ScRNA-seq of brain and spinal cord of mice where Cip2a locus has been disrupted and wild-type control mice at the peak of Experimental Autoimmune Encephalomyelis

ABSTRACT: We induced Experimental Autoimmune Encephalomyelis (EAE) in mice carrying a gene-trap disruption of Cip2a (hereafter referred to as knockout [KO] mice) and wild-type (WT) control C57BL/6J male and female mice, aged 8-12 weeks. We performed scRNA-seq analysis of central nervous system (CNS), i.e., brain and spinal cord from four WT and four KO mice at the peak of EAE in two experiments EAE2 and EAE3. EAE2 comprised of two WT and two KO mice. The samples for EAE2 were processed together without pooling. EAE3 also had two WT and two KO but the samples were pooled for library preparation. The goal was to see if there are differences in cell type abundance and gene expression of CNS tissue cells between WT and KO mice. To isolate CNS mononuclear cells, mice with EAE were perfused with ice-
