Transcriptome analysis of genes regulated by INDEHISCENT (IND) transcription factor under the control of the 35S promoter after treatment with auxin

ABSTRACT: IND is a regulator of fruit development in Arabidopsis thaliana. To identify genes regulated by IND we performed array based transcriptome analysis of Dexamethasone (DEX) inducible IND transgenic seedlings. One week old 35S::IND:GR seedlings were treated with DMSO, Auxin, DEX and Auxin plus DEX for 6 h. Three biological independent experiments were performed.

small RNAs sequences from grafted Arabidopsis thaliana and Nicotiana benthamiana tissues

Project description:A silencing signal in plants with an RNA specificity determinant moves through plasmodesmata and the phloem. To identify the mobile RNA we grafted Arabidopsis thaliana shoots to roots that would be a recipient for the silencing signal. Using high throughput sequencing as a sensitive detection method and mutants to block small RNA (sRNA) biogenesis in either source or recipient tissue, we detected endogenous and transgene specific sRNA that moved across the graft union. Surprisingly we found that the mobile endogenous sRNAs account for a substantial proportion of the sRNA in roots and we provide evidence that 24nt mobile sRNAs direct epigenetic modifications in the genome of the recipient cells. Mobile sRNA thus represents a mechanism for transmitting the specification of epigenetic modification and could affect genome defence and responses to external stimuli that have persistent effects in plants. Mobile 24 nt small RNAs direct transcriptional gene silencing in the root meristems of Arabidopsis thaliana

Project description:We grafted Transcriptional Gene Silencing (TGS)-inducing wild type Arabidopsis and a mutant that is compromised in 24 nucleotide (nt) small RNA (sRNA) production onto a wild type reporter line. We observed that 21-24 nt sRNAs were transmitted across a graft union yet only the 24 nt sRNAs directed RNA-dependent DNA methylation (RdDM) and TGS of a transgene promoter in meristematic cells. Analysis of sRNAs associated with mobile TGS by deep sequencing, biological replicates. 10 unique samples, 5 biological replicates.

Microarray designed to find PIN polarity regulators downstream of TIR1/AFB

Project description:Roots of 5-day-old 35S::WRKY23-GR were treated for 6 hours with 10 μM DEX or DMSO, respectively. Wt Col-0 and 35S::WRKY23-SRDX plants were treated with 10 μM NAA or DMSO for 6 hours. Roots were subsequently collected for RNA isolation. All replicates were sampled in three independent experiments. Total RNA (200 μg per array) was hybridized to ATH1 Affymetrix Arabidopsis arrays in accordance with the standard procedures at the VIB Nucleomics Core. Data files containing probe level intensities (.cel files) were used for background correction and normalization was done in R (http://www.r-project.org) using the Bioconductor package affylmGUI (http://bioinf.wehi.edu.au/affylmGUI/) using the log2 scale RMA procedure. Genes with the same or contrasting WRKY23 expression profiles were selected by Pavlidis template matching in TMeV 4.0 (TIGR) (28). Finally, genes with a significant p value (< 0.001), denoting expression above background with minimum 2-fold change compared to the respective control, were retained for further analysis. First, by comparing 35S::WRKY23-GR roots with and without induction by dexamethasone, we obtained a set of 110 genes as potential WRKY23 targets, which were up-regulated in dexamethasone-treated seedlings. Next, we identified 950 genes, which were auxin-inducible in Col-0 wild type (Wt), but lost this auxin responsiveness in dominant-negative 35S::WRKY23-SRDX roots. The overlap between the two datasets yielded a list of 61 genes (Fig. S1B). Because WRKY23 acts downstream of the SLR/IAA14 transcriptional repressor, this genelist was compared with previously published microarray data on auxin-treated solitary root1 (slr-1) mutant seedlings

sRNA sequencing of TRV-infected Nicotiana benthamiana 16c

Project description:To systematically investigate viral sRNA production and sRNA-target interaction, we sequenced sRNAs from Tobacco Rattle Virus (TRV)-infected Nicotiana benthamiana at an early (1 week post infection) and late time point (3 weeks post infection). The N. benthamiana 16c plants were infected with TGS-inducing viruses (TRV-35S and TRV-35-2M) and PTGS-inducing viruses (TRV-GFP and TRV-GFP-2M), respectively. TRV-35S is a recombinant TRV containing a 120 nt segment of the 35S promoter. Its derivative, TRV-35S-2M, carrying single nucleotide substitutions (SNS) at every 10 nt within the 120 nt 35S target segment. Same strategy was used to create recombinant TRV-GFP and TRV-GFP-2M targeting GFP coding sequence. According to SNS content, sRNAs from TRV-35S-2M/TRV-GFP-2M infected plants can be separated to yield primary (containing SNSs) and secondary sRNAs (lacking SNSs). Wild Type TRV was used along as viral infection control. Libraries were indexed during PCR amplification (16 cycles) according to the Illumina protocol. Transcriptional profiles between mp mutant seedlings and transgenics carrying the dexamethasone-inducible GR-bdl protein

Project description:In order to identify targets of the transcription factor AUXIN RESPONSE FACTOR5 / MONOPTEROS (ARF5/MP), we compared transcriptomes of mp-B4149 mutant seedlings (9 day-old) and seedlings carrying the dexamethasone-inducible version of the MP inhibitor protein BODENLOS (GR-bdl). Without dexamethasone (DEX) treatment, this line is identical to the wild-type, while DEX treatment leads to strong inhibition of ARF-dependent transcription. To remove all endogenous MP-inhibiting Aux/IAA proteins, we treated mp or GR-bdl seedlings during 1 hour with auxin (50 micromolar Indole-3-Acetic Acid), either with or without a pretreatment with 10 micromolar DEX for 1 hour. Genes that are activated by MP are expected to br downregulated in mp seedlings and in the GR-bdl line afer DEX treatment. We used biological duplicates for each of the three treatments. Keywords: Transcriptional profiling of transcription factor targets Mp mutant and GR-bdl seeds were germinated on solid 1/2MS media, and transferred to liquid medium after 9 days of horizontal growth. Duplicate cultures were generated for mp mutants, and quadruplicates for the GR-bdl line. 10 micromolar DEX was added to both mp cultures and to two of the GR-bdl cultures, and seedlings were gently shaken during 1 hour. Then, 50 micromolar IAA was added to all 6 cultures and seedlings were incubated with gentle shaking for another hour. Total RNA was isolated from the seedlings using a QIAgen RNeasy kit, and reverse transcription, in-vitro transcription, cRNA labling and fragemntation was done according to established methods (Schmid et al., Nature Genetics [2005] 37, 501-506). Labeled cRNA was hybridized to Arabidopsis ATH1 arrays.
