Single cell RNA seq of human CD3+ splenocytes from humanized mice

ABSTRACT: Comparing human T cell repertoire development in humanized mice using CD34+ cell transplantation in NSG strain versus NSG without murine MHC (DKO). Additionally, comparing two preconditioning protocols: busulfan (BU) versus irradiation (IR). In total 4 groups compared: DKO-BU, DKO-IR, NSG-BU and NSG-IR. 3 CB donors were used to humanize these mice.

Single-cell profiling of peripheral blood mononuclear cells from patients treated with oncolytic adenovirus TILT-123 reveals pre-existing immunity as a predictor of therapy outcomes

Project description:Oncolytic adenovirus Ad5/3-E2F-d24-hTNFa-IRES-hIL2 (TILT-123, igrelimogene litadenorepvec) shows promise as a therapeutic agent capable of causing tumor regression and activating host immunity. A phase 1 clinical study TUNIMO (NCT04695327) assessed its safety as monotherapy in patients with various solid tumors. Through single-cell profiling of peripheral blood, we identified distinct immunological features distinguishing responders from non-responders. Specifically, at baseline, responders demonstrated enhanced cytotoxic markers and stronger immune cell communication networks. Moreover, higher baseline CD16+ monocytes correlated with improved survival, while elevated regulatory T cells predicted poor response. T and B cell evaluation revealed contrasting patterns: higher specific T cells in responders, while elevated memory B cells predicted poor survival. Both cell types showed receptor segments previously associated with other viral responses. These findings emphasize that comprehensive biomarker analysis of peripheral blood should include not only cell frequencies but also transcriptional changes and distinct patterns of cellular and humoral immunity.

scRNA-Seq of human MAIT cells sorted from PBMCs of pancreatic ductal adenocarcinoma patients and healthy controls

Project description:As pancreatic ductal adenocarcinoma (PDAC) is the deadliest solid cancer, and new immunological therapies have only marginally improved patient survival, we aimed at better understainding the immunological fingerprint of this disease. PDAC development involves inflammatory reprogramming and bacterial colonization, conditions that influence the adaptation of mucosa-associated invariant T cells (MAIT). We investigated MAIT signatures in patients with PDAC, chronic pancreatitis (CP), a risk factor for PDAC, and healthy donors (HD) using high-dimensional single-cell techniques, complemented by serum proteomics and multicolor histology. In our manuscript, we identify for the first-time human effector MAIT1 cells likely involved in protecting against PDAC. We characterize the transcriptional, phenotypic, and metabolic signatures of human MAIT1 compared to MAIT17-like cells, their adaptation to the PDAC inflammatory microenvironment, and provide insights into mechanisms underlying MAIT1-mediated protection against PDAC.

Single-cell gene expression analysis of neutrophils from mouse tumors with and without microbial treatment

Project description:We conducted single-cell gene expression analysis of neutrophils from mouse tumors with and without microbial treatment to investigate neutrophil response in the tumor microenvironment (TME). Briefly, tumor-infiltrating Ly6G+CD11b+ neutrophils were isolated from unmanipulated tumors (resting), tumors treated with a vehicle control (control), and tumors treated with S. aureus bioparticles (stimulated) 24 hours after treatment. To survey the whole spectrum of the TME, we also isolated and sequenced non-neutrophil leukocytes in each sample.

Co-culture of synovial tissue dendritic cells with autologous peripheral blood memory T-Cells across Active and Remission RA

Project description:To dissect the precise roles of ST-DC2 clusters and ST-iDC3 clusters in T-cell activation, we co-cultured each cluster separately with autologous memory CD4pos T-cells. FACS-sorted ST-DC2 clusters and ST-iDC3 clusters from synovial tissue of active RA or remission RA were co-cultured for 5 days with FACS-sorted autologous blood memory CD4pos T-cells in the presence of anti-CD3 stimulation to mimic TCR activation. We investigated the frequency and phenotype of the resultant co-culture T-cell populations by carrying out single cell sequencing and analysing the output. It was observed that the DC2 and iDC3 group could differentially support distinct T-Cell populations in both frequency, and transcriptional profile.

Targeted scRNA-seq and AbSeq of human CAR-T cell infusion product from 28 cancer patients

Project description:Immunotherapy using CD19-directed chimeric antigen receptor (CAR)-T cells has shown excellent results for treatment of B-cell leukaemia and lymphoma. To produce CAR-T cells, the patient’s own T cells are isolated from the blood and modified in a laboratory with a genetic vector to express a tumor antigen-directed CAR on its surface. The CAR-T cells are then expanded in numbers and given back to the patient with the aim to eradicate the tumors. However, some patients display primary resistance to CAR-T treatment while others relapse quickly after CAR-T treatment. In this experiment, we seek to understand whether the quality of the individual CAR-T cell product the patients were given can predict outcome to the therapy. We investigate the transcriptional profile of the individual CAR-T infusion products using single-cell RNA sequencing. In this dataset, we identified a T cell subset correlating with response that could be used as an indicator for clinical outcome. Targeted RNA and protein single-cell libraries were obtained using the BD Rhapsody platform (BD Biosciences). In total four separate targeted libraries were produced with 6 patients per library. Sequencing was performed on NovaSeq 6000 S1 sequencer at the SNP&SEQ Technology Platform (Uppsala, Sweden). The raw scRNA-seq data was pre-processed by BD Biosciences using the Rhapsody Analysis pipeline to convert the raw reads into Unique Molecular Identifier (UMI) counts. UMIs are further adjusted within Rhapsody by applying BD’s Recursive Substitution Error Correction (RSEC) and Distribution-Based Error Correction (DBEC) in order to remove false UMIs caused by sequencing or library preparation errors. Pooled samples were deconvoluted using Sample-tag reads. The scRNA-seq and AbSeq counts were loaded, processed and used for clustering and differential gene expression with Seurat v. 4.0.0.

