PdMo + Plts, and platelets alone—were then exposed to 2 ng/ml of Ultrapure LPS (from E. coli O111:B4) for 4.5 hours, or stimulated with LPS for 3 hours followed by inflammasome activation with Nigericin (10 µM) for 90 min before extracting RNA for analysis.

Project description:Background: Molecular adaptations in the striatum mediated by dopamine (DA) denervation or Levodopa (L-dopa) treatment have been implicated with the motor deficits found in Parkinsonâs disease (PD). Alterations in glutamatergic neurotransmission and anti-oxidant mechanisms are reported to play important roles in mediating these changes. However, the mechanisms mediating the molecular adaptations in the striatum are not well understood. In recent years, microRNAs (miRNAs) have been recognized as potent post-transcriptional regulators of gene expression with fundamental roles in numerous biological processes. miRNAs are known to influence the development and maintenance of striatal neurons. To determine the contribution of miRNAs in molecular adaptations found in PD, we screened the expression of 800 miRNAs in postmortem striatum samples obtained from PD and neurologically normal controls. We detected the expression of approximately 250 miRNAs in postmortem human putamen samples collected from patients with PD and healthy controls. There was an abundance of a subset of 17 miRNAs (10 up- and 7 down-regulated) differing substantially between PD and the control, suggesting that miRNAs are altered in the striatum during the course of PD. Computational analysis show that many of these miRNAs targets pro-inflammatory factors in the striatum. Therefore, we sought to detrmine the expression of experimentally validated pro-inflammatory transcripts in PD striatum. Methods: Using a digital gene expression platform to quantify 134 gene transcripts, we compared human postmortem putamen tissues from patients with PD and neurologically normal controls. Results: We identified deregulated expression of 10 gene transcripts (4 up- and 6 down-regulated mRNAs) in postmortem human putamen samples collected fromPD patients compared to controls. The expression of these genes negative correlates with the expression of many of the differentially epxressed miRNAs. Moreover, many of these genes are predicted targets of the differentially expressed miRNAs. Conclusions: We identified deregulated mRNAs most likely associated with anti-oxidant mechanims in PD striatum. This approach may provide insights into pathogenesis of the disease. Human postmortem putamen tissues from 12 patients with PD symptoms and 12 neurologically normal controls were used in the study. Samples were obtained from the Human Brain and Spinal Fluid Resource Center, Los Angeles, CA through NIH NeuroBioBank, and stored at -80°C until RNA isolation. Total RNA was extracted using the mirVana RNA isolation kit, following the manufacturerâs instructions (Ambion). Using 225ng total RNA, mRNA levels were assayed by direct digital detection using Nanostring nCounter assay kits (Nanostring Technologies).

Project description:Patients with high-grade serous ovarian cancer (HGSC) have experienced little improvement in overall survival, and standard treatment has not advanced beyond platinum-based combination chemotherapy, during the past 30 years. To understand the drivers of clinical phenotypes better, here we use whole-genome sequencing of tumour and germline DNA samples from 92 patients with primary refractory, resistant, sensitive and matched acquired resistant disease. We show that gene breakage commonly inactivates the tumour suppressors RB1, NF1, RAD51B and PTEN in HGSC, and contributes to acquired chemotherapy resistance. CCNE1 amplification was common in primary resistant and refractory disease. We observed several molecular events associated with acquired resistance, including multiple independent reversions of germline BRCA1 or BRCA2 mutations in individual patients, loss of BRCA1 promoter methylation, an alteration in molecular subtype, and recurrent promoter fusion associated with overexpression of the drug efflux pump MDR1. Total RNA was hybridised to NanoString miRNA Human v2.1 probes, immobilized to NanoString cartridge and analysed on the NanoString Digital Analyzer. NanoString nSolver Analysis Software was utilised to check QC metrics and extract raw miRNA counts. Expression was normalised for input using the housekeeping genes. Project description:nCounter miRNA Expression Assay data for all profiled miRQC samples prepared by the miRQC Consortium. In this study, we systematically compared 12 commercially available miRNA expression platforms by measuring an identical set of standardized positive and negative control samples, including human universal reference RNA, human brain RNA and titrations thereof, human serum samples, and synthetic spikes from miRNA family members with varying homology. We developed novel and robust quality metrics to objectively assess platform performance of very different technologies such as small RNA sequencing, RT-qPCR and (microarray) hybridization. Project description:We compared the expression of microRNAs in primary colon tumors with their paired liver metastases using the Nanostring human microRNA assays version 1 23 microRNAs were found to be differentially expressed between colon primary tumors and their paired metastases Total mRNA was extracted from flash frozen primary colon tumors and paired metastases. 18 tissues from 9 donors were used for this study. 100 ng of RNA was hybridized to Nanostring Human 0microRNA assays version 1.0. Data was normalized according to manufacterer's recommendation. This included background substraction and normalizing to the geometric mean of the highest 75 microRNAs.

