Transcriptome analysis of CD11b+ myeloid cells isolated from the infarction area of Reg3beta knock-out Reg3beta-/- vs. WT mice

ABSTRACT: Adult wild-type (C57/Bl6J) and mice with constitutive knock-out of regenerating-islet derived protein 3 beta (Reg3beta-/-) at the age of 8-12 weeks were subjected to experimental myocardial infarction (LAD ligation). After 4 days, infarcted tissue was dissected, minced with scissors and enzymatically digested with liberase blendzyme (Roche, 0.15 mg/ml) to obtain a single-cell suspension. Isolated cells were washed and resuspended in PBS buffer supplemented with 0.5 % BSA and 2 mM EDTA and passed through 30 um pre-separation filters. The myeloid cells were isolated using the mouse/human CD11b Microbead Kit (Miltenyi Biotec, 130-049-061) and RNA was isolated using the TRIzol method (Invitrogen).

Project description:The gene expression profile of TAMs microbead isolated from freshly obtained human GISTs were compared in tumors that were untreated, responding to imatinib (sensitive), or resistant to imatinib (resistant) The Affymetrix Human Genome U133A 2.0 platform was used TAMs were microbead isolated from 12 untreated, 5 sensitive, and 4 resistant tumors. Tumors were obtained freshly from the operating room from consenting patients using an IRB approved protocol. Tumors were digested using collagenase and TAMs isolated using microbead negative selection for KIT, CD3, and CD56 followed by positive selection for CD14.

RNAseq quantitative analysis of ion channel mRNA expression in microbead occlusion model

Project description:The purpose of this study was to utilize RNAseq to determine if there are changes in ion channel mRNA expression in the retina of C57BL/6 mice subjected to the Microbead Occlusion Model. Whole retina was isolated from 2 month old mice that received intracameral injections of either saline or 15-um-diameter microbeads. Total RNA was isolated from the retinas and subjected to RNA sequencing using Illumina HiSeq 2500. Fold change in mRNA expression was compared between saline- and microbead-injected samples. We then analyzed these data for changes in expression of potassium channels, such as tandem-pore domain K+ channels, inwardly rectifying K+ channels, and the Na+/K+-ATPase.

But the mechanism is still unknown Experiment Overall Design: Three individual samples in each group (vehicle, rhNRG-1 treated or sham operated rats) were hybridized with 9 GeneChipÂ® Rat Genome 230 2.0 Arrays (Affymetrix) separately.A total of 1950 genes (at least a 1.5-fold change in expression level compared with any another groups, all p <0.05),were selected and used as input for hierarchical clustering, a computational method that groups experimental samples according to similarity in patterns of gene expression across a large number of genes.

Project description:Gene-expression microarray datasets generated as part of the Immunological Genome Project (ImmGen). Primary cells from multiple immune lineages are isolated ex-vivo, primarily from young adult B6 male mice, and double-sorted to >99% purity. RNA is extracted from cells in a centralized manner, amplified and hybridized to Affymetrix 1.0 ST MuGene arrays. Protocols are rigorously standardized for all sorting and RNA preparation. Next Generation Sequencing of Transcriptomic microRNAs from Murine Articular Chondrocytes Treated with IL-1 [microRNA-seq]

Project description:Murine articular chondrocytes were isolated as previously described (Gosset et al., 2008) with modifications. Briefly, articular cartilages were dissected from femoral heads of 3-week-old wild-type C57/BL6J mice and digested for 4-6 hours in 0.5 mg/mL collagenase P (Roche, # 11249002001) in high-glucose DMEM (Thermo Fisher Scientific, #10569010) supplemented with 1% penicillin/streptomycin. Following digestion, cells were collected and seeded at a density of 50 x 104 cells/well in 12-well plates. The next day, cells were treated with IL-1 (1 ng/mL) (R&D Systems, #201-LB-005) for 24 hours. Total RNA were then extracted from cell cultures and assayed for microRNA sequencing.