Project description:Processed single-cell datasets from Pdcd1-CreERT2 × Rosa26-tdTomato fate-mapping mice bearing subcutaneous LLC allografts and treated with CTX, anti-PD-1, or both. We provide count matrices, cell-level annotations, and per-cell TCR clonotypes; raw reads for transcriptome, sample-tag, and TCR libraries are deposited under ENA BioProject PRJEB100721. This resource profiles PD-1 lineage cells, highlighting therapy-dependent changes in progenitor-exhausted CD8 T cells and TCR clonotype dynamics.

The role of distinct synovial tissue macrophage populations in shaping synovial tissue microenvironment

Project description:We tested the role of distinct STM populations in the modulation of synovial tissue environment in ex vivo STM-FLS micro co-cultures. We first FACS-sorted total synovial tissue fibroblasts as we described previously from biopsies of RA patients. FLS were seeded at 3000/well alone or in contact with either 3000/well FACS-sorted MerTK/CD206neg or MerTK/CD206pos STMs from patients with active or remission RA respectively for 48h. The modulatory effect on the FLS was evaluated by comparing their expression of 446 immune/stromal genes (scRNAseq BD Rhapsody) 32,141 FLS were evaluated. FLS cells cultured alone exhibited 4 distinct activation states: FLS cluster 1 (FLS1) expressed extracellular matrix proteins (e.g. COL1A1, COL1A2) and TGFb (TGFBI, TGFB3); FLS2 expressed cell adhesion molecules (e.g. ITGB2, SELPLG); FLS3 expressed receptors for TGFb and resolvin (e.g.CMKLR1 and TGFBR1); and FLS4 expressed high levels of glycolytic enzymes and proliferation markers (e.g. LDHA, PGK1, ENO1 and PCNA). Interestingly, upon co-culture with MerTK/CD206neg an additional fifth cluster (FLS5) emerged with inflammatory properties In contrast to inflammatory effect of the MerTK/CD206neg STMs on FLS, the MerTK/CD206pos population, especially that isolated from biopsies of RA patients in sustained disease remission, induced repair response of FLS as manifested by increased expression of collagens (e.g. COL1A) and TGFb response genes (e.g. TGFBI) Importantly, MerTK/CD206neg and MerTK/CD206pos STMs isolated from the biopsies of the same patient (either with active RA or RA in remission) elicited these divergent FLS responses. These suggest that these two distinct STM populations play opposing role in synovium (pro-inflammatory versus protective).

PROS1 released by lung basal cells limits inflammation in epithelial and monocytes during SARS-CoV-2 infection

Project description:The data here represent two Single-Cell experiments performed to understand the roles of PROS1 in bronchial epithelial cells and monocytes, infected by SARS-CoV-2. The CVR EXP5 contains epithelial cultures grown on Air-Liquid Interface as mock or infected by the delta variant of SARS-CoV-2 (Delta B.1.617.2), and cocultures of mock or infected epithelium with CD14 monocytes. Some of these cultures were also supplemented with PROS1, to study the effects of the protein during infection. The CVR EXP1 contains cultures of PBMCs cultured in presence of SARS-CoV-2 variant (BetaCoV/England/02/2020/EPI_ISL_407073 ), with or without PROS1 supplementation. CVR EXP5 libraries were prepared using the Whole transcriptome Analysis and Sample Tag library Preparation kit (BD 633801), as per manufacture’s protocol (2019 version). CVR EXP1 libraries of 399 genes were prepared using BD Rhapsody Targeted mRNA and the Tag Amplification Kit (no. 633774) and primers from the BD Rhapsody Immune response Panel Hs (399 genes, BD 633750), as per manufacture’s protocol.

Adenovirus Serotype 5 Vectors Trigger IL-27-Dependent Inhibitory CD4+ T Cell Responses

Project description:Viral vectors are attractive vaccine platforms that elicit robust innate and adaptive immune responses; however, viral vector vaccine candidates vary greatly in their ability to induce protective immunity. Ad5 vectors elicit robust CD8+ T cell responses but typically characterized by an exhausted phenotype. The mechanisms by which Ad5 vectors induce dysfunctional CD8+ T cells have not been fully elucidated. Here we demonstrate that Ad5 vectors, but not Ad26 vectors, elicit exhausted antigen-specific IL-10+PD1+ CD4+ T cells with a dysfunctional transcriptional profile, and these cells effectively suppress CD8+ T cells responses in vivo. Induction of inhibitory CD4+ T cells by Ad5 vectors was associated with increased IL-27 expression, and IL-27 blockade improved CD4+ T cell polyfunctionality. Together our data highlight a novel role for IL-27 in regulating responses to viral vector vaccines.
