Single-cell RNA-sequencing of murine colorectal cancer tumors

ABSTRACT: Murine adenocarcinoma models VAKPS (Villin1-CreER Apc-fl/+ Kras-G12D/+ Trp5-3fl/fl Smad4-fl/fl) and VKPN (Villin1-CreER Kras-G12D/+ Trp53-fl/fl Rosa26-N1icd/+) were injected into mice to grow into subcutaneous tumors. Tumors were profiled through multiplexed single-cell RNA-sequencing.

Dynamics of Virus-specific CD8+ T cells in the Human Nasal Cavity

Project description:The goal of this experiment is to compare the transcriptomic profile of CD8+ T cells isolated from the nasal cavity and whole blood at two different state, baseline and CD3/28 activated. This will allow us to characterise the unique features of CD8+ T cells in the nasal cavity. We isolated CD8+CD45RO+ T cells from fresh nasal turbinate samples and PBMCs of four healthy donors (1 Females, 45 years old; 3 Males, 24, 40 and 41 years old). Single-cell RNA sequencing was performed on both nasal and blood CD8+ CD45RO+ T cells, either directly or following overnight TCR-mediated stimulation with anti-CD3/CD28 beads.

Charting the age-altered thymic epithelial cell differentiation by lineage tracing from a beta 5-t expressing TEC progenitor

Project description:TEC progenitors that express beta 5-t contribute to both the cortical and medullary TEC compartments. Our initial experiments across ageing thymi identified a population of potential progenitor TECs which expanded with age, and appears to be a progenitor population for mTEC. These lineage tracing experiments are designed to chart the altered differentiation and senescence of mTEC progenitors with age.

Project description:We wished to investigate the role of E-cadherin loss in our mouse parietal cell/pre-parietal cell E-cadherin knock-out, p53 knock-out, oncogenic Kras induced model of gastric cancer. As such, we isolated RNA from stomach tissue from our E-cadherin knock-out model (Atp4b-Cre;Cdh1(fl/fl);Kras(LSL-G12D/+);Trp53(fl/fl);Rosa26(LSL-YFP/LSL-YFP)) and our E-cadherin heterozygous model (Atp4b-Cre;Cdh1(fl/+);Kras(LSL-G12D/+);Trp53(fl/fl);Rosa26(LSL-YFP/LSL-YFP)). We then performed a microarray on this stomach tissue from four independent mice of each genotype. Differentially expressed genes were identified and gene set overlap analysis was used to identify pathways enriched in one model over the other.

Activation of a neural stem cell transcriptional program in parenchymal astrocytes

Project description:Neural stem cells, located in discrete niches in the adult brain, generate new neurons throughout life. These stem cells are specialized astrocytes, but astrocytes in other brain regions (parenchymal astrocytes) do not generate neurons under physiological conditions. After stroke, however, astrocytes in the mouse striatum undergo neurogenesis, triggered by decreased Notch signaling. Notch signaling can be experimentally depleted in mice by deleting the Notch-mediating transcription factor Rbpj. This dataset consists of single-cell RNA sequencing data of astrocytes isolated from the striatum (where astrocytes undergo neurogenesis in response to Rbpj deletion) or somatosensory cortex (where astrocytes don't complete neurogenesis in response to Rbpj deletion) of 4 mice. Cells were isolated from Cx30-CreER; R26-tdTomato; Rbpj(fl/fl) mice at three time points after tamoxifen-induced Rbpj deletion (2, 4, 8 weeks), and from Cx30-CreER; R26-tdTomato mice with intact Rbpj 3 days after tamoxifen. These time points span the transition from astrocyte through transit-amplifying cells to neuroblasts. The dataset contains 1) astrocytes from the striatum that initiate a neurogenic transcriptional program in response to Rbpj deletion and generate transit-amplifying cells and neuroblasts, and 2) astrocytes from the somatosensory cortex that initiate a neurogenic program in response to Rbpj deletion but fail to generate transit-amplifying cells or neuroblasts.
