Project description:Fetal lung samples at 12–20 post conception week (pcw) from the HDBR, up to 0.5cm3 in size, were embedded in OCT and flash-frozen in dry-ice cooled isopentane. Twelve-micron cryosections were cut onto Visium slides, haematoxylin and eosin stained and imaged at 20X magnification on a Hamamatsu Nanozoomer 2.0 HT Brightfield. These were then further processed according to the 10X Genomics Visium protocol, using a permeabilization time of 18 min for 12–17 pcw samples and 24 min for 19 pcw and older samples. Images were exported as tiled tiffs for analysis. Dual-indexed libraries were prepared as in the 10X Genomics protocol, pooled at 2.25 nM and sequenced in 4 samples per Illumina Novaseq SP flow cell with read lengths of 28 bp for R1, 10 bp for i7 index, 10 bp for i5 index, 90 bp for R2.

Project description:Multiple distinct cell types of the human lung and airways have been defined by single cell RNA sequencing (scRNAseq). Here we present a multi-omics spatial lung atlas to define novel cell types which we map back into the macro- and micro-anatomical tissue context to define functional tissue microenvironments. Firstly, we have generated single cell and nuclei RNA sequencing, VDJ-sequencing and Visium Spatial Transcriptomics data sets from 5 different locations of the human lung and airways. Secondly, we define additional cell types/states, as well as spatially map novel and known human airway cell types, such as adult lung chondrocytes, submucosal gland (SMG) duct cells, distinct pericyte and smooth muscle subtypes, immune-recruiting fibroblasts, peribronchial and perichondrial fibroblasts, peripheral nerve associated fibroblasts and Schwann cells. Finally, we define a survival niche for IgA-secreting plasma cells at the SMG, comprising the newly defined epithelial SMG-Duct cells, and B and T lineage immune cells. Using our transcriptomic data for cell-cell interaction analysis, we propose a signalling circuit that establishes and supports this niche. Overall, we provide a transcriptional and spatial lung atlas with multiple novel cell types that allows for the study of specific tissue microenvironments such as the newly defined gland-associated lymphoid niche (GALN).

Project description:Large animal models for Duchenne muscular dystrophy (DMD) are indispensible for preclinical evaluation of novel diagnostic procedures and treatment strategies. To evaluate functional consequences of Duchenne muscular dystrophy (DMD) in skeletal muscle and myocardium, we used a new genetically engineered dystrophin KO pig model displaying hallmarks of human DMD. Heart and skeletal muscle tissue samples of DMD pigs and wild-type (WT) controls at three different ages were analyzed by label-free proteomics.

Project description:This study includes single-cell RNA sequencing of human samples across ERCC6L2 disease (ED), Shwachman-Diamond syndrome (SDS), acute myeloid leukemia (AML), and healthy controls. ED, SDS, and AML samples were processed for single-cell capture, followed by library preparation and sequencing. Sequencing reads were processed through standard pipelines, including quality control, alignment, and quantification, to generate expression matrices. The dataset contains processed single-cell gene expression data, and curated metadata describing sample identity, cell populations, and disease classification. Related raw sequencing files will be available at FEGA.

Project description:Lipedema is a chronic, progressive adipose disorder affecting predominantly women, characterized by painful, symmetrical accumulation of subcutaneous fat in the limbs, and typically resistant to diet or exercise. The underlying pathophysiology of advanced stages remains poorly defined, and no validated biomarkers or molecular targets currently guide diagnosis or therapy. In this observational study, we employed a comprehensive multi-omics strategy to investigate the molecular and metabolic landscape of late-stage lipedema in female patients. Genome-wide DNA methylation profiling revealed over 5,000 differentially methylated CpG sites, impacting genes involved in receptor tyrosine kinase signaling, phospho-metabolism, and immune regulation. Transcriptome analysis identified pronounced downregulation of mitochondrial functions, including oxidative phosphorylation, the tricarboxylic acid (TCA) cycle, and fatty acid β-oxidation, along with sirtuin pathway disruption and extracellular matrix remodelling. Integrative analysis pinpointed AKT1, a serine/threonine kinase involved in metabolism and survival, as a putative central regulator. A hypomethylated promoter region in AKT1 was associated with increased gene expression and protein phosphorylation. Metabolomic profiling of adipose tissue revealed altered levels of AKT1-linked metabolites, including L-arginine, NADP, ATP, guanosine, glycerol, and glutamate, suggesting coordinated dysregulation of amino acid metabolism, redox homeostasis, and energy production. Trans-omic network analysis further confirmed AKT1 as a central metabolic hub integrating epigenetic, transcriptomic, and metabolic alterations. Our findings identify epigenetically activated AKT1 signaling as a potential pathogenic driver of metabolic reprogramming in advanced lipedema and propose AKT1 as a candidate biomarker and therapeutic target to support disease stratification and intervention strategies.

