ScRNA-seq of organoids injected subcutaneously into C57BL/6 mice. Mice were treated with CD4 depletion antibody, CD8 depletion antibody or IgG control

ABSTRACT: Genetically engineered organoids with the genetic background VBPNA were injected subcutaneously into immunocompetent mice. The mice were treated with CD4 T cells depletion antibody, CD8 T cell depletion antibody or IgG control. The tumors sizes were measured weekly. The intent of the experiment was to determine if the distinct T cell population have an effect on tumor growth, cancer cell state and immune cells.

Project description:BRAF mutant colorectal cancer displays a unmet clinical need with poor overall survival. Here we modeled this cancer in the murine system and created organoids with Braf activation mutation, Trp53 deletion and Nicd1 expression. Additionally, we created cell lines that have a Apc deletion (VBPNA) or Ctnnb1 activation mutation (VBPNC). These mutations activate the WNT pathway which plays a critical role in the tumor progression but is under-explored in BRAF mutated colorectal cancer. To investigate the effect of the WNT pathway genes mutations on the cancer cell state and the tumor microenvironment, we performed CITE-seq.

Single-cell RNA-sequencing of murine colorectal cancer tumors

Project description:Murine adenocarcinoma models VAKPS (Villin1-CreER Apc-fl/+ Kras-G12D/+ Trp5-3fl/fl Smad4-fl/fl) and VKPN (Villin1-CreER Kras-G12D/+ Trp53-fl/fl Rosa26-N1icd/+) were injected into mice to grow into subcutaneous tumors. Tumors were profiled through multiplexed single-cell RNA-sequencing.

Placental infection single-cell and single-nuclei maps

Project description:This resource comprises a single-cell multi-lineage map of first trimester infected placental cells. We have included data from both uninfected cells and cells infected with three pathogens known to cause maternal and fetal disorders: Plasmodium falciparum, Listeria monocytogenes, and Toxoplasma gondii. We also generated single-nuclei map of infected trophoblasts and their corresponding controls. Furthermore, we created a single-nuclei reference dataset containing information from uninfected primary placental organoids as well as organoids infected with P. falciparum. Additionally, we conducted sequencing at a single-cell level for P. falciparum parasites that were bound to the placenta (pf_b), parasites unbound to the placenta (pf_nb), and parasites that were cultured in vitro (pf_iv).

Comparison of different hashing methods on human PBMCs and primary mice tissues

Project description:the aim 1 was to evaluate hashing (sample multiplexing) accuracy of TotalSeq-B antibodies and CellPlex (a multiplexing solution from 10x Genomics) on 2 pools of PBMCs from 3 different donors. Thus the genetic difference between donors was used as a ground truth for sample demultiplexing based on antibody or lipid hashing hashing. the aim 2 was to evaluate TotalSeq antibody and lipid hashing on different mice primary tissues using different hashing protocols.

Charting the age-altered thymic epithelial cell differentiation by lineage tracing from a beta 5-t expressing TEC progenitor

Project description:TEC progenitors that express beta 5-t contribute to both the cortical and medullary TEC compartments. Our initial experiments across ageing thymi identified a population of potential progenitor TECs which expanded with age, and appears to be a progenitor population for mTEC. These lineage tracing experiments are designed to chart the altered differentiation and senescence of mTEC progenitors with age.

Single-cell RNA sequencing and single-cell CRISPR screens of interacting natural killer and blood cancer cells

Project description:To profile the cell states of interacting natural killer (NK) cells and blood cancer cells, we cultured 26 different cell lines representing diverse hematologic neoplasms either alone or with NK cells derived from three healthy human donors. After 24 h co-culture, we labeled the cells from each monoculture or co-culture condition with oligonucleotide-conjugated antibodies against ubiquitously expressed surface proteins (with different oligonucleotide for each mono- or co-culture), enabling multiplexing in the scRNA-seq using the cell hashing method. We additionally performed pooled CRISPR screens with a single-cell transcriptome readout using the CROP-seq platform in blood cancer cells cultured either alone or in the presence of NK cells to study the effects of perturbing genes that influenced sensitivity to NK cell killing in genome-scale CRISPR screens.

NKp44/HLA-DP-dependent regulation of CD8 T cell clonality by NK cells

Project description:NK cells are increasingly recognized for their modulation of adaptive T cell responses; however the mechanisms by which NK cells modulate immune responses in human are unclear. Here we report that NKp44+ NK cells regulate CD8+ T cell expansion in an HLA-DP haplotype-dependent process. HLA-DP expression was significantly upregulated on CD8+ effector T cells, in particular in HCMV+ individuals. NK cells were activated in vitro through NKp44 by HLA-DP+ CD8+ T cells expressing NKp44-binding HLA-DP haplotypes. In individuals homozygous for non-NKp44-binding HLA-DP haplotypes, larger frequencies of HLA-DP+ CD8+ T cells were observed, and these specifically included hyper-expanded CD8+ T cell clones that were not observed in individuals encoding for NKp44-binding HLA-DP haplotypes. These data identify a pathway by which NKp44+ NK cells can edit CD8+ T cell effector populations in an HLA-DP haplotype-dependent process and prevents the generation of hyper-expanded T cell clones, which have been suggested to have increased potential for autoimmunity.

Timecourse analysis of human colorectal cancer organoids under FOLFIRI chemotherapy

Project description:Two human colorectal cancer organoids derived from liver metastasis of the same patient were grown for seven days, then treated with FOLFIRI chemotherapy in vitro and sampled at different timepoints for single-cell RNA-sequencing. Time points include 0 h, 12 h, 24 h, 48 h, 72 h and 120 h on-treatment as well as 12 h, 24 h, 48 h and 72 h washout after a 72 h treatment period. Samples were multiplexed using hashtag oligos prior to sequencing.
