RNA-seq of healthy individuals that received placebo or gentamicin prior to YF17D vaccination

Project description:This study investigates how the baseline expression level of genes impact symptomatic outcome of flaviviral infection. Before given the YF17D vaccine, whole blood was extracted into tempus tubes from vaccinated subjects. Thereafter, the subjects were assessed if they experienced adverse events (or symptoms). 27 subjects (n=19 symptomatic, n=8 asymptomatic) were processed according to manufacturer's protocol. Transcript expression was then evaluated by Affymetrix Human GeneChip 2.0 ST array, performed at Duke-NUS Genome Biology Core Facility. Data analysis and processing was performed using Partek software and enriched pathways determined by Reactome database from Enrichr.

Microarray analysis of healthcare workers that received the COVID-19 mRNA vaccination

Project description:RNA was extracted from whole blood of subjects collected in Tempus tubes prior to COVID-19 mRNA booster vaccination. D01 and D21 correspond to samples collected at pre-dose 1 and pre-dose 2 respectively. RNA was also extracted from blood collected at indicated time points post-vaccination. DB1, DB2, DB4 and DB7 correspond to booster day 1 (pre-booster), booster day 2, booster day 4 and booster day 7 respectively. The case subject experienced cardiac complication following mRNA booster vaccination. We performed gene expression analysis of case versus controls over time.

Project description:Samples were collected from the DEN210 study, a phase IIb clinical trial evaluating two doses of TAK003, a tetravalent dengue vaccine, administered 90 days apart in healthy adult participants with and without prior DENV infection (NCT03746015). RNA was extracted from whole blood collected in Paxgene tubes from volunteers at Day 1, 4, 6, 90, 94 and 96. Day 1 and Day 90 samples were collected prior to administration of first and second TAK-003 vaccine dose. We performed gene expression analysis in dengue seronegative and seropositive individuals over time.

CITE-seq dataset for bench marking countASAP: A Lightweight, Easy to Use Python Package for Processing ASAPseq Data

Project description:A recently developed technique, transposase-accessible chromatin with sequencing (ATAC) with select antigen profiling by sequencing (ASAPseq), provides a combination of chromatin accessibility assessments with measurements of cell- surface marker expression levels. While software exists for the characterization of these datasets, there currently exists no tool explicitly designed to reformat ASAP surface marker FASTQ data into a count matrix which can then be used for these downstream analyses. To address this, we created CountASAP, an easy-to-use Python package purposefully designed to transform FASTQ files from ASAP experiments into count matrices compatible with commonly-used downstream bioinformatic analysis packages. This dataset is only the CSP layer of a CITE-seq well. We use this data to benchmark our tool (countASAP) against existing tools such as Kallisto and Cell Ranger. ASAP-seq data could not be directly used for this cross platform benchmarking since the latter tools are explicitly designed to support alignment of CITE-seq feature barcodes but not those from ASAP-seq.
