Gene expression profiles of Gastro-oesophageal cancer cell lines resistant to cisplatin, oxaliplatin and docetaxel

ABSTRACT: OE21, OE33 and AGS cell lines were selected for progressive resistance to oxaliplatin, cisplatin and docetaxel. Selection began at a drug dose that was 20 fold less than the IC50 concentration. Cells were grown at the same drug concentration over 4 passages and then cell viability tests performed.Drug concentrations were increased 2 to 4 - fold until the IC50 daughter/ IC50 parental ≥ 3.The panel of drug resistant cell lines generated in this way were AGSCIS5, AGSOX8, AGSDOC6, OE33CIS4, OE33OX4 and OE21OX4 with the subscript denoting the drug and final concentration of drug(μM) that cells were exposed to. Gene expression profiling was performed using Affymetrix Exon 1.0 ST Arrays ) with 3 independent replicates per cell line from three different passages

Project description:Baseline glucocorticoid resistance profiles were measured in a panel of 15 paediatric T-Cell acute lymphoblastic leukaemia cell lines and correlated with Affymetrix Gene expression to identify genes and pathways associated with drug resistance in T-ALL. The cell lines' resistance to Methylprednisolone (MPRED) and Dexamethasone (DEX) was then tested using the MTT assay and IC50 values (drug concentration lethal to 50% of cells) for each drug were calculated.

Pyronaridine and chloroquine responses in the K1 strain

Project description:Pyronaridine (PN) and chloroquine (CQ) are structurally related anti-malarial drugs with primarily the same mode of action. However, PN is effective against several multidrug-resistant lines of Plasmodium falciparum, including CQ-resistant lines, suggestive of important operational differences between the two drugs. Synchronized trophozoite-stage cultures of P. falciparum strain K1 (CQ resistant) were exposed to 50% inhibitory concentrations (IC50) of PN and CQ, and parasites were harvested from culture after 4 and 24 hours exposure. Global transcriptional changes effected by drug treatment were investigated using DNA microarrays. Plasmodium falciparum in vitro cultures were synchronized to trophozoite stage (22-24h post infection) and exposed to either CQ or PN at IC50 concentrations. 18 sample pairs (drug treated/untreated) were analyzed; 9 for CQ and 9 for PN. All drug-treated samples were labelled with Cy5 and untreated controls were labelled with Cy3.

Hard-wiring in the Plasmodium falciparum transcriptome 2

Project description:To help malaria parasites survive unpredictable host immune responses, it is known that genes for surface proteins express stochastically in Plasmodium falciparum. Here, we demonstrate that gene expression for intracellular metabolic functions may be preordained and insensitive to specific metabolic perturbations. In a tightly-controlled, large microarray study involving over 100 hybridizations to isogenic drug-sensitive and drug-resistant parasites, the lethal antifolate WR99210 failed to over-produce RNA for the biochemically and genetically proven target dihydrofolate reductase-thymidylate synthase (DHFR-TS). Beyond the target, this transcriptional obstinacy carried over to the rest of the parasite genome, including genes for target pathways of folate and pyrimidine metabolism. Even 12 hours after commitment to death, the transcriptome remained faithful to evolutionarily entrained paths. A system-wide transcriptional disregard for metabolic perturbations in malaria parasites may contribute to selective vulnerabilities of the parasite to lethal antimetabolites. While large protective metabolic responses were not detected, DNA microarrays helped capture small, but reproducible drug-dependent perturbations within hours of drug exposure. In addition, in Plasmodium cells that had adapted to long-term drug exposure, DNA microarrays revealed new, large genome-wide transcriptional adjustments in the hard-wired transcriptional program itself. Transcription profiling by array of human A2780 ovarianc cancer cells and cisplatin resistant derivate cells treated with cisplatin or liposomal cisplatin

Project description:A2780 ovarian cancer cells and a cisplatin resistant derivate of A2780 cells, obtained from ECACC, UK, No. 93112519 [A2780] and No. 93112517 [A2780 cis] were seeded out in T-75 flasks at a density of 2x106 for A2780sens and 3x106 for A2780cis cells in 15 ml of medium and preincubated overnight. Medium was removed and 15 ml fresh medium (37M-0C) with different concentrations of cisplatin, liposomal cisplatin or empty liposomes were added and incubated for 72 h at 37M-0C in a 5% CO2 incubator. In case of A2780sens cells, 1.72 M-5M cisplatin (IC50 concentration) and in case of A2780cis cells 8.94 M-5M cisplatin (IC50 concentration) were added. Liposomal formulations contained equal cisplatin concentrations. Empty liposomes were added in the same concentration as the liposomal cisplatin, to analyze the impact of liposomal lipids (A2780sens: 0.80M-5mol lipid, A2780cis: 4.15 M-5mol lipid). After incubation, medium was removed and cells were washed thrice with 10 ml PBS. 1 ml RLT-buffer was added and cells lysates were stored at -80M-0C until RNA extraction.

