Timecourse analysis of human colorectal cancer organoids under FOLFIRI chemotherapy

ABSTRACT: Two human colorectal cancer organoids derived from liver metastasis of the same patient were grown for seven days, then treated with FOLFIRI chemotherapy in vitro and sampled at different timepoints for single-cell RNA-sequencing. Time points include 0 h, 12 h, 24 h, 48 h, 72 h and 120 h on-treatment as well as 12 h, 24 h, 48 h and 72 h washout after a 72 h treatment period. Samples were multiplexed using hashtag oligos prior to sequencing.

Time course analysis of human colorectal cancer organoid treatment with Sacituzumab Govitecan (SG) or untargeted control IgG1-SN-38

Project description:Human colorectal cancer organoids were treated with the TROP2-targeting antibody-drug conjugate Sacituzumab Govitecan (SG) or non-targeting control IgG1-SN-38. Samples were harvested at different time points under treatment {0h, 3h, 6h, 9h, 12h} as well as after drug washout at 12 h on the following time points {12h + 12h, 12h + 36h, 12h + 60h}. Samples were subjected to single-cell RNA-seq using sample hashtag multiplexing.

NKp44/HLA-DP-dependent regulation of CD8 T cell clonality by NK cells

Project description:NK cells are increasingly recognized for their modulation of adaptive T cell responses; however the mechanisms by which NK cells modulate immune responses in human are unclear. Here we report that NKp44+ NK cells regulate CD8+ T cell expansion in an HLA-DP haplotype-dependent process. HLA-DP expression was significantly upregulated on CD8+ effector T cells, in particular in HCMV+ individuals. NK cells were activated in vitro through NKp44 by HLA-DP+ CD8+ T cells expressing NKp44-binding HLA-DP haplotypes. In individuals homozygous for non-NKp44-binding HLA-DP haplotypes, larger frequencies of HLA-DP+ CD8+ T cells were observed, and these specifically included hyper-expanded CD8+ T cell clones that were not observed in individuals encoding for NKp44-binding HLA-DP haplotypes. These data identify a pathway by which NKp44+ NK cells can edit CD8+ T cell effector populations in an HLA-DP haplotype-dependent process and prevents the generation of hyper-expanded T cell clones, which have been suggested to have increased potential for autoimmunity.

Charting the age-altered thymic epithelial cell differentiation by lineage tracing from a beta 5-t expressing TEC progenitor

Project description:TEC progenitors that express beta 5-t contribute to both the cortical and medullary TEC compartments. Our initial experiments across ageing thymi identified a population of potential progenitor TECs which expanded with age, and appears to be a progenitor population for mTEC. These lineage tracing experiments are designed to chart the altered differentiation and senescence of mTEC progenitors with age.

RNA-Seq of human pancreas organoids in expansion conditions in the presence of DMSO, CHIR99021 or CHIR99021 in the absence of FGF2

Project description:To investigate signaling pathways regulating human pancreas differentiation and morphogenesis, we developed a high-content image-based screen and quantitative multivariate analysis pipelines robust to heterogeneity to extract single-cell and organoid features using pancreatic progenitor organoids. Among the 54 hit compounds, we found that GSK3A/B inhibition via WNT signaling has a global reversible effect on cell identity, repressing pancreatic progenitor markers and inducing a poised state of progenitors transitioning to acinar cells. We show that additional FGF repression enables further differentiation of acinar cells recapitulating pancreatic acini morphogenesis and functions . This dataset compares human pancreas organoids produced from pluripotent stem cells by RNA-Seq in expansion conditions in the presence of DMSO (control) to those exposed for 7 days to CHIR99021 or CHIR99021 in the absence of the FGF2 normally included in the expansion medium.

scRNAseq of AKP Mex3a KO mouse colorectal organoids in FOLFIRI treatment

Project description:Mex3a is an RNA binding protein of unknown function. To elucidate the contribution of Mex3a to tumoral heterogeneity, Mex3a KO organoids engineered by CRISPR were sequenced in three different conditions. Live organoids (DAPI negative) were sorted in Control, after 2 days of FOLFIRI and after 5 days of treatment. Two WT organoids (parental and a derived clone) and two KO (KO1 and KO2, two independent clones) were used for this experiment.

scRNAseq of mouse colorectal organoids in FOLFIRI treatment

Project description:The aim of the experiment is to elucidate changes in tumor heterogeneity upon chemotherapy treatment. The experiment includes non-treated samples, samples right after chemotherapy treatment (FOLFIRI) and organoids recovered from FOLFIRI. It was conducted in two different genetic backgrounds, AKP (Apc KO, KrasG12D and P53 KO) and APS (Apc KO, P53 and Smad4KO). In addition to that, the organoids carry an inducible Cre-ERT2 knock-in allele in the mex3a locus. Upon 4-OH-Tamoxifen induction, Mex3a cells will recombine the tracing allele stop-TdTomato, enabling the tracing of this subpopulation. To understand the fate of the traced cells, samples right after chemotherapy and in the recovery setting were sorted based on their tomato expression. This enables a single cell tracing experiment.

Transcriptional dysregulation associated with chromatin accessibility of iPSC and hepatocytes derived from a Cornelia de Lange syndrome patient (scRNA-Seq) [N]

Project description:Cornelia de Lange syndrome (CdLS) is a rare genetic disease associated with cohesinopathy. A novel iPSC line was generated from the CdLS patient carrying a heterozygous missense point-mutation of the NIPBL gene. iPSC lines prepared from the healthy parents and the mutation-corrected isogenic cell lines are used as the respective controls. Upon differentiation into hepatocytes, the patient-derived iPSC demonstrate the capacity to express hepatocyte-specific marker transcripts and the respective proteins, however, the efficiency of differentiation is significantly inferior to those of the respective controls, demonstrated by single-cell RNA sequencing and immune-fluorescent analyses. Global change of transcriptome in the patient-derived iPSC relative to the control cells is associated with altered chromatin accessibility, assessed by RNAseq combined with ATACseq analysis. Differentially down-regulated genes in the patient-derived iPSC, in particular, are those coding for proteins related to neural differentiation and transcription factors, while up-regulated genes contain some of antisense RNA coding genes, pseudo genes and long non-coding RNAs. Some of the differentially regulated genes are consistent with the altered chromatin accessibility and this observation is consistent during hepatocyte differentiation. Thus, the mutation in the NIPBL gene of the CdLS patient could be responsible for defects of differentiation primarily due to alteration of chromatin accessibility.

Project description:We correlated comprehensive T cell phenotyping data from peripheral blood to the corresponding genotype of different disease-associated and T cell related SNPs. This revealed significantly increased frequencies of naive CD4+ T cells (CD4+ TN) and T helper 17 (TH17) cells in carriers of intergenic SNP rs56258221 (BACH2/MIR4464) as compared to non-carriers.
