BCAM0258 overexpression mutant

ABSTRACT: Burkholderia cenocepacia J2315 belongs to the ET12 lineage which has caused outbreaks among cystic fibrosis patients worldwide. Strains belonging to the ET12 lineage are characterized by the presence of the “Burkholderia cepacia epidemic strain marker” (BCESM). This marker is located on a genomic island involved in virulence, but the exact function of many genes in the BCESM region remains unknown. In the present study we investigated the function of three of these genes (BCAM0257, BCAM0258 and BCAM0259). We created overexpression mutants and performed a transcriptome analysis of the toxin (BCAM0258) overexpression mutant.

RNA-seq to investigate how small RNA ncS27 in Burkholderia cenocepacia regulates uptake and metabolism of carbon compounds

Project description:Burkholderia cenocepacia small RNA ncS27 was identified by transcriptome profiling. To investigate the function of this small RNA, ncS27 was overexpressed and silenced in trans and the effect of this on the transcriptome was studied. To overexpress ncS27 it was cloned into a vector with a rhamnose inducible promoter. To silence ncS27 it was cloned into the same vector, but in reverse orientation. The vectors were then transformed into B. cenocepacia J2315, creating two mutants. The third mutant in this experiment is a vector control mutant. All three mutants were cultivated in Lennox broth to OD 0.5, then the inducer rhamnose was added. After 30 min of incubation in presence of the inducer the cells were harvested, RNA was extracted and RNA-sequencing performed.

Expression data from Burkholderia cepacia IST408 bceE and bceF mutants

Project description:The bacterial tyrosine (BY) kinase family comprises the major group of bacterial enzymes endowed with tyrosine kinase activity. We have previously shown that the BceF protein from Burkholderia cepacia IST408 belongs to this BY kinase family and is involved in the biosynthesis of the exopolysaccharide cepacian. However, little is known about the extent of regulation in the cell by this kinase protein. In order to examine this, we performed a comparative transcriptome profile between the bceF mutant and the wild-type B. cepacia IST408. As a control, the transcriptome of another exopolysaccharide-deficient mutant, which had a mutation in the bceE gene, was also determined. For expression profiling, overnight cultures of the Burkholderia cepacia IST408 wild-type strain and the isogenic mutants bceE::Tp and bceF::Tp grown in LB medium were diluted to an initial OD640 nm of 0.1 into S medium. Triplicate samples were cultured at 30ÂºC with 250 r.p.m. agitation for 12 h, and RNA was extracted from the bacterial isolates. DNA-based probe-selection was performed using a CEL file derived from a hybridization of genomic DNA, and Xspecies DNA hyb CDF batchmaker v3.2, available here: http://affymetrix.arabidopsis.info/xspecies/. An optimal signal cutoff of 80 and minimum number of probes per probe set of 7 were determined empirically, resulting in the masking of 24223 of the original 226576 probes on the array and the exclusion of 156 probe sets. The new cdf file created (Bcc1sa520656F_Xspecies.CEL80.cdf) was used in DNA-Chip Analyzer 2008 for the subsequent gene expression analyses.

Genome-wide transcription start site profiling in biofilm-grown Burkholderia cenocepacia J2315

Project description:Burkholderia cenocepacia is an opportunistic pathogenic bacterium intrinsically resistant to most antibiotics and biocides. The aim of this study is to map transcription start sites and 5'UTRs, and to discover novel non-coding small RNAs expressed in biofilms. The experimental approach used for this study is differential sequencing, where RNA samples are split into two aliquots, one of which is then treated with a 5' monophosphate-dependent exonuclease. Two separate libraries are created from exonuclease-treated and -untreated sub-samples, using illumina sequencing from the 5'end, without fractionation step and without depletion of abundant rRNAs. Transcription start sites can then be identified by comparing exonuclease-treated with untreated RNA-seq libraries.

For expression profiling, overnight cultures of the mucoid D2095 and the nonmucoid D2214 isolates grown in SM medium were diluted to an initial OD640 nm of 0.1 into the same medium. Triplicate samples were cultured at 37ºC with 250 r.p.m. agitation for 17 h and RNA extracted from the two bacterial isolates.

Project description:Hfq proteins are RNA chaperones that play a critical role in post-transcription regulation of gene expression. Bacteria of the Burkholderia cepacia complex harbor two distinct and functional Hfq proteins, the Hfq and Hfq2. We have previously performed the functional analysis of Hfq and Hfq2 in the pathogen Burkholderia cenocepacia J2315. In order to examine the impacts of each RNA chaperone on the global transcriptome of B. cenocepacia J2315, we performed comparative transcriptome profile of mutants on the hfq and hfq2 genes, using as reference the wild-type strain.
