Single-Cell RNA Sequencing of Mouse Synovial Tissue Across Developmental Time Points

ABSTRACT: Synovial joints harbor a protective lining layer, consisting of fibroblasts and macrophages, which form an epithelial-like barrier. In inflamed joints, lining macrophages regulate both early inflammatory cell influx and resolution. Despite these critical functions, it is currently unknown at what stage during development the synovial macrophage lining is established, and which signals drive this process.

Single-cell RNA and BCR sequencing of naive B cells cultured in IgG class-switching polarising conditions

Project description:Naive B cells (CD27-IgD+) were obtained from 3 healthy controls and cultured in vitro under anti-IgM, CD40L and IFN-gamma to polarise class-switching towards IgG isotypes. Single-cell RNA and BCR sequencing libraries were prepared at Day 0 (before addition of stimuli), Day 3 and Day 6 of the cell culture time-course. This is intended as a dataset to validate a new computational method sciCSR in enumerating productive and sterile immunoglobulin transcripts as indicators of B cell class switching and maturation dynamics.

Single-cell RNA sequencing of human pluripotent stem cell-derived RGC-enriched retinal cells generated from hESC and hiPSC retinal organoids

Project description:This study investigates the differentiation of retinal ganglion cells (RGCs) from human pluripotent stem cells (hPSCs) to optimise and characterise in-vitro RGC generation. Retinal organoids were derived from a human embryonic stem cell line (H9) and a laboratory-established human induced pluripotent stem cell (hiPSC) line. For each stem cell line, two independent passages of cells were generated as biological replicates (n = 2 per line). To assess transcriptional diversity and differentiation efficiency, organoids were harvested at day 40 of differentiation, dissociated into single cells, and cultured for an additional 14 days to enrich for RGCs. Following enrichment, single-cell suspensions were processed using the 10x Genomics Chromium platform and sequenced on an Illumina NovaSeq X Plus. The resulting single-cell transcriptomes provide a molecular snapshot of RGC differentiation from hPSCs and enable comparison between hESC- and hiPSC-derived retinal lineages. The data contribute to refining differentiation protocols and improving reproducibility of stem-cell-derived retinal models. Raw BCL files were processed at the Australian Genome Research Facility (AGRF) using Illumina’s standard pipeline to generate FASTQ files. FASTQs were additionally processed with Cell Ranger v7.1.0 (10x Genomics) using the GRCh38/Ensembl v109 reference to produce unfiltered gene-by-cell UMI count matrices in standard 10x sparse format (barcodes.tsv.gz, features.tsv.gz, matrix.mtx.gz), which are provided as processed data in this submission. Raw FASTQ files are also archived in this ArrayExpress submission.

Single cell RNA sequencing of 120h after aggregation mouse gastruloids cultured with different doses of retinol

Project description:We quantified the effects of retinol on the cell type composition of gastruloids with different concentrations of retinol (9, 300, 600 and 1200 nM), at 120 hours after aggregation. These gastruloids were generated from the Rarb2.LacZ reporter cell line and cultured according to the standard protocol. For each retinol condition, , 40-45 gastruloids from each experimental group were collected and dissociated into single cells. Live single cells were sorted using FACS (CytoFlex SRT Beckman Coulter). DAPI-negative and singlet populations were gated and collected (Methods). Single-cell RNA sequencing was done with 10X chromium genomics 3' chemistry.

iPS2-10X-seq experiment on specific clones targeting with an shRNA either SMAD2 or B2M

Project description:We transfected hiPSCs WTC11 with specific shRNAs targeting SMAD2 or B2M. hiPSCs transfected were selected, cultured, and clones were picked and expanded for follow-up validations. Among these validations, we obtained this scRNAseq dataset. We cultured hiPSCs and differentiated them into cardiac organoids for 7.5 days with and without Tetracycline treatment. This experiment allowed to identify the role of SMAD2 during cardiac differentiation.

The intent of the experiment was to determine if the distinct T cell population have an effect on tumor growth, cancer cell state and immune cells.

Single-cell RNA-sequencing of cells from spinal cord central canal region of young adult and aged mice

Project description:The spinal cord neural stem cell potential is contained within the ependymal cells lining the central canal. This neural stem cell potential is known to decline with age in the mouse. Here, we microdissected and dissociated into single cells the central canal region from the spinal cord of 4 young adult (3-to-4-month old) and 4 aged (18-to-19-month old) C57BL/6J mice to profile the transcriptomes of cells in and around the central canal using 10x Genomics technology.

A single cell transcriptome atlas of murine endothelial cells

Project description:The heterogeneity of endothelial cells (ECs), lining blood vessels, across tissues remains incompletely inventoried. We constructed an atlas of >32,000 single-EC transcriptomic data from 11 tissues of the model organism Mus musculus. We propose a new classification of EC phenotypes based on transcriptome signatures and inferred putative biological features. We identified top-ranking markers for ECs from each tissue. ECs from different vascular beds (arteries, capillaries, veins, lymphatics) resembled each other across tissues, but only arterial, venous and lymphatic (not capillary) ECs shared markers, illustrating a greater heterogeneity of capillary ECs. We identified high-endothelial-venule and lacteal-like ECs in the intestines, and angiogenic ECs in healthy tissues. Metabolic transcriptomes of ECs differed amongst spleen, lung, liver, brain and testis, while being similar for kidney, heart, muscle and intestines. Within tissues, metabolic gene expression was heterogeneous amongst ECs from different vascular beds, altogether highlighting large EC heterogeneity.
