Project description:Osteosarcoma (OS) is a common primary bone malignancy that is characterized by high degree of aneuploidy, gene amplification, and multiple unbalanced chromosomal rearrangements. The human osteosarcoma U-2 OS and Sa OS cells lines have been generated more than three decades ago and are used in a wide spectrum of biomedical research. Nevertheless, and despite scattered information about their genetic context, no comprehensive comparative study of their transcriptome profile has been reported to date. The aim of this study was to elucidate common molecular characteristics of the two cell lines as well as differences in their expression profile. Thus the genome wide gene expression profile of the Sa OS cells was compared with reference RNA of U-2 OS cells. These results may provide the basis for future studies and illuminate the molecular differences of the two widely used cell lines.

Project description:Zinc deficiency is detrimental to organisms highlighting its role as an essential micronutrient contributing to numerous biological processes. To investigate the underlying molecular events invoked by zinc depletion we performed a temporal analysis of transcriptome changes observed within zebrafish gill. This tissue represents a model system for studying ion absorption across polarised cells as it provides a major pathway for fish to acquire zinc directly from water whilst sharing a conserved zinc transporting system with mammals. Zebrafish were treated with either zinc-depleted (water = 2.61 μg L-1; diet = 26 mg kg-1) or zinc-adequate (water = 16.3 μg L-1; diet = 233 mg kg-1) conditions for two weeks. Gill samples were collected at five time points and transcriptome changes analysed in quintuplicate using a 16K oligonucleotide array. Global transcript levels were measured in zebrafish gills using a oligonucleotide array either zinc-depleted or zinc-adequate diet. Project description:The effect of chloroquine on mosquitoes transcript abundance was assayed by comparing gene expression between mosquitoes fed on a blood meal containing 50 mg/Kg of chloroquine and those that had fed on a normal blood meal. Pools of 50 midguts were dissected and were hybridize with MMC1 (or 20K) microarrays. <br><br>Anopheles gambiae female mosquitoes were blood fed on BALB/c mice infected with P. berghei and intraperitonally pre-treated with 50 mg/kg of chloroquine. As controls, mosquitoes were blood fed on untreated P. berghei infected mice.<br><br>Mosquitoes were collected 24 hours post-blood feeding and pools of 50 midguts were dissected and processed for hybridization with MMC1 (or 20K) microarrays.Two different biological experiments were performed for each treatment.

Project description:Remaining adult bees in colonies suffering from CCD at apiaries in Florida, California and Pennsylvania were collected during the winter of 2006-2007. The health of CCD colonies was scored at the time of collection as either ï¾severeï¾ or ï¾mildï¾ depending on the apparent strength of the colony. ï¾Historicalï¾ bees, collected prior to the appearance of CCD and hence ostensibly healthy, were collected in 2004 and 2005 from colonies set up on new equipment and not receiving any miticide treatments from apiaries of The Pennsylvania State University near State College, PA. A combination looped, common-reference microarray design was used to compare historical and CCD samples with each other; a blend of RNA isolated from healthy colonies (collected near Urbana, IL in July 2007) served as reference. The microarray experiment compared the guts of bees from mildly and severely afflicted colonies collected in apiaries experiencing CCD on the East Coast (Florida and Pennsylvania) and West Coast (California) with a common reference.

