Protein occupancy of Mycoplasma pneumoniae chromosome

ABSTRACT: Protein occupancy is a means of identifying all the regions in the genome that are bound to proteins. A simple protocol is used whereby cross-linked chromatin is digested with DNase to remove all non-crosslinked, naked, DNA. To distinguish the regions that are bound by RNA polymerase from the rest, a ChAPseq (chromatin affinity precipitation) with TAP-tagged alpha subunit of RNApol, was performed.

Coordination of transcription in bacteria occurs at supra-operonic scales, but the extent, specificity, and mechanisms of such regulation are poorly understood. Project description:We present LoxTnSeq, a new methodology to generate and catalogue libraries of genome reduction mutants. LoxTnSeq combines random integration of Lox sites by transposon mutagenesis, and the generation of mutants via cre recombinase, catalogued via deep-sequencing. When LoxTnSeq was applied to the naturally genome reduced bacterium Mycoplasma pneumoniae, we obtained a mutant pool containing 285 unique deletions. These deletions spanned from >50 bp to 28 Kb, which represent 21% of the total genome. LoxTnSeq also highlighted large regions of non-essential genes that could be removed simultaneously, and other similar regions that could not, providing a guide for future genome reductions.

MNase-Seq of isolated mono-nucleosomes from strains W303 (wild-type) and htz1∆.

Project description:Chromatin transactions are typically studied in vivo, or in vitro using artificial chromatin lacking the epigenetic complexity of the natural material. Attempting to bridge the gap between these approaches, we established a system for isolating the yeast genome as a library of mono-nucleosomes harbouring the natural epigenetic signature, suitable for biochemical manipulation. Combined with deep sequencing, this library was used to investigate the stability of individual nucleosomes, and – as proof of principle - the nucleosome preference of the chromatin remodeling complex, RSC. In order to generate a library of native yeast nucleosomes, we developed a three-step purification protocol: first, purified yeast nuclei were incubated with micrococcal nuclease (MNase), which preferentially digests naked DNA to generate short chromatin fragments. The resulting fragments were extracted from the nuclei, then bound to and eluted from DEAE sepharose. This was followed by ultracentrifugation through a sucrose gradient to separate the fragments by length to further remove contaminating proteins and free DNA. We chose a simple disassembly assay, which involves incubating the nucleosome library with ATP and the histone chaperone Nap1, with or without RSC. In this assay, RSC binds to nucleosomes and transfers the histones to Nap1, thereby releasing ‘naked’ DNA. Under certain conditions, reaction intermediates can be observed (tetramers or hexasomes), but for simplicity we chose to compare the input nucleosomes with the final naked DNA product. To separate the RSC-dependent released DNA from the non-remodeled nucleosomes, the reactions were subjected to native agarose gel electrophoresis, and DNA of the four bands isolated by gel-extraction. The upper bands, harboring nucleosomes, were named NUC (no RSC) and NUCR (with RSC), whereas the lower, ‘naked’ DNA bands were named DNA (no RSC) and DNAR (with RSC).

DNASeq of different Mycoplasma pneumoniae isolated clones presenting a genomic deletion produced by a multi-recombinase engineering protocol

Project description:We developed a multi recombinase engineering rationale, that combines oligonucleotide recombineering with the selective capacity of antibiotic resistance via transient insertion of selector plasmids. We tested this method in Mycoplasma pneumoniae, a bacterium with a very inefficient native recombination machinery. A wide variety of targeted genome modifications were carried out. We did whole genome sequencing of some clones to confirm that the engineering method is not mutagenic and ensure that genome modifications only occurred at the intended loci. Specifically we sequenced clones carrying 1 kb deletion at 4 different chromosomal locations (i.e., M129-GP35-PtetCre Δ1kbmpn088::lox scar, M129-GP35-PtetCre Δ1kbmpn256::lox scar, M129-GP35-PtetCre Δ1kbmpn440::lox scar, M129-GP35-PtetCre Δ1kbmpn583::lox scar), a clone carrying a 30 kb deletion (M129-GP35-PtetCre Δ30kbNE region::pLoxPuro) and a clone carrying a 5.5 kb deletion that was complemented with the two essential genes found in this area (M129-GP35 Δ5.5kbmpn633-mpn638::mpn636-637lox scar)