Project description:In this study, an α2(VI) deficient mouse (Col6α2-KO) model was used to examine the role of Type VI collagen in oral tissues. To examine bone properties, µCT was employed, and bone volume and bone mineral density (BMD) was measured in oral tissues. To further investigate its molecular basis, proteome analysis was performed using protein extracted from alveolar bone. In addition, alveolar bone loss progression was evaluated with a periodontitis induced model. µCT analysis showed the Col6α2- KO mice had less volume of alveolar bone, dentin and dental pulp, while the width of periodontal ligament (PDL) was greater than WT. The BMD in alveolar bone and dentin were elevated in Col6α2-KO mice compared with WT. Our proteome analysis showed significant changes in proteins related to ECM organization and elevation of proteins associated with biomineralization in the Col6α2-KO mice. In induced periodontitis, Col6α2-KO mice had greater alveolar bone loss compared to WT. In conclusion, Type VI collagen has role in controlling biomineralization in alveolar bone and that changes in the ECM of alveolar bone could be associated with greater bone loss from periodontitis.

Project description:Benzene is known to be a common toxic industrial chemical, and prolonged benzene exposure may cause nervous system damage. At present, there were few studies on benzene-induced neurological damage. This research aimed to identify protein biomarkers to predict central nervous system damage of benzene poisoning. We established a benzene poisoning model of C57 mice by gavage of benzene-peanut oil suspension and identified differentially expressed proteins (DEPs) in brain tissue using TMT proteomics. The results showed a significant weight loss and decrease in leukocyte and neutrophil counts in benzene poisoning mice compared to the control group. We also observed significant cerebral oedema and enhanced basophilic of neurons in the hippocampus in benzene poisoning group of mice. TMT proteomic results showed that a total 6985 proteins were quantified, with a Fold Change (FC) > 1.2 (or <1/1.2) and P value <0.05 were considered as DEPs. Compared with the control group, we identified 43 DEPs, comprising 14 upregulated and 29 downregulated proteins. KEGG pathway analysis showed that the candidate proteins were mainly involved in cholesterol metabolism, complement and coagulation cascades, african trypanosomiasis, PPAR signaling pathway and vitamin digestion and absorption. Three proteins, 2-hydroxyacylsphingosine 1-beta-galactosyltransferase (UGT8), Apolipoprotein A-I (APOA1) and Complement C3 (C3) were validated using immunoblotting and immunohistochemical. In conclusion, our results may provide some molecular biomarkers for identifying the nervous system damage of benzene poisoning.

Project description:This repository contains single-nucleus gene expression profiling from 48 mouse livers of the Four Core Genotypes cross. By crossing mice with both a deletion of the sex-determining factor Sry on the Y-chromosome and a transgenic insertion of Sry on Chromosome 3, four combinations of gonadal (testis or ovaries) and chromosomal (XX or XY) are generated, namely XYSry-Chr3Sry+ (gonadal and chromosomal males), XYSry- (gonadal females, chromosomal males), XX (gonadal and chromosomal females), XXChr3Sry+ (gonadal males, chromosomal females). The transgenes are on a C57BL6 genetic background. From all four genotypes, whole livers were dissected and flash frozen, followed by nuclear extraction and fixation for sci-RNA-seq3.
