Prediction of response to anti-EGFR antibody-based therapies by multigene sequencing in colorectal cancer patients

ABSTRACT: We investigated a panel of 21 genes by parallel sequencing on the Ion Torrent Personal Genome Machine platform. We sequenced 65 CRCs that were treated with cetuximab or panitumumab ( 37 samples were responsive and 28 were resistant).

Gene expression profiling of melanoma cells following intracardiac injection in NOD-SCID mice: a comprehensive in vivo model

Project description:To evaluate the in vivo metastatic activity of five different melanoma cell lines (LCP, LCM, WM266, SKMel28 and A375), we completed intra-cardiac injection of 1x106 luminescent cells in NOD-SCID mice. All melanoma cell lines demonstrated a metastatic behaviour following intra-cardiac injection with a variable attitude to produce bone and visceral metastasis. Mice injected with LCP, LCM and WM266 showed a lower total metastatic tumor burden and increased survival (low metastatic) as compared to A375 and SK-Mel28 (high metastatic). Melanoma cell lines were profiled for gene expression (RNAseq) of 118 genes notably involved in cancer progression and metastasis.

Genome-wide translational analysis of the effect of acute endurance exercise on mouse gastrocnemius

Project description:Purpose: The aim of this study is to investigate the translational regulation of skeletal muscle during acute endurance exercise. Methods: We used mRNA-Seq and ribosome profiling to examine transcriptional and translational regulation, respectively. Result: There were clear distinctions between the profiles of transcription and translation even at a basal condition. TOP-motif genes were translationally suppressed immediately after the exercise. Other genes, such as Slc25a25 was significantly translationally up-regulated presumably in a mTOR-independent manner. Conclusion: There were diverse regulation between transcription and translation. Although many focused on overall protein synthesis to understand the effect of exercise, translational regulation of individual genes are required. Transcriptional and translational profiles of mouse gastrocnemius with or without acute endurance exercise were generated using Ion PGM sequencer.

Gene expression in the epidermis including guard cells of phot1 phot2 and pGC1::SOC1-GFP/phot1 phot2

Project description:Stomata pores are surrounded by a pair of guard cells in the epidermis in plants. Stomata apature is controlled by environmental factors. Stomata opening is also enhanced by introduction of SOC1-GFP driven by GC1 promoter in phot1 phot2 double mutants (pGC1::SOC1-GFP/ phot1 phot2). Epidermis including guard cells were isolated from phot1 phot2 and pGC1::SOC1-GFP/phot1 phot2 and gene expression were analyzed. phot1-5 phot2-1 in gl1 background (phot1 phot2) and pGC1::SOC1-GFP/phot1 phot2 were grown under 16 h light / 8h dark, constant 22?C conditions for 4 to 5 weeks. Epidermis including guard cells were isolated from leaves of these plants. Three biological replicates were used.

A comprehensive map of L1HS-Ta retrotransposons in a panel of human cells obtained by ATLAS-seq.

Project description:We used ATLAS-seq to comprehensively map the genomic location of LINE-1 elements belonging to the youngest and potentially polymorphic subfamily (L1HS-Ta). This was performed in a panel of 12 human primary or transformed cell lines (BJ, IMR90, MRC5, H1, K562, HCT116, HeLa S3, HepG2, MCF7, HEK-293, HEK-293T, 2102Ep). In brief, ATLAS-seq relies on the random mechanical fragmentation of the genomic DNA to ensure high-coverage, ligation of adapter sequences, suppression PCR-amplification of L1HS-Ta element junctions, and Ion Torrent sequencing using single-end 400 bp read chemistry. A notable aspect of ATLAS-seq is that we can obtain both L1 downstream and upstream junctions (3'- and 5'-ATLAS-seq libraries, respectively), for full-length L1 elements. Note that a 10-nt sample-specific barcode has been removed at the 5' end of the reads in the .fastq files upon demultiplexing. This was achieved using cutadapt v1.9.2.dev0 (with the following parameters: -e 0.1 -q 10 -m 25 -g <barcode_name>=^<barcode_sequence>)

Genome wide analysis of histone marker H3K9ac in patients with stroke and/or obesity compared with healthy individuals using ChIP-seq

Project description:Obesity is well recognized as a risk factor for coronary heart disease and mortality. The relationship between abdominal obesity and ischemic stroke remains less clear. Previous publication showed the obesity is an independent, potent risk factor for ischemic stroke in all race-ethnic groups. It is a stronger risk factor than BMI and has a greater effect among younger persons. The goal of this experiment was to compare genome wide enrichment of H3K9ac histone mark profile of white blood cells of healthy controls, patients with obesity and/or stroke in order to understand the histone modifications differences behind the different phenotypes. There were 3 subjects in each group.

Transcriptomic analysis by AmpliSeq Ion Torrent to explore the effects of the long non-coding RNA TGFB2-AS1 on gene expression in human keratinocytes

Project description:TGFB2-AS1 is a long non-coding RNA which is induced by ΤGFβ signaling. In order to assess the importance of TGFB2-AS1 on the regulation of gene expression, we performed an AmpliSeq transcriptomic array in human keratinocytes (HaCaT), which stably over-express TGFB2-AS1 or control pcDNA3 empty vector. In addition, cells were stimulated with TGFβ1 for 24 hours, in order to observe the effects of TGFB2-AS1 on gene expression, downstream of TGFβ signaling. RNA from the following four conditions was used in this experiment: 1) pcDNA3, 2) pcDNA3+TGFβ1, 3) pcDNA3-TGFB2-AS1, 4) pcDNA3-TGFB2-AS1+TGFβ1. Biological triplicates were used per condition.

Single-cell identification of L1HS-Ta retrotransposons in preimplantation embryos by ATLAS-seq

Project description:We used ATLAS-seq to comprehensively map the genomic location of LINE-1 elements belonging to the youngest and potentially polymorphic subfamily (L1HS-Ta). This was performed in single-cells of 2 preimplantation embryos (E3 and E6) as well as from the remaining inner cell mass (denoted T). In brief, single cells were isolated from the inner cell mass of preimplantation embryos by laser drilling and micromanipulation. Whole-genome Multiple Displacement Amplification was performed on each isolated single cells, as well as on the remaining cells of the inner cell mass as a population (samples labelled 'T'). Then we applied ATLAS-seq to map L1HS-Ta retrotransposons. This approach relies on the random mechanical fragmentation of the genomic DNA to ensure high-coverage, ligation of adapter sequences, suppression PCR-amplification of L1HS-Ta element junctions, and Ion Torrent sequencing using single-end 400 bp read chemistry. A notable aspect of ATLAS-seq is that we can obtain both L1 downstream and upstream junctions (3'- and 5'-ATLAS-seq libraries, respectively), for full-length L1 elements.
