MiRNA profiling of 39 human AML samples

ABSTRACT: 'miRNA expression in 39 human AML samples was analyzed on Sureprint G3 Human miRNA (release 16.0) 8x60K Microarrays from Agilent Technologies. Half the samples represent primary AMLs while the other half represents secondary AMLs. Sample material consisted of cryopreserved bone marrow or blood aspirates. RNA from the samples was purified using the miRNeasy Mini Kit from Qiagen and the sample quality was tested on a Bioanalyser (all sample had RIN values ≥6.0 [mean=8.4]). The samples were labelled with Cy3 and processed according to Agilent''s protocol using vacuum concentration to dry the samples before microarray hybridization. The processed microarrays were scanned at 532 nm using a GenePix 4400A laserscanner at a resolution of 2.5 µm and the GenePix Pro 7.0 software.'

High density aCGH profiling of 39 human AML samples

Project description:Copy number status of 39 human AML samples was analyzed using CytoChip Cancer 4x180K v2.0 microarray chips from BlueGnome. Half the samples represent de novo AMLs while the other half represents secondary AMLs. Sample material consisted of cryopreserved bone marrow or blood aspirates. DNA was purified using the Gentra Puregene Blood Kit (Qiagen Nordic, Solna, Sweden) according to protocol. The test samples were labelled with Cy3 and the reference samples, consisting of sex-matched genomic DNA (Promega, Madison, WI, USA), were labelled with Cy5. The arrays were processed according to the manufacture’s recommendations using 0.5-1.0 µg of DNA as input material for each labelling reaction. The processed microarrays were scanned at 532 and 635 nm using a GenePix 4400A laserscanner (Molecular Devices, Winnersh, UK) at a resolution of 2.5 µm and GenePix Pro 7.0 software (Molecular Devices). The resultant image files were analyzed in BlueFuse Multi 3.1. using the Cytochip v2 algorithm. This software does not provide raw data files but only the processed data for each hybridization. Therefore, no raw data files are attached to this experiment.

Effects of hnRNP A1 on gene expression in oral squamous cell carcinoma

Project description:To find the discover target genes regulated by hnRNP A1 in oral squamous cell carcinoma, NimbleGen 12x135K microarrays were used to find the gene expression changes between hnRNP A1 or non-specific (NS) siRNA treated oral cancer cells. Cal27 cells were treated with hnRNP A1 or non-specific (NS) siRNA twice in a 48-hour interval. After 96 hours, total RNAs were collected for microarray assay. Total RNAs from hnRNP A1 knockdown (3 samples) or NS siRNA treated cells (3 samples) were used for chip experiment (6 chips). Each chip measures the expression levels of human 45,033 genes. NimbleGen One-Color DNA Labeling Kit was used for sample labeling. Hybridization was performed in NimbleGen Hybridization System. After washing, slides were scanned with Axon GenePix 4000B scanner. Data was extracted and normalized using NimbleScan v2.5 Software.

Single Cell RNA Sequencing of Fresh and Frozen Human Atheroma Tissue

Project description:We conducted a comparison of scRNA-seq on four paired fresh and cryopreserved atheroma samples, two from coronary arteries and two from carotid arteries, to determine whether it is possible to obtain comparable data from frozen samples. After enzymatic digestion into single cell suspensions, we sorted CD45+ cells from half of each sample and immediately processed these using the 10X Genomics scRNA-seq workflow after collection, while the other half was frozen in liquid nitrogen. After cryopreservation for an average of 7 days, the other half of each sample was thawed and sorted identically to the fresh samples.

