Project description:The aim of this study is to identify the response of S. pneumoniae to HPUra-induced replication stress on transcriptional level in a wild type strain. Two cultures were compared to each other. One treated with HPUra and one untreated. A dye-swap was included, and both the dye-swap and original labeling were repeated once as a technical replicate. The slide configuration also contained 3 replicate spots for each gene. This makes a total of 4 slides with 3 replicate spots per slide.

Project description:The aim was to study the transcriptional profiling of the tdc cluster delection mutant E. faecalis V583 Î?tdc (non-tyramine producer) compared to the wild type strain E. faecalis V583 (tyramine producer). We compared the expression profile of the strains grown in M17 medium with glucose as carbon source and suplemented with tyrosine. E. faecalis V583 Î?tdc cells (test) compared with E. faecalis V583 cells (reference). Both strains grown in GM17 medium suplemented 15 mM tyrosine.

Table “Diff transcripts funct.” gives a general overview about gene expression changes for all days. The other tables list the possible function of the DEGs for each particular day. The lists only contain genes where a function could be assigned. Complete lists of DEGs also including transcripts with unknown function are provided in Supplement S1. Supplement S4: Determination of gene expression changes with respect to culture age in Euglena gracilis samples of cells were analyzed after 5 d, 9 d, and 11 days of growth in batch cultures, and their gene expression was compared with the gene expression of cells with a culture age of 5 d. For each day, the number of differentially expressed genes (DEGs) each showing the same GO terms were summed up. In order to correlate these changes with the number of all genes with the same GO term in Euglena gracilis, data from sequencing projects were employed [1,2]. Genes with the same GO terms were counted and correlated with the number of observed DEGs in Euglena gracilis. In the first table, GO terms of DEGs were assigned to corresponding days of culturing and correlated with the data of [1, 2] (total numbers and ratios). Diagram “Ratio of DEGs compared to Cordoba et al. [%]” visualizes the ratio of DEGs with total data of [7]. The second diagram shows the number of GO terms of DEGs, which were found at day 9 AND day 11. The change between the two days is provided. Project description:Here we report on the identification of Arabidopsis genes that are induced during compatible but not during incompatible interactions with the downy mildew pathogen Hyaloperonospora arabidopsidis. This set of so-called compatible specific (CS) genes contrasts the large group of defence-associated genes that is differentially expressed during both compatible and incompatible interactions. From the 17 identified CS-genes, 6 belong to the ERF family of transcription factor genes, suggesting that these ERFs have a role during compatibility. The majority of CS-genes are differentially regulated in response to various forms of abiotic stress. In silico analysis of the CS-genes revealed an over-representation of DREB1A/CBF3 binding sites and EveningElement motifs in their promoter regions. The CS-ERFs are closely related to the CBF transcription factors and could potentially bind the DREB1A/CBF3 promoter elements in the CS-genes. Transcript levels of CS-genes peak at 2-3 days post inoculation, when pathogen growth is highest, and decline at later stages of infection. The induction of several CS-genes was found to be isolate-dependant. This suggests that the identified CS-genes could be the direct or indirect targets of downy mildew effector proteins that promote disease susceptibility. Compatible interaction - Arabidopsis Ler inoculated with Cala2 compared to Ler with mock inoculation with 3 biological replicates. Each biological replicate is analysed by 4 technical dyeswapped replicates. Incompatible interaction - Arabidopsis Ler inoculated with Waco9 compared to Ler with mock inoculation with 3 biological replicates. Project description:We compared the proteome of primary SqCLC tumor tissue between patients with ER (< 10 months) vs. LR (> 30 months) following surgery. iTRAQ-based quantitative 2D LC-MS/MS proteomics were performed on 20 SqCLC tumor samples (10 ER, 10 LR) using a matched pair design in which each ER tumor sample was paired and analyzed together with a LR tumor sample matched based on similar patient clinicopathologic features, including gender, smoking history, age and TNM status.

Project description:Transcriptome comparison of Bacillus subtilis NCIB3610 attached to the hyphae of Aspergillus niger CB 119.1 compared to Bacillus subtilis NCIB3610 cells in the supernatant of the same culture. Detailed description (other than provided below) of growth conditions, RNA preparation, cDNA synthesis and hybridization conditions can also be found in the submitted paper. B subtilis NCIB3610 cells were grown in the presence of Aspergillus niger CB 119.1 hyphae for 3 hours. The mycelium and the attached bacteria were separated from the non-attached B. subtilis cells via filtration through Miracloth. The mycelia and attached bacteria were briefly rinsed with TY medium, dried, and the sample was frozen in liquid nitrogen. Bacterial cells in the flow-through medium fraction were harvested by centrifugation at 10.397 g for 1 min. To extract RNA mainly from the bacterial cells, lysozyme solution and RiboLock (Thermo Scientific) was added followed by incubation at 37 C for 30 minutes. Further RNA extraction was performed with the Macaloid/Roche method as described before (van Hijum et al., 2005, Kovács and Kuipers, 2011) but omitting the bead beater treatment and using RiboLock.