Project description:Cancer stem cells (CSCs) drive prostate cancer (PCa) progression and metastasis. These cells exhibit remarkable self-renewal, chemoresistant and invasive potentials, and are thought to participate in the changes in cellular architecture that lead to epithelial-to-mesenchymal transition (EMT). Conventional therapies fail to eliminate CSCs, which results in tumor recurrence and progression to castration resistant PCa (CRPC). Recent evidence suggests that castration itself can induce EMT, which could potentiate the âstemnessâ and number of CSCs within the tumor. Hence, there is an urgent need for EMT- and CSC-targeted therapies that could prevent progression to CRPC. 22Rv1, DU145, LNCaP, and PC3 cells were grown under sphere-forming conditions standardized in our lab. We have previously demonstrated that these enriched PCa cell lines exhibit phenotypic characteristics associated with CSCs in vivo. Over-expression of the stem-associated CD133 biomarker was determined via flow cytometric analysis. Total RNA was isolated from CD133+ prostasphere-derived cells. Gene expression profiling was carried out using the nCounter NanoString system and three different CodeSets associated with cancer or stem cells. Functional annotation was performed using the over-representation analysis tool from ConsensusPathDB. Functional annotation analysis of upregulated transcripts suggests that prostasphere-derived cells undergo a transcriptional reprogramming that triggers a major phenotypic shift. These changes are similar to the mesenchymal shift associated with EMT that drives PCa progression to CRPC. Each cell line exhibited distinct expression profiles that are presented and analyzed individually. Furthermore, our analysis revealed over-represented pathways that were common to all cell lines, which are related to the MAPK/ERK, PI3K/AKT, Notch, and Wnt stem cell fate signaling networks. Transcriptional analysis of induced CSCs not only offers insight into their underlying pathophysiology, but can also be used as a platform for the discovery of therapeutic targets for CSC-specific intervention. In this contribution, we present a flexible in vitro platform for the identification of functionally relevant therapeutic targets, using cell samples with low numbers of malignant stem/progenitors that were enriched in vitro. This approach represents a novel and effective strategy that can be used in the development of therapeutic strategies, which could ultimately be tailored to the biology of individual patients. 22Rv1, DU145, LNCaP and PC3 prostasphere cultures were sampled on Day 4 (P 2), Day 8 (P 3) and Day 12 (P 4), and compared relative to parental monolayers on Day 0 of culture (P 1). Three independent measurements were carried out for monolayers at Day 0 using the CancerReference Kit. Day 12 prostaspheres were enzymatically dissociated and sorted via MACS using the Anti-CD133/2 (293C3)-PE Antibody (Miltenyi) into CD133+ and CD133- fractions. Total RNA was extracted from CD133+ cells and were analyzed using the nCounter GX Cancer Reference kit, the Stem Cell panel and the custom made ITESM CodeSet (14 genes associated with prostate cancer) from NanoString Technologies. This series contains data for the Stem Cell panel.