LM resistance

Project description:The combination therapy of the Artemisinin-derivative Artemether (ART) with Lumefantrine (LM) (Coartem®) is an important malaria treatment regimen in many endemic countries. Resistance to Artemisinin has already been reported, and it is feared that LM resistance (LMR) could also evolve quickly. Therefore molecular markers which can be used to track Coartem®efficacy are urgently needed. Often, stable resistance arises from initial, unstable phenotypes that can be identified in vitro. Here we have used the Plasmodium falciparum multidrug resistant reference strain V1S to induce LMR in vitro by culturing the parasite under continuous drug pressure for 16 months. The initial IC50 (inhibitory concentration that kills 50% of the parasite population) was 24 nM. The resulting resistant strain V1SLM, obtained after culture for an estimated 166 cycles under LM pressure, grew steadily in 378 nM of LM; this corresponds to 15 times the IC50 of the parental strain. However, after two weeks of culturing V1SLM in drug-free medium, the IC50 returned to that of the initial, parental strain V1S. This transient drug tolerance was associated with major changes in gene expression profiles: when we explored V1SLM using the PFSANGER Affymetrix custom array, we identified 184 differentially expressed (DE) genes; amongst those 18 putative transporters including the multidrug resistance gene (pfmdr1), the multidrug resistance associated protein (pfmrp1) and the V-type H+ pumping pyrophosphatase 2 (pfvp2). Moreover, our results showed significant enrichment of genes associated with fatty acid metabolism and a clear selective advantage for two genomic loci in parasites grown under LM drug pressure, suggesting these genes may contribute to LM response in P. falciparum and could prove useful as molecular markers to monitor LM susceptibility.

Gene expression profiles of human promyelocytic leukemia cell lines exposed to six volatile organic compounds

Project description:The gene expression profiles of HL-60 cells were determined for two doses (IC20 and IC50) of three chemicals (ethylbenzene, tricholoretylene and dichloromethane) and for the IC50 doses of 3 other chemicals (benzene, toluene and o-xylene) at a 3 h time point. Assays were performed in triplicate for each chemical/dose, and individual gene-expression profiles were determined for each chemical at the tested concentration doses. Gene expression analysis was conducted on the RNA samples using 35-K whole human genome microarray (Operon Biotechnologies, Inc. Germany). Three independent experiments were performed for each chemical (N = 6), simultaneously. Labeling and hybridization were performed using the instructions of the Platinum Biochip Reagent Kit (GenoCheck Co. Ltd., Korea). This was followed by the coupling of the Cy3 dye for the controls (DMSO) and Cy5 dye for the treated samples. Hybridization was performed in a hybridization oven at 62 oC for 12 h. After washing (2× SSC/0.1% SDS for 2 min at 58 oC, 1× SSC for 2 min at RT and 0.2× SSC for 3 min at RT), the slide was dried by centrifugation at 800 rpm for 3 min at RT. Hybridization images on the slides were scanned by ScanArray Lite (PerkinElmer Life Sciences, USA). Scanned images were analyzed with GenePix 3.0 software (Axon Instruments, USA) to obtain gene expression ratios.

Genome-wide analysis of parental wild-type and derived doxorubicin resistant SK-N-SH neuroblastoma cell lines as well as those co-treated with the histone deacetylase inhibitor SAHA

Project description:Analysis of varied biologic pathways in neuroblastoma SK-N-SH cells grown in doxorubicin and/or SAHA. The hypothesis was that SK-N-SH cells undergo a mesenchymal change through mesenchymal change resulting in a more invasive as well as drug resistant phenotype, and that the mechanism of SAHAs effect on drug resistance may be revealed through this analysis. Total RNA was isolated from wild type, SAHA treated wild type cells, doxorubicin resistant, and SAHA treated doxorubicin resistant SK-N-SH cell lines in triplicate.
