Profiling the interactome of oligonucleotide drugs by proximity biotinylation

Project description:Drug-ID applies proximity biotinylation to identify drug-protein interactions inside living cells. The covalent conjugation of a drug molecule with a biotin ligase enables targeted biotinylation of the drug-bound proteome and its identification by SILAC-MS/MS. We investigate the interactome of two well-known small molecule drugs, JQ1 and SAHA, and applied it for the identification of the interactome of RNaseH-recruiting antisense oligonucleotides (ASO). Drug-ID allows to de novo profile the drug-protein interactome under native conditions, directly inside living cells and at the pharmacologically effective concentration of the drug using minimal amount of input material. We apply the technology to study the dose-dependent aggregation of ASOs and the effect of different wing chemistries (LNA, Fluoro, MOE) and ASO lengths on the ASO-protein interactome. Finally, we demonstrate the detection of stress-induced interactome changes (Actinomycin D treatment) in living cells. Particularly broadly applicable in the field of oligonucleotide therapeutics is the in situ variant of the approach, which uses a recombinant biotin ligase and does not require genetic manipulation of the target cell.

Targeting of ibrutinib resistance–driving pathways by miR-28 in ABC-DLBCL

Project description:Diffuse large B-cell lymphoma (DLBCL) is the most common aggressive B-cell lymphoma. Although many patients respond well to R-CHOP immunochemotherapy, those with the activated B-cell (ABC) subtype are often refractory or relapse. Bruton tyrosine kinase (BTK) inhibitors such as ibrutinib have improved outcomes, but acquired resistance limits their long-term efficacy. Here, we modeled the development of ibrutinib resistance in ABC-DLBCL and investigated whether the BCR-signaling regulator microRNA-28 (miR-28) can block this process. Using flow cytometry–based competition assays, multicolor clonal barcoding, transcriptomic profiling, and xenograft models, we found that miR-28 expression impairs the emergence of ibrutinib-resistant ABC-DLBCL cells. Mechanistically, miR-28 interferes with the clonal selection process triggered by ibrutinib treatment and rewires transcriptional programs by downregulating mitochondrial and mTOR signaling pathways critical for resistance development. Furthermore, the miR-28–repressed gene signature associated with ibrutinib resistance correlates with improved survival in ibrutinib-treated patients from the PHOENIX trial cohort with the MCD genetic subtype, which is associated with ABC-DLBCL. Finally, the targeted therapeutic delivery of miR-28 via aptamer-guided nanoparticles suppresses ibrutinib-resistant tumor growth in vivo. These findings identify miR-28 as an effective inhibitor of ibrutinib resistance, underscoring its translational potential as an adjunct strategy in ABC-DLBCL therapy.

Integrating Proteomics and Bioinformatics Methods for the Identification of Breast Cancer Biomarkers Interacting with Telomeric G-Quadruplex

Project description:The identification of reliable biomarkers is imperative for enhancing early detection, prognosis, and treatment of breast cancer. This study investigates a human telomeric dimeric G-quadruplex (G4) model, Tel46, which has been functionalized on Controlled Pore Glass (CPG) support, as a novel tool for biomarker discovery. Tel46 closely mimics multimeric G4 structures found in telomeric overhangs. Utilizing the affinity purification-mass spectrometry (AP-MS) approach, we identified 93 nuclear proteins that interacted with Tel46 in MCF7 breast cancer cells. Functional enrichment analyses revealed that these proteins were linked to DNA replication, repair, and genome stability pathways, which are frequently altered in cancer. To further refine these findings, we integrated AP-MS data with quantitative proteomics, comparing MCF7 and non-tumorigenic MCF10a cells. This approach led to the identification of 27 Tel46 interactors that were overexpressed. The subsequent functional analyses of these proteins revealed their enrichment in DNA replication, damage repair, and genome maintenance pathways, emphasising their potential as cancer biomarkers. Conversely, the downregulated proteins were associated with basic cellular functions such as protein synthesis and cytoskeletal organisation. Subsequent bioinformatics analyses incorporating public cancer genomics and transcriptomics data identified 19 potential biomarkers, including MSH6, MSH2, ESRP1, and WDHD1, which were further linked to poor clinical outcomes in breast cancer subtypes. This study validates the use of Tel46-functionalized CPG as a novel tool for isolating cancer-related proteins and highlights the potential of telomeric G4-interacting proteins as biomarkers for breast cancer diagnosis and therapy. These findings provide a foundation for future research into G4-mediated molecular mechanisms in cancer.
