ABSTRACT: This scRNA-seq data resource contains auto-annotated anndata for gastrointestinal organoids derived from tissue biopsies. It consists of around 10,000 cells from 3 individuals. Samples were either stimulated with IFNG or controls.

Project description:Molecular characterization of tissue-resident memory T cells cultured with or without donor-matched adult stem cell-derived intestinal organoids. Blood derived immune cells were also isolated and cultivated with autologous intestinal organoids for comparison and characterization. All conditions were derived from 3 human individuals and all samples were sequenced after 24h of in vitro culture. Data provides insights on circulating and tissue-resident immune cell populations, how these differentially interact with the epithelium and how these interactions shape both immune and epithelial cell states.

E171-induced Toxicity in Human iPSC-Derived Colon Organoids: Effects on Cell Viability, ROS Generation, DNA Damage, and Gene Expression Changes

Project description:Food-grade titanium dioxide (E171) is a widely used food additive whose safety is debated, particularly concerning its genotoxic effects. This experiment describes E171-induced effects on iPSC-derived colon organoids and evaluates the dose-response to 10, 100, 250, and 1000 µg/mL of E171 following 24 hours of exposure. Whole genome RNA sequencing was performed to assess molecular mechanisms and effects of E171 on the gene expression of human iPSC-derived colon organoids to better understand the potential mode of action of its adverse effects.

A high-resolution single-cell multiomic atlas of the human fetal lung - Organoid

Project description:Individual TFs were overexpressed in fetal lung tip organoids from a doxycycline-inducible construct for 3 days, and organoids were maintained in the self-renewing (tip cell-promoting) medium throughout to rigorously assay the lineage-determining competence of the TF, followed by scRNA-seq. ASCL1, NEUROD1, and NEUROG3 were selected as key neuroendocrine regulators. We also selected the GHRL+ NE-specific RFX6 and NKX2.2, the pan-NE PROX1, and, as controls, the basal cell-specific TFs DeltaNTP63, TFAP2A, PAX9, and mNeonGreen-3xNLS.

Proteomic profiling of murine biliary-derived hepatic organoids and their capacity for drug disposition, bio-activation and detoxification

Project description:Hepatic organoids are a recent innovation in in vitro modelling. Initial studies suggest organoids better recapitulate the liver phenotype in vitro compared to pre-existing proliferative cell models. However, their propensity for drug metabolism and detoxification remains poorly characterised. A global proteomic profiling of undifferentiated and differentiated hepatic murine organoids and donor-matched livers was therefore performed to assess both their similarity to liver tissue and DMET expression. iTRAQ analysis revealed 4,405 proteins commonly detected across all sample types. Differentiation of organoids significantly increased the expression of multiple CYP450s, phase II enzymes, liver biomarkers and hepatic transporters. While the final phenotype of differentiated organoids is distinct from liver tissue, they contain multiple DMET proteins necessary for liver function and drug metabolism, such as CYP450 3A, GSTA and MDR1A. Hepatic organoids may therefore represent an attractive novel model for hepatotoxicity testing, although further experimentation, optimisation and characterisation is needed relative to pre-existing models to fully contextualise their use as a putative in vitro model of DILI.

RNA-seq of intestinal organoids treated with the complement C5a receptor 1 (C5aR1) antagonist PMX205 with or without irradiation

Project description:In this project, we aimed to examine gene expression changes in intestinal organoids treated with the complement C5a receptor 1 (C5aR1) antagonist PMX205 either with or without irradiation. Intestinal organoids from wild-type C57BL/6 mice were cultured and plated. The following day, the media was supplemented with 5 μg/ml of PMX205 or a vehicle control, and after one hour, organoids were subjected to either 0 Gy or 9 Gy of radiation. Samples were collected after 24 and 48 hours, and RNA was extracted and processed for RNA sequencing.