microRNA profiling of different adipose tissues and muscles

Project description:Purpose: The goals of this study are to compare microRNA profiling in different adipose tissues and muscles using microRNA arrays. Methods: Tissue microRNA profiles of 2-3-month old mice were generated by using miRCURYâ¢ LNA microRNA Array. The samples were hybridized on a hybridization station following the scheme you outlined in the sample submission. Scanning is performed with the Axon GenePix 4000B microarray scanner. GenePix pro V6.0 is used to read the raw intensity of the image. The intensity of green signal is calculated after background subtraction and four Replicated spots of each probe on the same slide have been calculated the median. We use Median Normalization Method to obtain âNormalized Dataâ, Normalized Data = (Foreground-Background) Â/ Âmedian, the median is 50 percent quantile of microRNA intensity which is larger than 50 in all samples after background correction. Results and conclusion: The miRNA expression profiling was completed on our samples. The profiling identified a subset of the total number of miRNAs analyzed by the miRCURYâ¢ array that are differentially expressed in brown adipose tissue, inguinal adipose tissue, epidydimal adipose tissue, gastrocnemius muscle, and soleus muscle. Tissue microRNA profiles of 2-3-month old mice were generated by microarray, using miRCURYâ¢ LNA Array.

miRNA profiling in the plasma of patients with acute myocardial infarction (AMI)

Project description:Studies of miRNA profiling in the plasma of AMI patients with Left ventricular end diastolic volume (LVEDV) increase or LVEDV decrease between discharge and follow-up Venous blood was collected in citrated tubes prior discharge. Plasma was harvested by centrifugation and stored at -80Â°C until assayed. Identical volumes of plasma from the 30 patients of a group (LVEDV increase or LVEDV decrease) were pooled to reach a final volume of 400ÂµL for each group. The two pools were processed conjointly. Total RNA was extracted using miRVana isolation kit (Applied Biosystems), dephosphorylated and labeled using miRNA Complete Labeling and hybridization kit (Agilent). Hybridization was performed on miRNA Human Microarray Release 12.0 slides (Agilent). 4 arrays per pool were hybridized. Scanning was achieved with the Genepix 4000B Scanner (Molecular Devices, Sunnyvale, USA). Raw data were acquired with the Genepix Pro software (Molecular Devices).

The identification of circular RNAs from peripheral blood mononuclear cells in systemic lupus erythematosus

Project description:Total RNA from each sample was quantified using the NanoDrop ND-1000. The sample preparation and microarray hybridization were performed based on the Arraystar’s standard protocols. Briefly, total RNA from each sample was amplified and transcribed into fluorescent cRNA utilizing random primer according to Arraystar’s Super RNA Labeling protocol (Arraystar Inc.). The labeled cRNAs were hybridized onto the Arraystar Human circRNA Array (6x7K, Arraystar). After having washed the slides, the arrays were scanned by the Axon GenePix 4000B microarray scanner.

D4Z4-located miRNA

Project description:We have used a tiled microarray based on the D4Z4 sequence, and hybridized amplified transcripts from facioscapulohumeral muscular dystrophy (FSHD) and control (CTRL) samples to detect D4Z4 related expression. Microarrays were analyzed by GenePix Pro 6 (Axon). Local background corrected, median spot intensities were normalized using VSN in R. Due to this normalization strategy, we have treated the microarrays as single channels. The normalized values are uploaded with each sample. Hybridizations were performed in a dye-swap fashion. Samples GSM306099 and GSM306100 are on a single array, and so are GSM306101 and GSM306102, GSM306103 and GSM306104, GSM306105 and GSM306106.

Project description:Subjects are children from Kilifi District Hospital, Kenya, recruited in 2001 malaria season. total RNA extracted from PaxGene tubes, total RNA and Stratagene Universal reference RNA underwent linear amplification (Message Amp, Ambion). Amplified RNA directly labelled Cy5 and Cy3 and hybridised to 'lymphochip' arrays (print run - lc36n). Scanned on Axon 4000B scanner using GenePix 4.0 software. Clinical sample ID provided in 'Disease State Description' corresponds with Sample ID in Table 1 "Clinical Information for the micro-array samples" in the associated publication. A disease state experiment design type is where the state of some disease such as infection, pathology, syndrome, etc is studied. Keywords: disease_state_design
