Project description:SORT-seq is a plate-based method of single-cell RNA sequencing (Muraro et al. 2016) is a partially robotized version of the CEL-seq2 protocol (Hashimshony et al. 2016). Synovial membranes from Rheumatoid arthritis' patients yield a relatively robust number of DCs using scRNAseq, we sought to validate this initial finding at protein level. We employed a rigorous gating strategy to sort specific ST DC subsets, developed based on CITEseq analysis, which was then confirmed by index cell plate sort sequencing (SORT-seq).

Project description:Diffuse midline glioma (DMG) is a lethal pediatric brain cancer with limited treatment options. We developed a human brainstem organoid model to study H3.3K27M-driven DMG, enabling formation of patient-like tumors with molecular heterogeneity. To characterize this model, we performed a time-course transcriptomic analysis of healthy organoid development. We then introduced a DMG-inducing plasmid cocktail via electroporation and profiled the resulting tumors using single-cell RNA sequencing. Tumors were treated with GD2 CAR T cells, which were subsequently analyzed by single-cell RNA sequencing to capture treatment responses. Finally, we assessed the role of brain-resident myeloid cells by performing sort-seq on PMP-DMGO cocultures with or without CAR T cell treatment. This platform supports extended in vitro experimentation and reveals immune dynamics relevant for therapy development.

Project description:As pancreatic ductal adenocarcinoma (PDAC) is the deadliest solid cancer, and new immunological therapies have only marginally improved patient survival, we aimed at better understainding the immunological fingerprint of this disease. PDAC development involves inflammatory reprogramming and bacterial colonization, conditions that influence the adaptation of mucosa-associated invariant T cells (MAIT). We investigated MAIT signatures in patients with PDAC, chronic pancreatitis (CP), a risk factor for PDAC, and healthy donors (HD) using high-dimensional single-cell techniques, complemented by serum proteomics and multicolor histology. In our manuscript, we identify for the first-time human effector MAIT1 cells likely involved in protecting against PDAC. We characterize the transcriptional, phenotypic, and metabolic signatures of human MAIT1 compared to MAIT17-like cells, their adaptation to the PDAC inflammatory microenvironment, and provide insights into mechanisms underlying MAIT1-mediated protection against PDAC.

Project description:Background: During the maternal-to-zygotic transition (MZT) vast changes in the embryonic transcriptome are produced by a combination of two processes: elimination of maternally provided mRNAs and synthesis of new transcripts from the zygotic genome. Previous genome-wide analyses of the MZT have been restricted to whole embryos. Here we report the first such analysis for primordial germ cells (PGCs), the progenitors of the germ-line stem cells. Results: We purified PGCs from Drosophila embryos, defined their proteome and transcriptome, and assessed the content, scale and dynamics of their MZT. Transcripts encoding proteins that implement particular types of biological functions group into nine distinct expression profiles, reflecting coordinate control at the transcriptional and posttranscriptional levels. mRNAs encoding germ-plasm components and cell-cell signaling molecules are rapidly degraded while new transcription produces mRNAs encoding the core transcriptional and protein synthetic machineries. The RNA-binding protein, Smaug, is essential for the PGC MZT, clearing transcripts encoding proteins that regulate stem cell behavior, transcriptional and posttranscriptional processes. Computational analyses suggest that Smaug and AU-rich element binding-proteins function independently to control transcript elimination. Conclusion: The scale of the MZT is similar in the soma and PGCs. However, the timing and content of their MZTs differ, reflecting the distinct developmental imperatives of these cell types. The PGC MZT is delayed relative to that in the soma, likely because relief of PGC-specific transcriptional silencing is required for zygotic genome activation as well as for efficient maternal transcript clearance. There are 26 samples in total, including 1-to-3 hour, 3-to-5 hour, 5-to-7 hour PGCs in wild type and smaug mutant flies and 1-to-3 hour somatic cells in wild type flies. Except for the 1-to-3 hour and 3-to-5 hour smaug mutant PGCs which have three replicates, all the other samples have four replicates.

Project description:Embryonic stem cells (ESCs) and primordial germ cells (PGCs) express many pluripotency-associated genes, but ESCs do not normally undergo conversion into PGCs. Thus, we predicted that there is a mechanism that represses PGC-related gene expression in ESCs. Here we identify genes involved in this putative mechanism, by using an ESC line with a Vasa reporter for an RNAi screen of transcription factor genes expressed in ESCs. We identify 5 genes that result in the expression of Vasa when silenced. Of these, Max is the most striking. Transcriptome analysis reveals that Max knockdown (KD) in ESCs results in selective, global derepression of germ-cell-specific genes. Max interacts with histone H3K9 methyltransferases and associates with the germ-cell-specific genes in ESCs. In addition, Max-KD results in a decrease in histone H3K9 dimethylation at their promoter regions. We propose that Max is part of a protein complex that acts as a repressor of germ-cell-related genes in ESCs. Gene expression profile of Vasa-positive cells isolated from Max knockdown ESCs was compared to that of normal ESCs and in vivo PGCs. As an ESCs sample, a mouse embryonic stem cell line that carries a Venus reporter driven by the Vasa gene promoter (VV3) was used for this study. VV3 ESCs were transfected with non-silencing negative control siRNA (AllStars) or siRNA against the Max gene. Vasa-positive cells were purified using fluorescence-activated cell sorting (FACS). As a PGCs sample, a mouse strain that carries a germ-cell-specific GFP reporter (Oct4M-NM-^TPE-GFP) was used. PGCs were also purified using FACS. RNA samples were isolated from each sample and labeled and hybridized to Agilent microarrays. Three biological replicates were performed for each group of samples.

Project description:The goal of the experiment is to determine whether it is feasible to use the 10x Genomics Gene Expression Flex solution in samples containing a mixture of human and mouse cells. First we tested how the presence of mouse cells impacted the data recovered by the use of the human whole trasnscriptome amplification (WTA) probe sets. Then we profiled a mixed species sample by using human and mouse probe sets in the same reaction. Finally, for samples with lower amounts of human cells we tried to correct the amount of cells recovered by the human and mouse probe sets by adjusting the amount of cells loaded from the respective hybridizations.