Project description:To identify mRNAs associated with human PUM2 protein, we used a modified Ribonucleoprotein-ImmunoPrecipitation Microarray (RIP-Chip) approach on HeLa S3 cancer cells that express PUM2. PUM ribonucleoprotein (RNP) complexes were captured from cell-free extracts with specific anti PUM2 antibody coupled to protein A sepharose beads, and then eluted with SDS-EDTA. To control for non-specifically enriched RNAs, the same procedure was performed with beads that were not coupled with immunoprecipitating antibodies (mock samples). Total RNA was isolated from cell extracts and immunopurified samples with the mirVanaTM PARISTM kit (Ambion). RNA was quantified with a NanoDrop device (Witeg AG). Poly-adenylated RNAs were amplified in the presence of aminoallyl-UTP with Amino Allyl MessageAmp II aRNA kit (Ambion). For this purpose, 500 ng total RNA from extracts and half (50-100 ng) of the immunopurified RNAs were used for amplification. 8 ug of the amplified RNAs (aaRNA) were fluorescently labeled with NHS-monoester Cy3 and Cy5 dyes (GE HealthSciences), except for mock RNA samples, where an aaRNA amount proportional to the yield obtained from corresponding PUM affinity isolates was used.For PUM2 RIPs, we performed four biological replicates but omitted the dye swaps due to the lower aaRNA obtained after amplification (~10 ug aaRNA from PUM2 RIPs, 9 ug aaRNA from mock RIPs). The Cy3- and Cy5-labeled aaRNA samples were mixed and hybridized to human cDNA microarrays. Detailed methods for microarray experiments are available at http://cmgm.stanford.edu/pbrown/protocols/index.html. cDNA microarrays were produced by the Stanford Functional Genomic Facility and contained 43,197 human probes representing 26,524 Unigene cluster IDs (12,466 ENSEMBL annotated genes) spotted on Corning Ultra GAPS slides. Spotted cDNAs were cross-linked with 65 mJ of UV irradiation on slides, which were then post-processed for 1 hour at 42°C in pre-hybridization solution (5x SSC, 0.1% SDS, 0.1 mg/ml BSA), washed twice in 400 ml of 0.1x SSC for 5 min, dunked in 400 ml ultrapure water for 30 sec, and dried by centrifugation at 550 rpm for 5 min. Slides were used the same day. Cy3- and Cy5-labeled aaRNA probes were mixed and applied to arrays in hybridization solution (3x SSC, 20 ug poly(A) RNA [Invitrogen], 20 ug yeast tRNA [Invitrogen], 20 ug Human Cot-1 DNA [Invitrogen], 20 mM HEPES [pH 7.0] and 0.3% SDS) for 18 h at 65°C. The arrays were then washed sequentially in 400 ml of 2x SSC with 0.1% SDS, 1x SSC, and 0.2x SSC. The first wash was performed for 5 min at 65°C, the subsequent washes were performed for 5 min at RT. The arrays were dried by centrifugation and immediately scanned with an AxonScanner 4200A (Molecular Devices). Data were collected using GENEPIX 5.1 (Molecular Devices). Arrays were normalized computationally by the Stanford Microarray Database (SMD). The data were filtered for signal over background of greater than 1.5 in the channel measuring aaRNA from extract, and only features that met these criteria in > 50% of the arrays were included for further analysis. Log2 median ratios were retrieved and exported into Microsoft Excel. To identify transcripts that were specifically enriched by association with PUM2, we performed two class Significance Analysis of Microarrays (SAM) on median centered arrays. Project description:Sexual differentiation in vertebrates is initiated during embryogenesis and leads to the development of individuals into phenotypic males or females. The molecular pathways showing sexual dimorphic patterns have been principally investigated in the gonads. In other organs, much less is known about the gender-associated pattern of gene expression. The brain plays a coordinating role on sexual function in both genders including regulation of reproductive development and maturation through the synthesis of neuropeptide hormones and the regulation of sexual behavior in both males and females. In this study, we aimed at identifying molecular pathways regulated in a gender specific manner in breeding zebrafish in order to generate a greater understanding of the gender specific physiology of the brain. To do so, we measured the gene expression profiles of individual brains of 6 males and 5 females using a 17k oligonucleotide microarray, and interrogated the dataset for genes showing a gender-specific gene expression profile. 42 genes were found to be differentially expressed between males and females from which 18 genes were over-expressed in males and 24 genes were over-expressed in females. Sexually mature fish (6 males and 6 females) were kept in a 15L tank and allowed to breed naturally. After a 20-day period, fish were sacrificed humanly and the brain was extracted, fixed in RNAlater (Ambion) and stored at -20oC until required for microarray analysis. RNA was extracted using the TRI reagent method followed by a LiCl precipitation (Sigma) according to the manufacturer's instructions. Total RNA was amplified and labeled using the Amino Allyl MessageAmp aRNA amplification kit (Ambion). A reference design was used for the array hybridizations. Array analysis was performed according to established protocols (described in Santos et al., 2007) and the data was extracted and queried for differences in gene expression profiles between genders.
