Expression profile in Huh7 cell treated with KRT19 shRNA

ABSTRACT: We aimed to investigate the involvement of genes in the down-regulation of KRT19 in Huh7 cell lines. Stably knocked down KRT-19 in Huh7, the corresponding empty plasmid of PLL3.7 treated control cells were applied to extract the total RNA from three samples in each group, and were amplified and transcribed into fluorescent complementary DNA (cDNA). Labeled samples were hybridized to the Human Roche NimbleGen mRNA microarray (Roche, Basel, Switzerland).

C1q elicited macrophage gene expression

Project description:We have data from a previous microarray experiment which shows that C1q elicits macrophages to express genes important for clearance of dead (apoptotic) cells. In this experiment we want to determine the signaling mechanism by which C1q is turning on macrophage gene expression. For our control (sample 1-3) we heated C1q to denature it so it is inactive. We also want to know which portion of C1q is responsible for activation the macrophage so we generated C1qtails (samples 4-5). We also have macrophages treated with the whole C1q molecule (7-9). And finally we have a cell line (J774) treated with C1q but does not activate the cells (samples 10-12). Bone marrow derived macrophages or J774 cells were adhered to heat inactivated C1q, C1q tails or C1q for 18 hours. Cells were harvested and RNA was isolated and converted to double stranded cDNA and subsequently labeled and hybridized onto NimbleGen mouse gene expression array [100718_MM9_EXP] using Nimblegen Hybridization system 4 according to manufacturerM-bM-^@M-^Ys instructions (Roche)

Signal peptide-independent secretion of keratin-19 by pancreatic cancer cells

Project description:T cells exclusion precludes checkpoint inhibition efficacy in pancreatic ductal adenocarcinoma (PDA) and is mediated by the interaction between T cell CXCR4, and its ligand CXCL12, which is complexed to keratin-19 (KRT19) on the surface of PDA cells. KRT19 secretion is essential to this process but is unusual because KRT19 lacks an endoplasmic reticulum (ER)-directing signal peptide (SP). By using ER-restricted TurboID sys-tems and a split-GFP assay, we demonstrate that KRT19 enters the ER via its “head” domain. In vivo, tumors formed with ER-TurboID cells contain biotinylated KRT19. Additionally, KRT19 is shown to interact with the sig-nal recognition particle and its secretion is sensitive to canonical protein secretion inhibitors. Although keratin-8 (KRT8) co-localizes with KRT19 on the surface of PDA cells, KRT8 does not enter the ER. However, both keratins are externalized via secretory autophagy. Thus, despite lacking a classical SP, PDA cells secrete KRT19 to protect against immune attack.

Huh7 cells exist as a mixed population of cells with distinct patterns of gene methylation

Project description:A powerful approach to study innate antiviral response is to compare the difference between wild type Huh7 cells, which do not support robust replication of hepatitis C virus (HCV)2, versus certain subclones of Huh7 cells that are permissive for HCV replication. We generated two permissive cell lines and two independent non-permissive subclone from Huh7 cells. We compared the global methylation pattern of these different cells and find that Huh7 cells exist as a heterogeneous population of cells with distinct patterns of gene methylation. Comparison of Huh7, HRP1, HRP4, Huh7-pNeo1 and Huh7-pNeo2 cells.
